Identification of breast cancer metastasis-associated genes by chip technology.

In order to identify genes associated with metastasis of mammary carcinoma, we compared the transcriptional profile (Affymetrix chip technology) of two cell lines derived from primary mammary carcinoma, three cell lines derived from bone marrow micrometastasis, a cell line derived from a lymph node metastasis as well as a cell line derived from malignant ascites. We found that 11 genes (0.16%) were up-regulated in all five cell lines derived from metastasis and 32 genes (0.45%) were up-regulated in four of these cell lines. Sixteen genes (0.23%) were down-regulated in the five metastatic cell lines, while 24 genes (0.34%) were down-regulated in four of the metastatic cell lines. The usefulness of our system for the identification of genes associated with metastasis of mammary carcinoma is demonstrated by the identification of genes which have already been implicated in metastasis of mammary carcinoma. This suggests that further evaluation of identified de-regulated genes, which until now have not been seen in context with metastasis of mammary carcinoma, should be undertaken.

Gene expression profile differences in high and low metastatic human ovarian cancer cell lines by gene chip.

OBJECTIVES: To study the difference between gene expressions of high (H0-8910PM) and low (HO-8910) metastatic human ovarian carcinoma cell lines and screen novel associated genes by cDNA microarray. METHODS: cDNA retro-transcribed from equal quantities of mRNA derived from high and low metastatic tumor cells or normal ovarian tissues were labeled with Cy5 and Cy3 fluorescein as probes. The mixed probe was hybridized with two pieces of BioDoor 4096 double dot human whole gene chip and scanned with a ScanArray 3000 laser scanner. The acquired image was analyzed by ImaGene 3.0 software. RESULTS: A total of 355 genes with expression levels more than 3 times larger were found by comparing the HO-8910 cell with normal ovarian epithelial cells. A total of 323 genes with expression levels more than 3 times larger in HO-8910PM cells compared to normal ovarian epithelium cells were also detected. A total of 165 genes whose expression levels were more than two times those of HO-8910PM cells compared to their mother cell line (HO-8910) were detected. Twenty-one genes with expression levels > 3 times were found from comparison of these two tumor cell lines. CONCLUSIONS: cDNA microarray techniques are effective in screening differential gene expression between two human ovarian cancer cell lines (H0-8910PM; HO-8910) and normal ovarian epithelial cells. These genes may be related to the genesis and development of ovarian carcinoma. Analysis of the human ovarian cancer gene expression profile with cDNA microarray may help in gene diagnosis, treatment and prevention.

[An algorithm for ECG data compression and its real-time realization with single chip computer].

ECG data compression has been greatly improved since 1960 s. Although the error of compression can be controlled accurately, the reported algorithm at present can not be processed in real-time with a microcomputer. In this paper an algorithm for ECG data compression is expounded which can be realized in real-time with a single chip computer. The algorithm has not only adjustable precision but also an average compression rate of 10.34, especially a pretty high compression ratio for frequent arrhythmic patients.

[Optimization of hybridization efficiency in cDNA chip technology].

AIM: There are many factors affecting hybridization in cDNA chip: DNA concentration immobilized on glass surface, spotting solution dissolving DNA, the concentration and purity of fluorescence-labeled probe, hybridization solution, hybridization temperature, hybridization time, Cy3- and Cy5-labeled probes, etc. In order to improve hybridization efficiency, tests were designed to optimize these factors. METHODS: Factors are changed one by one. Optimal values are selected by comparing those of different groups. RESULTS AND CONCLUSION: The efficient hybridization condition is as follows: 0.50 microgram.microL-1 DNA fragments resolved in 1 x Micro Spotting Solution (ArrayIt) hybridize with purified fluorescent probe in 0.5% SDS/10 x SSC at 42 degrees C.

Liver chip and gene shaving.

A comprehensive profile of genes expressed at the mRNA level in various human tissues is considered to be important for understanding the molecular mechanisms of the tissue-specific function and the pathogenesis of related diseases. Here, the gene expression profiling in three human digestive tissues, liver, stomach, and pancreas, was catalogued by generating a large number of expressed sequence tags, and clarified how quantitatively the gene expressions are different. After assembling the redundant clones among three tissues, the results showed that only 1.7% among the assembled genes was expressed commonly in the investigated tissues. These results suggest that the significant functional divergences in different tissues must be related to the divergence of the gene expression profiles. Recently, microarray technologies are widely used. Considering the results that different genes express in different tissues, however, it is important to spot the cDNAs derived from the same tissues or cells examined to acquire information efficiently. For the study of digestive diseases, we constructed an in-house microarray by using the cDNA sets derived from the digestive tissues (liver and gastric chip). In addition, because the amount of information acquired by the microarray analyses is huge, the power of bioinformatics for unifying the obtained data is indispensable. Some examples of the strategies for handling the microarray data obtained by our in-house microarrays are shown in this article.

