High-throughput site-directed mutagenesis using oligonucleotides synthesized on DNA chips.

Site-directed mutagenesis has greatly helped researchers both to understand the precise role of specific residues in coding sequences and to generate variants of proteins that have acquired new characteristics. Today's demands for more complete functional cartographies of proteins and advances in selection and screening technologies require that site-directed mutagenesis be adapted for high-throughput applications. We describe here the first generation of a library of single and multiple site-directed mutants using a mixture of oligonucleotides synthesized on DNA chips. We have used the human interleukin 15 (IL15) gene as a model, of which 37 codons were simultaneously targeted for substitution by any of eight possible codons. Ninety-six clones were sequenced, exhibiting a broad spectrum of targeted substitutions over the whole gene length with no unwanted mutations. Libraries produced using such pools of oligonucleotides open new perspectives to direct the evolution of proteins in vitro, by enabling the simple, rapid, and cost-effective generation of large tailor-made genetic diversities from any gene.

AMarge: Automated Extensive Quality Assessment of Affymetrix chips.

UNLABELLED: AMarge is a web tool for the automatic quality assessment of Affymetrix GeneChip data. It is essential to have a trustworthy set of chips in order to derive gene expression data for phenotypic analysis, and AMarge provides a complete and rigorous web-accessible tool to fulfill this need. The quality assessment steps include image plots of weights derived from a robust linear model fit of the data, a 3'/5' RNA digestion plot, and Affymetrix Microarray Suite version 5.0 (MAS 5.0) quality standard procedures. Furthermore, robust multi-array average expression values are generated in order to have a start-up expression set for the subsequent analysis. The results of the complete analysis are summarised and returned as an HTML report. AVAILABILITY: The AMarge web interface is accessible at http://nin.crg.es/cgi-binf/AMargeWeb.cgi. A mirror server is also available at http://bioinformatics.istge.it/AMarge-bin/AMargeWeb.cgi. The software implementing all these methods is part of the Bioconductor project (http://www.bioconductor.org).

Statistically consistent identification of differentially expressed genes in DNA chip data over the whole expression range: relative variance method.

BACKGROUND: It is a well known problem that standard techniques for analysing DNA chip data misspecify genes. In particular, genes that are confirmed to be active, often do not show up as potential candidates. This is possibly due to non-homogeneous distributions of expression levels over the whole expression range. METHODS: We introduce a method that allows the detection of genes based on a self-adaptive threshold. The threshold is determined for equally-populated expression bands by assuming a normal distribution of logarithms of expression level ratios. By specifying a significance level, the threshold is set according to 'local' expression statistics within a band. We call this method the relative variance method (RVM). We derive a test statistic for the RVM and compare it with other methods. On this statistical basis, we show that RVM is a complementary approach to the t-test, significance analysis of microarrays (SAM) or empirical Bayes analysis of microarrays (EBAM). The RVM should be particularly useful for experiments with small sample size. RESULTS: Using a clinical dataset, we demonstrate that the RVM can correctly identify known marker genes, which are not found by the t-test, SAM or EBAM. CONCLUSION: In situations with limited sample material and small number of replicates, as is often the case in clinical datasets, use of the proposed RVM provides a higher reliability of potential candidate genes.

Development of a fluorescence peptide chip for the detection of caspase activity.

Proteases play a key role in cell functions, and it is very important to monitor their activities for drug screening and diagnosis of diseases. In the present study, a new class of fluorescence probe, into which a fluorophore and a quencher have been introduced, was developed and applied to the on-chip detection of caspase-3 activity. This probe is non fluorescent in the absence of caspase-3. However, when it is treated with active caspase-3, the fluorescence intensity increases dependent on the caspase-3 activity due to the cleavage of the quencher-containing moiety on a glass slide. This caspase-dependent increase in the fluorescence intensity was also detected when the glass slide immobilizing the probe peptide was treated with cell lysate stimulated by staurosporine (STP), which is an apoptosis-inducing agent. On the other hand, such an increase was not detected in the case of control cell lysate without STP-stimulation. The developed system is a rapid and sensitive method and is useful for the direct measurement of protease activity on a glass array.

[Overview: application of DNA chips to clinical immunology].

DNA microarrays or DNA chips are rapidly evolved technologies. Hybridization of labeled cDNA or cRNA to DNA probes on the solid phases enables analyses of transcriptome of particular cells. Storage and analysis of microarray data are also important factors. Several studies have been published on the gene expression in the immune cells during immune responses and immune mediated diseases.

Effect of consumption of potato chip scraps on the performance of pigs.

