Practicing Data Science in Interactive Notebooks.

The Jupyter Notebook is a platform for interactive computing that displays code and results in the same browser, making it valuable for teaching, prototyping, data analysis, and collaboration. Its explicit and transparent structure greatly reproducibility while its backend server supports flexible deployment. In the past few years, Jupyter notebooks and similar tools have become increasingly popular. In this chapter, we will review key aspects of data analysis in a cloud environment and demonstrate common tasks for analyzing metabolomics data using template notebooks. This is an accompaniment to the basic bioinformatics tools and essential data science toolkit introduced in the first edition.

The Computerized Laboratory Notebook concept for genetic toxicology experimentation and testing.

We describe a microcomputer system utilizing the Computerized Laboratory Notebook (CLN) concept developed in our laboratory for the purpose of automating the Battery of Leukocyte Tests (BLT). The BLT was designed to evaluate blood specimens for toxic, immunotoxic, and genotoxic effects after in vivo exposure to putative mutagens. A system was developed with the advantages of low cost, limited spatial requirements, ease of use for personnel inexperienced with computers, and applicability to specific testing yet flexibility for experimentation. This system eliminates cumbersome record keeping and repetitive analysis inherent in genetic toxicology bioassays. Statistical analysis of the vast quantity of data produced by the BLT would not be feasible without a central database. Our central database is maintained by an integrated package which we have adapted to develop the CLN. The clonal assay of lymphocyte mutagenesis (CALM) section of the CLN is demonstrated. PC-Slaves expand the microcomputer to multiple workstations so that our computerized notebook can be used next to a hood while other work is done in an office and instrument room simultaneously. Communication with peripheral instruments is an indispensable part of many laboratory operations, and we present a representative program, written to acquire and analyze CALM data, for communicating with both a liquid scintillation counter and an ELISA plate reader. In conclusion we discuss how our computer system could easily be adapted to the needs of other laboratories.

A Virtual Notebook for biomedical work groups.

During the past several years, Baylor College of Medicine has made a substantial commitment to the use of information technology in support of its corporate and academic programs. The concept of an Integrated Academic Information Management System (IAIMS) has proved central in our planning, and the IAIMS activities that we have undertaken with funding from the National Library of Medicine have proved to be important extensions of our technology development. Here we describe our Virtual Notebook system, a conceptual and technologic framework for task coordination and information management in biomedical work groups. When fully developed and deployed, the Virtual Notebook will improve the functioning of basic and clinical research groups in the college, and it currently serves as a model for the longer-term development of our entire information management environment.

Uchimata: a toolkit for visualization of 3D genome structures on the web and in computational notebooks.

SUMMARY: Uchimata is a toolkit for visualization of 3D structures of genomes. It consists of two packages: a Javascript library facilitating the rendering of 3D models of genomes, and a Python widget for visualization in Jupyter Notebooks. Main features include an expressive way to specify visual encodings, and filtering of 3D genome structures based on genomic semantics and spatial aspects. Uchimata is designed to be highly integratable with biological tooling available in Python. AVAILABILITY AND IMPLEMENTATION: Uchimata is released under the MIT License. The Javascript library is available on NPM, while the widget is available as a Python package hosted on PyPI. Memory notebook training with traumatically brain-injured clients.

Four brain-injured clients continually demonstrated short-term memory deficits including difficulty learning new material and forgetting appointments. Training in the use of memory notebooks improved performance of homework assignments and keeping appointments.

[Childhood diseases and pediatrics in the notebooks of Constantijn Huygens (1595-1687)].

In this article we collected and commented on the passages referring to children's diseases and paediatrics in the notebooks of the well-known Dutch statesman and poet Constantijn Huygens. This remarkable source for the history of paediatrics describes the psychological and physical development of Huygen's five children and the diseases with which they were afflicted.

Simpson as a teacher--a students notebook.

This paper gives an account of a book of lecture notes taken by a medical student who attended Simpson's course during 1848-9. The notes include an early account of the use of chloroform in midwifery, and describe the obstetric practice of the period as taught by Simpson.
