microntology: a lightweight, data-driven controlled vocabulary to describe earth's microbial habitats.

MOTIVATION: Data-enabled studies of microbial ecology and evolution depend on high-quality descriptions of microbial habitats, based on curated and consolidated vocabularies. RESULTS: We introduce microntology v1.0, a pragmatic controlled vocabulary of 148 terms to describe microbial habitats and lifestyles, and provide manually curated microntology annotations for >300k metagenomic samples from public repositories. AVAILABILITY: microntology controlled vocabulary terms and term hierarchies (doi: 10.5281/zenodo.19730167), and curated annotations for 305 626 metagenomic samples (doi: 10.5281/zenodo.18164252) are available via Zenodo and spire.embl.de/downloads. eVOC: a controlled vocabulary for unifying gene expression data.

Expression data contribute significantly to the biological value of the sequenced human genome, providing extensive information about gene structure and the pattern of gene expression. ESTs, together with SAGE libraries and microarray experiment information, provide a broad and rich view of the transcriptome. However, it is difficult to perform large-scale expression mining of the data generated by these diverse experimental approaches. Not only is the data stored in disparate locations, but there is frequent ambiguity in the meaning of terms used to describe the source of the material used in the experiment. Untangling semantic differences between the data provided by different resources is therefore largely reliant on the domain knowledge of a human expert. We present here eVOC, a system which associates labelled target cDNAs for microarray experiments, or cDNA libraries and their associated transcripts with controlled terms in a set of hierarchical vocabularies. eVOC consists of four orthogonal controlled vocabularies suitable for describing the domains of human gene expression data including Anatomical System, Cell Type, Pathology and Developmental Stage. We have curated and annotated 7016 cDNA libraries represented in dbEST, as well as 104 SAGE libraries,with expression information,and provide this as an integrated, public resource that allows the linking of transcripts and libraries with expression terms. Both the vocabularies and the vocabulary-annotated libraries can be retrieved from http://www.sanbi.ac.za/evoc/. Several groups are involved in developing this resource with the aim of unifying transcript expression information.

argNorm: normalization of antibiotic resistance gene annotations to the Antibiotic Resistance Ontology (ARO).

SUMMARY: Currently available and frequently used tools for annotating antibiotic resistance genes (ARGs) in genomes and metagenomes provide results using inconsistent nomenclature. This makes the comparison of different ARG annotation outputs challenging. The comparability of ARG annotation outputs can be improved by mapping gene names and their categories to a common controlled vocabulary such as the Antibiotic Resistance Ontology (ARO). We developed argNorm, a command line tool and Python library, to normalize all detected genes across six ARG annotation tools (eight databases) to the ARO. argNorm also adds information to the outputs using the same ARG categorization so that they are comparable across tools. AVAILABILITY AND IMPLEMENTATION: argNorm is available as an open-source tool at: https://github.com/BigDataBiology/argNorm. It can also be downloaded as a PyPI package and is available on Bioconda and as an nf-core module.

Behind the Curtain of Care. Nurses' Experiences Providing Care to Consumers With Alcohol and Other Drug Issues: A Qualitative Scoping Review.

AIM: To scope and synthesise qualitative literature relating to nurses' experiences of providing care to consumers with alcohol and other drug issues and explore how meaning is constructed in practice. DESIGN: Scoping review. METHODS: A scoping review was conducted following Arksey and O'Malley's framework. Findings were analysed using thematic analysis. DATA SOURCES: Systematic searches were conducted between September and November 2025 across Medline, Emcare, CINAHL and Google Scholar, using controlled vocabulary and keywords relevant to nurses' experiences of providing care to consumers with alcohol and other drug issues. RESULTS: Twenty-four studies from 12 countries were included. Seven themes were identified: emotional aspects of care, education, training and skills in practice, the spectrum of stigma, ethical issues in professional practice, navigating pain management, limited support, and how meaning is constructed in practice. CONCLUSION: Nurses' experiences of providing care to consumers with alcohol and other drug issues are shaped by multiple intersecting factors influencing care delivery and professional practice. Further research is needed to examine how workplace culture, language and interpersonal interactions influence healthcare experiences, and inform education, service development and support needs. Parental correlates of drug use among young Puerto Rican adults.