A two-phase study was conducted to determine the effect of potato chip scraps (PCS) consumption on dry matter intake (DMI), average daily gain (ADG), and gain: feed ratio (G:F) of nursery (Phase 1) and growing-finishing (Phase 2) pigs as well as carcass characteristics of the finished pigs. In Phase 1 (42 d), pigs (n = 138, avg BW 6.31 +/- .12 kg) were stratified by sex and weight and used in a randomized complete block design with three treatments in four blocks. Each treatment consisted of four pens of 11 or 12 pigs each. In Treatment 1 (control), pigs were fed a corn and soybean meal-based diet supplemented to meet NRC requirements. In Treatments 2 and 3, on an as-is basis, 15% and 20% of the corn, respectively, were replaced with 15% and 20% of PCS. Substitution of different levels of PCS for corn had no effect (P = .23) on the ADG of nursery pigs. However, DMI was reduced (P = .01) and G:F was improved (P = .004) linearly as the level of PCS in the diets was increased. In Phase 2, nursery pigs from Phase 1 were combined and continued on their respective treatments to study the effect of level of PCS consumption on the performance of growing and finishing pigs and carcass characteristics of finished pigs. In this phase, each treatment consisted of two pens of 22 to 24 pigs. Increasing the level of PCS resulted in a linear decrease (P = .07) in DMI and ADG (P = .001). However, G:F was linearly increased (P = .002) with increasing level of PCS in the diet. Increasing the level of PCS in the diets resulted in a linear decrease (P = .023) in the dressing percentage of the pigs. No other carcass characteristics or organoleptic effects were noted due to the PCS substitution in the diet of these pigs. This experiment demonstrates that PCS at the levels used in this study can be an effective substitute for corn in the diet of nursery and growing and finishing pigs.

Transantral repair of cerebrospinal fluid fistulas using bone chips, Tisseel, fascia and plaster of Paris.

Cerebrospinal rhinorrhea is a potentially serious symptom due to the risk of an ascending infection, which may produce a fulminant meningitis. Plaster of Paris has been used to obliterate the sphenoidal sinus and posterior ethmoids in five patients with cerebrospinal rhinorrhea. The fistulas were identified by computed cisternography and repaired by a transantral approach using a microsurgical technique, and bone chips, Tisseel and fascia to seal the fistulas. There have been no postoperative problems or leakage in the three patients with fistulas to the sphenoidal sinus. The cerebrospinal rhinorrhea recurred four and six months after operation in the two patients with fistulas to the posterior ethmoids probably due to surgical, technical problems in one patient and to less support by the plaster of Paris, when the fistulas end in this region. However, the described surgical technique seems to be a good alternative for fistulas to the sphenoidal sinus and should be included in our surgical armamentarium.

Identify lymphatic metastasis-associated genes in mouse hepatocarcinoma cell lines using gene chip.

AIM: In order to obtain lymphogenous metastasis-associated genes, we compared the transcriptional profiles of mouse hepatocarcinoma cell lines Hca-F with highly lymphatic metastasis potential and Hca-P with low lymphatic metastasis potential. METHODS: Total RNA was isolated from Hca-F and Hca-P cells and synthesized into double-stranded cDNA. In vitro transcription double-stranded cDNA was labeled with biotin (i.e. biotin-labeled cRNA, used as the probe). The cRNA probes hybridized with Affymetrix GeneChip(r) MOE430A (containing 22 690 transcripts, including 14 500 known mouse genes and 4 371 ESTs) respectively and the signals were scanned by the GeneArray Scanner. The results were then analyzed by bioinformatics. RESULTS: Out of the 14 500 known genes investigated, 110 (0.8%) were up regulated at least 2(3) fold. Among the total 4 371 ESTs, 17 ESTs (0.4%) (data were not presented) were up regulated at least 2(3) fold. According to the Gene Ontology and TreeView analysis, the 110 genes were further classified into two groups: differential biological process profile and molecular function profile. CONCLUSION: Using high-throughput gene chip method, a large number of genes and their cellular functions about angiogenesis, cell adhesion, signal transduction, cell motility, transport, microtubule-based process, cytoskeleton organization and biogenesis, cell cycle, transcription, chaperone activity, motor activity, protein kinase activity, receptor binding and protein binding might be involved in the process of lymphatic metastasis and deserve to be used as potential candidates for further investigation. Cyclin D1, Fosl1, Hsp47, EGFR and AR, and Cav-1 are selected as the possible candidate genes of the metastatic phenotype, which need to be validated in later experiments. ESTs (data were not presented) might indicate novel genes associated with lymphatic metastasis. Validating the function of these genes is helpful to identify the key or candidate gene/pathway responsible for lymphatic metastasis, which might be used as the diagnostic markers and the therapeutic targets for lymphatic metastasis.

Osseous healing using injectable calcium sulfate-based putty for the delivery of demineralized bone matrix and cancellous bone chips.

