OmicsQ: a user-friendly platform for interactive quantitative omics data analysis.

MOTIVATION: High-throughput omics technologies generate complex datasets with thousands of features that are quantified across multiple experimental conditions, but often suffer from incomplete measurements, missing values, and individually fluctuating variances. This requires analytical tools for accurate, deep and insightful biological interpretation, capable of dealing with a large variety of data properties and different amounts of completeness. Software capable of handling such data complexity and integrating with external applications for downstream analysis remains rare and mostly relies on programming-based environments, limiting accessibility for researchers without computational expertise. RESULTS: We present OmicsQ, an interactive, web-based platform designed to streamline quantitative omics data analysis. OmicsQ provides an intuitive, browser-based visualization interface that integrates established statistical processing tools. Those include robust batch correction, automated experimental design annotation, and handling of missing data without imputation, which maintains data integrity and avoids artifacts from a priori assumptions. OmicsQ seamlessly interacts with external applications (e.g. PolySTest, VSClust, ComplexBrowser) for statistical testing, clustering, analysis of protein complex behavior, and pathway enrichment, offering a comprehensive and flexible workflow from data import to biological interpretation that is broadly applicable across domains. [Documentation of the surgical report with graphic statistical data analysis--a simplification of daily routine work].

A data collection system on microcomputer connected with an automatic medical report system for operations, was developed to facilitate both medical report as well as documentation. Linking different commercial software products by use of a Pascal programme, we were able to speed up daily routine work as well as establish efficient graphical statistics of patient data.

Cesarean Section

Findings in surgery for chronic otitis media. A retrospective data-analysis of 2225 cases followed for 2 years.

Data on middle ear disease and follow-up was recorded and analysed in 2225 ears operated on for chronic otitis media between 1958 and 1975. The closure rate of tympanic membrane perforations (70-80%) was not influenced by the presence of otorrhoea, but it was significantly lower in patients aged below 15 or over 40 yr and especially when tympanic membrane homograft had been used. For all types of tympanoplasty the mean improvement in air-conduction threshold was most marked at the lower frequencies, being some 10 dB in Type I, 15 dB in Type II and 8 dB in Type III and IV and it decreased by some 3 dB per octave. The combination of cholesteatoma and tympanosclerosis appeared to be rare. The post-operative incidence of otorrhoea was 10-15% after modified radical mastoidectomy and 20-25% after radical mastoidectomy.

Multimodal CustOmics: A unified and interpretable multi-task deep learning framework for multimodal integrative data analysis in oncology.

Characterizing cancer presents a delicate challenge as it involves deciphering complex biological interactions within the tumor's microenvironment. Clinical trials often provide histology images and molecular profiling of tumors, which can help understand these interactions. Despite recent advances in representing multimodal data for weakly supervised tasks in the medical domain, achieving a coherent and interpretable fusion of whole slide images and multi-omics data is still a challenge. Each modality operates at distinct biological levels, introducing substantial correlations between and within data sources. In response to these challenges, we propose a novel deep-learning-based approach designed to represent multi-omics & histopathology data for precision medicine in a readily interpretable manner. While our approach demonstrates superior performance compared to state-of-the-art methods across multiple test cases, it also deals with incomplete and missing data in a robust manner. It extracts various scores characterizing the activity of each modality and their interactions at the pathway and gene levels. The strength of our method lies in its capacity to unravel pathway activation through multimodal relationships and to extend enrichment analysis to spatial data for supervised tasks. We showcase its predictive capacity and interpretation scores by extensively exploring multiple TCGA datasets and validation cohorts. The method opens new perspectives in understanding the complex relationships between multimodal pathological genomic data in different cancer types and is publicly available on Github.

EPA health and environmental effects data analysis system.

This paper discusses the development of a system to organize, store, retrieve, and correlate data pertaining to chemicals and their biological and environmental effects. The particular problems of data identification, acquisition, classification, and automation are discussed in relation to existing data sources and methods of data collection and analysis. The problems of computer software development are also addressed, and a design overview of the system is presented.

Computerized patient visit data analysis for the outpatient department of Jeddah General Hospital.

Hospitals play a vital role in the service of any community. In order that they may provide good quality service efficiently and at a reasonable cost, it is essential that they be properly managed. The development of a management information system (MIS) is a sine qua non for fulfilling this kind of need. With the above realization in mind, a computerized MIS is being developed for the Jeddah General Hospital, which was started only a few years ago. This paper describes the computerized analysis of the outpatient department's data so as to report it to the management as a part of the overall MIS. First, statistics such as number of patients/clinic/day, new and follow-up cases, male and female patients, time per patient, absentees, etc., are generated. These are then analyzed by using computers and are incorporated in the reports to be presented to the management on a periodic basis. The computer programming is in BASIC language so that mini-computers may be used for this purpose. The paper also discusses the possibilities of future enlargement of this work.