A study was conducted by interview with 635 young Puerto Rican adults in Puerto Rico. Half of the sample were selected as high risk of heroin involvement, half as low risk. Parent-child relationships and parental usage of alcohol and cigarettes were related to five indices of heroin involvement. For boys, maternal acceptance was negatively associated with having ever tried heroin. Higher levels of maternal control were associated with lesser heroin use, never having tried heroin, less knowledge of heroin-related vocabulary, and fewer friends who had used heroin. Being the mother's favorite child was associated with less approval of heroin use. For boys, paternal acceptance was related to less knowledge of heroin vocabulary. Higher levels of paternal control went with less heroin use, less knowledge of heroin vocabulary, never having tried heroin, and few friends who used heroin. Paternal discipline was related to fewer friends using heroin. For girls, maternal control was associated with less knowledge of heroin vocabulary, maternal discipline with fewer friends using heroin, and being the mother's favorite child went with low heroin use, low approval for heroin use, and few friends using heroin. For girls, paternal acceptance and paternal discipline were associated with fewer friends using heroin. Maternal smoking and drinking were associated with increased usage of heroin for her son.

Intelligence and imagery in personality.

One hundred college undergraduates were administered the Richardson revision of the Gordon Test of Visual Imagery Control, the Betts-Sheehan Questionnaire Upon Mental Imagery, and the Shipley-Hartford Institute of Living Scale. The latter provided a conceptual quotient (CQ) score of intellectual impairment based upon a ratio between vocabulary and abstraction scores. Subjects with CQs above 100 had significantly higher control scores (p less than .02). High control subjects had significantly higher total IQ scores than did low control subjects (p less than .04). Subjects with high and medium range control had higher vocabulary scores than those with low control. This suggests possible assessment of proneness toward introverted and extraverted neuroticism based upon a combination type of imagery score and the ratio between abstract or vocabulary scores. The connection of imagery with dimensions of IQ may be a start toward a more refined measure of this aspect of personality. Problems and implications are discussed.

Verbal tests and transsexualism.

Gender discriminating vocabulary tests administered to a consecutive series of 53 male transsexuals show different results. The Slater Selective Vocabulary Test, Cohen's factors and the Terman-Miles Attitude Interest Analysis Test (M-F) show male transsexuals to have a higher degree of feminization than normal controls. The Wechsler-Bellevue Vocabulary Test and the Wechsler M-F Test are difficult to interpret, and do not show a clear trend of feminization in transsexual males. The investigation has shown that male transsexuals have a vocabulary which differs from that of normal males in the direction of greater feminization.

Characterizing Caregiver-Child Interactions Through a Transactional Lens: A Baseline Analysis of a Caregiver-Implemented Intervention.

PURPOSE: This study was motivated by the transactional model of development and examined the reciprocal influences that children and caregivers have on caregiver-child interactions (CCXs) prior to a caregiver-implemented intervention. We tested whether child communication characteristics were associated with caregiver strategy use and whether these strategies, in turn, influenced children's communication to understand how caregivers and children mutually shaped the language learning environment. METHOD: Caregiver-child dyads (N = 105) were participants in a randomized controlled trial. CCXs were collected when children were approximately 30 months of age, transcribed, and coded for four caregiver language facilitation strategies and child communication variables. RESULTS: Least Absolute Shrinkage and Selection Operator regression and postselection inference indicated that child communication characteristics in CCXs were associated with both the frequency and type of strategies caregivers used. Children's overall communication acts were significantly associated with caregiver use of vocabulary strategies, whereas children's vocabulary diversity was significantly associated with caregiver use of sentence strategies. Mixed-effects logistic regression demonstrated that all four caregiver strategies significantly increased the likelihood of spontaneous lexical overlap in subsequent child turns. CONCLUSIONS: Prior to the intervention, caregivers and children reciprocally shaped the language environment. This supports a transactional perspective and warrants further consideration of reciprocal influences when assessing the impact of caregiver-implemented interventions. Changes in number and type of errors on repetition of acoustically distorted sentences as a function of age in normal children.

The intelligibility of recorded sentences, distorted by binaural switching, interruption, and low-pass filtering, was investigated in 53 children ranging in age from five to eleven and in adults. All had normal hearing. The sentence vocabulary was pretested for comprehension, articulation errors were evaluated in a way so as not to influence test results, and length and structure of the sentences were controlled. The results indicated that although the performance of children increased with age, the 11-year-old group had not attained adult performance. Error analyses showed that most errors for all age groups were acoustically unrelated to the distorted message, although adults made more acoustically related errors than did children. When children made errors in sentences, other errors (e.g., substitutions) were made to preserve the syntax or semantic integrity of the message.