[Use of DNA-chips technology in colorectal cancer].

The examination of gene expression in colorectal cancer may develop the bases of early diagnosis and of individual therapeutic strategies. With the few cDNA microarray examinations in colorectal cancer the expression of hundreds and thousands of genes were studied, although both the sample collection and the final results showed differences. Beside the exposition of the practical advantages of the chip technology our aims are the standardization of the currently available data in the international scientific literature and the description of the results in a comprehensible way. To summarize one can say that gene expression examinations in colorectal cancer show the accentuated role in carcinogenesis of not only the tumor suppressor, apoptosis- or cell-cycle regulation related genes, but of some mitochondrial, metabolic and cell-cell or cell-extracellular matrix conjunction gene families.

Use of miniaturised isotachophoresis on a planar polymer chip to analyse transition metal ions in solutions from metal processing plants.

An electrolyte system, using malic acid as a complexing agent, has been developed to allow the determination of transition metal cations using miniaturised isotachophoresis. The method allowed the simultaneous determination of Mn2+, Cr3+, Fe2+, Co2+, Zn2+ and Ni2+ to be made without interference from other common ions. Limits of detection were calculated to be in the range 0.5-1.0mg l(-1) for Mn2+, Cr3+ Co2+ and Zn2+ and 2.0 mg l(-1) for Fe2+ and 4.7 mg l(-1) for Ni2+. The successful analysis of five industrial samples, containing a range of these metal ions, obtained from metal processing plants were achieved in under 13 min. The separations were performed on a poly(methyl methacrylate) chip with integrated platinum wire conductivity detection electrodes.

[Determination of nitrite in water samples by sequential injection analysis with chemiluminescence detection on chip flow cell].

A sequential injection chemiluminescence's system using a chip flow cell was described for the determination of trace amount of nitrite in water samples. Nitride reacted with hydrogen peroxide to form peroxynitrous acid in sulfuric acid medium, which was an unstable in acid medium and subsequently was quenched into peroxynitrite in basic solution. During the composition of peroxynitrite the chemiluminescence intensity was enhanced with the presence of uranin and ethyldimethylcetylammonium bromide. The reaction coil (flow cell) and holding coil was combined for tracking the emission signal. The experimental parameters including physical and chemical parameter were optimized. The interference of cations in water samples was eliminated by passing previously the sample solution through a cation-exchange column. The linear range of the calibration graph was obtained from 1 x 10(-6) to 1 x 10(-4) mol x L(-1) with a correlation coefficient of 0.9998. The detection limit at 95% confidence was 6.8 x 10(-7) mol x L(-1). The relative standard deviation at 1 x 10(-5) mol x L(-1) nitrite level was 2.7%, and the recovery of 90%-99% and the sampling frequency of 80 h(-1) were obtained.

[Detection of multidrug-resistance proteins with protein array chips].

OBJECTIVE: To evaluate the use of protein array chips in detection of multidrug-resistance proteins. METHODS: Human erythroleukemic cell line K562 and its doxorubicin-resistant counterpart K562/A02 were used in the study. Monoclonal antibodies against P-glycoprotein (P-gP), multidrug resistance-associated protein (MRP1) and breast cancer resistance protein (BCRP) were immobilized onto agarose film-coated glass. The antibody-cell binding was assessed by capturing K562 and K562/A02 cells. The protein array was observed under a microscope and the image was captured with a CCD camera. The expression levels of the three proteins were also measured by flow cytometry (FCM). RESULTS: The expression of P-gP and BCRP in K562 was very low. However, MRP1 expression was high. P-gP and MRP1 were highly expressed in K562/A02, while the expression of BCRP was low. FCM results showed that the expression rate of P-gP, MRP1 and BCRP in K562 cells was 5.98% +/- 2.19%, 95.80% +/- 3.98%, 1.03% +/- 0.45%, respectively, while that in K562/A02 cells was 92.67% +/- 1.80%, 97.18% +/- 1.02%, 3.98% +/- 0.37%, respectively. The results of protein array method are consistent with those of FCM (P > 0.05). CONCLUSION: It is feasible to develop a new protein array technique and to provide a novel method for multi-drug resistant cell detection, with a high throughput, high specificity, simple procedure and low cost.