Three formulations of injectable calcium sulfate-based putties containing demineralized bone matrix (DBM), 50% DBM/50% cancellous bone (CB) chips, and 30% DBM/70% CB were studied in canines. Four humeral defects per dog were implanted with one of each of the putty formulations while the fourth defect was left untreated. After 6 weeks, the dogs were euthanized. Radiographs and histology showed that the area fraction of new bone in the defects was greater for the three putty formulations than the untreated defects. The area of residual cancellous bone graft remaining in the defects was <10% in both CB putties. Residual calcium sulfate was not apparent in any of the histological sections. We conclude that fast-resorbing calcium sulfate-based putties are effective delivery means of bone graft materials for the successful restoration of bony defects.

Preliminary report on the apparent breaking of resistance of a transgenic plum by chip bud inoculation of plum pox virus PPV-S.

Five transgenic clones of Prunus domestica L. containing plum pox virus (PPV) coat protein (CP) gene and one non-transformed control clone were challenged with PPV-S in the field. Symptoms developed on C2, C3, C4, C6 and B70146 but not C5 trees inoculated by chip budding (CBI) (2/2, 2/2, 1/1, 2/2 and 2/2, positive/inoculated) in the first summer after inoculation. However, in the second year, symptoms appeared on CBI C5 trees. The presence of the virus in the plants was confirmed by enzyme-linked immunosorbent assay (ELISA) and reverse transcription-polymerase chain reaction (RT-PCR) amplification of a fragment of viral polymerase gene. During two years, symptoms of infection developed on 3 to 4 of 8 non-inoculated trees of clones C2, C3, C4, C6 and B70146. Eight non-inoculated C5 trees remained symptomless and ELISA-negative as of spring 1998, in spite of the presence of aphid vectors and inoculum sources.

Histological findings in guided bone regeneration (GBR) around titanium dental implants with autogenous bone chips using a new resorbable membrane.

The aim of this study was to test the value of the new polydioxanone-membrane (PDS, Ethicon, Norderstedt, Germany) in combination with autogenous bone as a spacer for guided bone regeneration of denuded implant surfaces compared to simple augmentation. Forty implants were selected for 20 test cases (with membrane) and 20 control cases (without membrane) and were distributed randomly in 19 patients who were treated according to a standard protocol and examined. The defects were filled with autogenous bone chips, harvested interforaminally or locally, and were covered by the PDS membrane within the test group (control group: periosteum). The membranes were fixed with Memfix screws and cover screws. Seven membranes became exposed and were removed before reentry. Within the control group, three augments were sequestered. After 6 months, reentry was performed, the healing results were observed clinically, and biopsies were taken. The test group, including the seven cases with early removal of the membrane, showed that bone had filled in the defects in 95% of test cases, compared with 60% for the control group. The results of this study show that single augmentation of defects exceeding 9 mm2 is not sufficient. The membrane used in this investigation may be helpful for guided bone regeneration (GBR) at denuded screw thread sites in implant dentistry.

The time and ease of placement of the chlorhexidine chip local delivery system.

The first local delivery system for an antimicrobial agent was a nondegradable tetracycline-impregnated fiber introduced by Goodson et al in 1979. PerioChip, a biodegradable chip containing chlorhexidine, was recently approved by the Food and Drug Administration for the treatment of adult periodontitis. During several multicenter randomized clinical trials, this product, when used as an adjunct to scaling and root planing, was found to reduce probing depth and improve attachment level significantly more than scaling and root planing alone.

[A research on real-time ventricular QRS classification methods for single-chip-microcomputers].

Ventricular QRS classification is key technique of ventricular arrhythmias detection in single-chip-microcomputer based dynamic electrocardiogram real-time analyser. This paper adopts morphological feature vector including QRS amplitude, interval information to reveal QRS morphology. After studying the distribution of QRS morphology feature vector of MIT/BIH DB ventricular arrhythmia files, we use morphological feature vector cluster to classify multi-morphology QRS. Based on the method, morphological feature parameters changing method which is suitable to catch occasional ventricular arrhythmias is presented. Clinical experiments verify missed ventricular arrhythmia is less than 1% by this method.

[Application of DNA chip technology to biomedical research].

The completion of Human Genome Project enabled us to access to the information on nucleotide sequences of whole human genome. One of the most valuable information on human genome would be the list of approximately 35,000 genes. Although 35% of them are still needed to annotate their functions, we can genome-widely approach to various conditions including disease states. To analyze bunch of information at once, we need high-throughput technology containing most of genes. DNA chip successfully provide a stable platform technology for the massive screening of genomes. Microarrays can be used to obtain genome-wide fingerprint on transcriptional changes in various physiological and pathological conditions, leading to the mining novel genes related to those specific states. We can check the multiple molecular markers for diagnosis, prediction or prognosis of specific diseases. Data from microarray will provide huge amounts of experssion profile, which might induce the transformation of biomedical research.