Ototoxicity in neonates treated with gentamicin and kanamycin: results of a four-year controlled follow-up study.

This article reports the results of a four-year follow-up study initiated in 1970 on the long-term effects of gentamicin and kanamycin use in newborn infants. Audiometric, vestibular, and psychometric evaluations were performed on gentamicin-treated, kanamycin-treated, and untreated, matched control infants and children. No substantial sensorineural hearing loss or vestibular dysfunction was identified in these patients that could be attributed to aminoglycoside therapy. Performances on the Illinois Test of Psycholinguistic Abilities, Beery Test of Visual Motor Integration, the Peabody Picture Vocabulary Test, and on fine and gross motor examinations were comparable for the three study groups.

Tests of gender feelings and behavior in homosexuality, transvestism and transsexualism.

Categorized 64 male transsexual and transvestite Ss into two groups on the basis of the strength of their feminine gender identity. The two groups were compared to a homosexual group and a control group on four tests designed to measure gender feelings and behavior, namely: the California Personality Inventory Femininity Scale, the Draw-A-Person test, the Franck Drawing Completion test, and the Information and Vocabulary subtests of the WAIS. It was found that the CPI-Fe scale and DAP test significantly correlate with the degree of feminine gender identity reported by the Ss. However, the two tests appear to measure different aspects of gender feelings and behavior in some Ss.

Elucidating the Role of SET as a Key Contributor to Neurodevelopmental Disability Within the 9q34.11 Deletion Syndrome Interval.

The 9q34.11 chromosomal region contains multiple neurodevelopmental genes involved in synaptic transmission, axonal structure and neuronal maturation. Pathogenic microdeletions, duplications and single nucleotide variants in numerous genes were previously linked with neurodevelopmental disorders (NDDs). Amongst them, SET has recently been implicated in a rare NDD with speech delay and facial dysmorphism. This study reports a female with a heterozygous de novo deletion impacting SET but not other NDD-associated genes at 9q34.11. The proband was initially diagnosed with atypical Rett syndrome with overlapping clinical features of SET haploinsufficiency. The deletion was confirmed using microarray and long-read sequencing. Subsequent quantitative proteomic evaluation identified a significant decrease of SET protein in patient-derived fibroblasts compared to control lines. This study provides insights into the proband's clinical course over their 28 year diagnostic odyssey, and emphasises the benefits of early speech therapy interventions. The proband had no functional speech, but regained the capacity to meaningfully communicate and articulate a limited vocabulary in adulthood, concordant with other reported non-paediatric cases of SET-NDD. This study expands current knowledge on the genotypic and phenotypic spectra of SET-NDD, and pinpoints a smaller 9q34.11 critical region excluding upstream NDD-associated genes, STXBP1 and SPTAN1, implicating SET as a significant NDD-associated gene.

Updated ENIGMA recommendations for reporting germline variants in cancer susceptibility genes and their translation into twenty languages.

Genetic testing for cancer susceptibility underpins precision cancer prevention and care. Gaps in the healthcare providers' genetic literacy and an ambiguous lexicon for variant description may hinder proper delivery and clinical application of consistently trustworthy test results. The Evidence-based Network for the Interpretation of Germline Mutant Alleles (ENIGMA) international consortium supports controlled terminology and recommends a framework for reporting germline variants in cancer susceptibility genes, using breast cancer as an exemplar. Moving forward towards terminological coherence across disciplines and borders, the ENIGMA Clinical Working Group launched a multinational effort to release consortium-approved translations of the published recommendations. The herein reported Vocabulary Translation Project offered an opportunity to reappraise and align the reference text to the recent BRCA1 and BRCA2 specifications to the American College of Medical Genetics and Genomics/Association for Molecular Pathology rules by the ENIGMA Variant Curation Expert Panel and to highlight country-specific differences in breast cancer risk assessment and management. The updated recommendations and their 20 translations are now provided as easy to handle documents, covering 11 of the most widely spoken languages in the world. They will contribute to minimised erroneous inferences, more informed decision-making, improved health outcomes and equity in the use of genetic testing for cancer predisposition and in translational oncology.

The performance of neurologically impaired and normal Ss on four screening techniques.