Objective comparison of exon and intron sequences by means of 2-dimensional data analysis methods.

Here we advocate the use of 2-dimensional data representation in the context of the informational approach of sequence analysis (Claverie & Bougueleret (1986) Nucleic Acids Research 14, 179-196) by applying these methods to the problem of intron/exon discrimination. Two main findings are reported: i) oligonucleotide patterns complementary to the Ul small nuclear RNA are specifically avoided in exon sequences, ii) vertebrate intron sequences, to the exclusion of other eukaryotic phyla, are characterized by a peculiar distribution of CpG containing patterns.

[Conformation of the dienone system of delta 4,9-19-nor-3-ketosteroids from x-ray analysis data and its relation to reception and hormonal activity].

Basing on the data of the X-ray analysis of 2 beta-methylestr-4,9-dien-3-one-17 beta-ol (C19H26O2) and A-ring unsubstituted steroid 4,9-dien-3-ones, the noncomplanarity and flexibility of the conjugated dienone system in these transformed steroids has been demonstrated. The results have been also confirmed by UV spectroscopy. The ability of the dienone system to assume conformations with the out of- plane C3 = O3 and/or C9 = C10 bonds allows the AB-fragment of the steroid molecule to adopt the conformations required for interacting with various receptors. This property may also account for a simultaneous enhancement of several hormonal activities upon such a modification of steroids. The results of the X-ray analysis of 2 beta-methylestra-4,9-dien-3-one-17 beta-ol (space group P2(1)2(1)2(1), a 8,543(2), b 9,783(2), c 18,690(7) A, R 8,7%) are presented.

Ketosteroids

Exponential data-analysis of passive-avoidance behavior in rats and mice.

Data obtained with the passive-avoidance task are usually presented as the median values of the latencies to respond. In an earlier publication we described a better way of presenting such data based on the observation that the complement of the cumulative distribution of step-through latencies can be closely fitted by a simple exponential function. Thus the "step-through rate constant" (STRC) is concise and accurate quantitative description of population behavior in this test. In this paper we present two examples of the application of this procedure. In the first, variation in the interval between training and testing in rats changes the STRCs of the different groups. In the second (based on data published by Flood et al.) administration of cycloheximide is seen to partition the experimental population of mice into two subgroups with different STRCs.

Animals

A versatile physiological data analysis system using an Intel 8080 microprocessor.

A microprocessor based physiological data processor has been realised. The system controls the data flow from physiological experiments and performs on-line mean and variance calculations with an output in graphical form. The analyser accepts one data point every 0.5 ms and has a capacity of 128 records each containing 800 data points. Post stimulus histogram and interval histogram analysis programs have also been written and implemented.

Design and analysis of accelerated degradation tests for the stability of biological standards II. A flexible computer program for data analysis.

The accelerated degradation test is commonly used to predict the stability of a biological standard during long-term storage at low temperature. A flexible computer program is described which has been written to analyse degradation test results by the method of maximum likelihood. In addition to predicting the degradation rate at low temperature, the program furnishes estimates of statistical precision and it carried out a test of goodness of fit of the data to the assumed Arrhenius equation model.

Biological Products

Biological component of the NIMH clinical research branch collaborative program on the psychobiology of depression: II. Methodology and data analysis.

A preceding paper has reviewed the history, background, and rationale for this collaborative effort exploring the biologic basis of the affective disorders. This paper details the "flow" of a subject through the experimental protocol, the instrumentation used to obtain the clinical and behavioural data, and the biologic methodologies employed in the analysis of the body fluids. Data management and analysis techniques developed for this study are also examined.

Adrenocorticotropic Hormone

Microcomputer-assisted multivariate survival data analysis using Cox's proportional hazards regression model.

We describe a microcomputer program (COXSURV) for proportional hazards multiple regression analysis of survival and other failure-time data generated in clinical trials and in retrospective clinical epidemiology studies. COXSURV is menu-driven and has powerful variable factoring and data exploratory capabilities for multivariate modeling. A batch mode allows automatic uni- or multivariate analyses for confounder summarization. Model selection for predictive purposes is possible through a step-up algorithm. The partial likelihood method used in the program allows the use of either discrete or continuous time scales by treating tied uncensored observations by either the exact method or by a robust approximation method. The program calculates most standard model fitting statistics for either overall or stratified analyses and uses data layout files compatible with those of other related epidemiologic analysis software.
