Systematic contextual biases in SegmentNT potentially relevant to other nucleotide transformer models.

Recent advances in large language models have extended to genomic applications, yet model robustness relative to context is unclear. Here, we demonstrate two intrinsic biases (input sequence length and nucleotide position) affecting SegmentNT results, a model included with the Nucleotide Transformer that provides nucleotide-level predictions of biological features. We demonstrate that nucleotide position within the input sequence (beginning, middle, or end) alters the nature of SegmentNT's raw prediction probabilities, which can be standardized to improve prediction consistency. While longer input sequence length improves model performance, diminishing returns suggest a surprisingly small input length of ∼3072 nucleotides might be sufficient for many applications. We further identify a 24-nucleotide periodic oscillation in SegmentNT's prediction probabilities, revealing an intrinsic bias potentially linked to the model's training tokenization (6-mers) and architecture. We identify potential approaches to account for these biases and provide generalizable insights for utilizing nucleotide-resolution functional prediction models.

Simultaneous incorporation of three different modified nucleotides during PCR.

Modified analogs of 2'-deoxycytidine triphosphates bearing (6-aminohexyl)carbamoylmethyl or 7-amino-2,5-dioxaheptyl linker at a C5 position were designed and synthesized. Both analogs were found to be good substrates for Vent(exo-) DNA polymerase during PCR, resulting in the corresponding full-length modified DNAs, respectively. Moreover, we have demonstrated simultaneous incorporation of three different modified nucleotides into a DNA strand by PCR using triphosphates of 5-(3-aminopropynyl)dUTP, 5-[(6-aminohexyl)carbamoylmethyl]dCTP and 2-amino-dATP (dDTP) or N6-methyl-dATP in place of the natural nucleoside triphosphates TTP, dCTP and dATP.

Baseline resolution of isobaric phosphorylated and sulfated peptides and nucleotides by electrospray ionization FTICR ms: another step toward mass spectrometry-based proteomics.

Electrospray ionization broadband FTICR mass spectrometry at a mass resolving power, m/delta m50% > or = 400,000 has achieved the first direct mass spectral resolution of phosphorylated and sulfated peptides (or nucleotides) of the same nominal mass. The elemental composition difference in each case is PH versus S (9.5 mDa), requiring a minimum mass resolving power ((m2 - m1)/ml) of 118,000 (C terminal amidated cholecystekinin fragment 26-33 (CCK-8), DY(PO3H2)MGWMDF-NH2 versus DY(SO3H)MGWMDF-NH2) or 65,400 (adenosine triphosphate vs 3-phosphoadenosine 5'-phosphosulfate). The isobaric mass doublets were detected in broadband mode (400 < m/z <1400) in the presence of dozens of other species. It is therefore now possible to distinguish phosphorylated from sulfated peptides, even when both species are present at the same time in a protein digest.