Administered four screening instruments--Peabody Picture Vocabulary Test-Form A (PPVT-A), Riley Preschool Developmental Screening Inventory-Designs (RPDD), Riley Make-A-Boy (RMB) and the McCarthy Scales of Children's Ability Designs (MSCD)--to 23 normal children with no evidence of neurological impairment and 23 neurologically impaired children under 6 years of age. The children were matched for age and sex and were from a day-care program for working parents and a therapeutic preschool program, respectively. Significant differences were found between the two groups on all instruments. The highest positive correlation for the impaired group was between the PPVT-A and the RPDD, while for the control group the highest positive correlation was between the RPDD and MSCD.

Influences of an analog of the neuropeptide ACTH 4--9 on mentally retarded adults.

In a double-blind procedure, 24 mentally retarded adults received 0 mg, 5mg, or 20 mg of an analog of the neuropeptide ACTH 4--9. Following treatment with peptide, the subjects were given the Trails B Test (from the Halstead-Reitan Neuropsychological Battery), the Peabody Picture Vocabulary test, the Benton Visual Retention Test, a concept-formation task, and a standard orienting sequence. The results of the behavioral tests suggested that attentional processes were enhanced in subjects treated with the peptide. The present study, in conjunction with another investigation using the neuropeptide ACTH/MSH 4--10 (Sandman, George, Walker, Nolan & Kastin, 1976), indicates that attentional deficits in mentally retarded adults, traditionally assumed to be irreversible, may be influenced by treatment with fragments of the neuropeptides ACTH and MSH.

The prognostic significance of psychological factors in the management of chronic bronchitis.

Eighty-three chronic obstructive bronchitic patients were psychologically assessed before being randomly allocated to 1 of 3 management regimes. The following measures were taken: psychiatric disturbance, personality, social-desirability response set, vocabulary, expectations about treatment, attitudes and beliefs about bronchitis, effect of patient's bronchitis on the family, work, self, physical exercise, smoking, and general health. Outcome was assessed after one month and again one year later, and the measures included physiological tests of lung functioning, an exercise tolerance test, reported symptoms, time off work, drop-out, and death. Contrary to expectations, it was found that psychological variables had some prognostic significance for outcome assessed by medical measures of illness severity. More important was the finding that, in bronchitics under retiring age, weeks off work during the year of the study could be predicted by psychological variables but not by physiological measures of illness severity.

A double blind investigation of piracetam (Nootropil) vs placebo in geriatric memory.

Fifty-six hospitalized geriatric patients between the ages of 65 and 80 were given piracetam (Nootropil) 2400 mg/day or placebo on a double blind basis over a two month period. Every patient submitted to a battery of psychological tests before and after the two month trial. These tests included the Similarities, Vocabulary, Digit Symbol, and Block Design subtests of the Wechsler Adult Intelligence Scale; Graham Kendall Memory for Design; Benton Visual Retention; Hooper Visual Organization; Raven Colored Progressive Matrices A, AB, and B; Wechsler Memory Scale A and B; Porteus Maze and Finger Tapping. Patients who were unable to complete this battery were not included in this investigation. In addition, at pretreatment, 4 and 8 weeks, the patient completed a Profiles of Mood States, a Clinical Global Evaluation was done by the investigator, and laboratory determinations were performed. Fifty Patients completed the investigation (25 piracetam, 25 placebo). There were no significant statistical differences between the two groups of patients on all measures utilized except for the Clinical Global Evaluation, where 52% of the patients on piracetam showed minimal improvement versus 25% of the placebo group (P less than 0.05).

The relationships between conceptual and semantic-lexical disorders in aphasia.

A nonverbal test of conceptual thinking was administered to 55 normal controls and to 203 patients with monohemispheric brain lesions (74 aphasics and 129 nonaphasic brain-damaged patients), in order to study the relationships between conceptual impairment of aphasic patients and breakdown of the semantic-lexical level of integration of language. A very high number of aphasic patients (54 out of 74) and a limited number of nonaphasic brain-damaged subjects (31 out of 129) obtained a pathological score on the test of conceptual thinking, but only some components of the aphasic symptomatology seemed closely linked to the conceptual disorder. In fact a non-significant relationship was found between conceptual impairment and: ("fluent" or "non-fluent") clinical type of aphasia; severity of aphasic disturbance. On the contrary, a strong relationship was found between conceptual disorder and impairment of the semantic-lexical level of integration of language. These findings seem to show that conceptual disturbance and semantic-lexical troubles are closely linked in aphasia.
