HCABAND: a computer program for the 2D-helical representation of protein sequences.

A BASIC program, HCABAND, is described which is used to convert the linear amino acid sequence of proteins into a word processor-readable file to generate the 2D-helical representation required for hydrophobic cluster analysis. The user can specify the width of the plot and can use the word processor macro-commands to facilitate visual inspection of the plots. The plots can be easily stored on diskettes, mixed with text and printed. HCABAND features are generally applicable and can be implemented on virtually any microcomputer.

A computer program for parenthood diagnosis within a family.

The knowledge of human polymorphism provides an efficient tool for parenthood diagnosis. This paper describes an algorithm to diagnose fatherhood within a family. In genetic research, the validation of human families is useful since at least 7% of the families have to be rejected from such studies. First, the algorithm verifies whether the phenotype of the presumed father is compatible with the genotypes of all children under the assumption of assured motherhood. An original index coding allows us to write simple algorithms: automatic creation of genetic elements, search of compatible genotypes of parentes and children. Finally, the algorithm calculates several indices used to estimate the likehood of the paternity of non-excluded man.

MBR: a computer program to record and analyze parental behavior in rodents.

The Maternal Behavior Recorder (MBR) is a microcomputer program designed to record and analyze data from research on parental behavior of rats and other rodents. It is used to record the specific, characteristic patterns of maternal care in rodents: nest building, grooming, licking, crouching, and retrieval of pups. Moreover, it analyzes these events in terms of frequency and duration, allowing any events erroneously recorded to be corrected. The MBR can also simultaneously control observations made by one or two experimenters, and it calculates a set of reliability measures between them.

Computer programs for output and depth dose from hyperbolic equations.

A compact and accurate equation has been developed that describes the output field size over the range from 4 X 4 to 35 X 35 cm2. An accuracy of +/- 0.2% has been demonstrated for teletherapy machines with energies from 250 kVp to 6 MV. The same equation form is used to describe depth dose tables with the same accuracy down to a depth of at least 30 cm. The relationship is described by a hyperbola whose x and y axes are displaced by corresponding values X0 and Y0 producing the equation y = Y0 - C/(X0 + x), where y = output and x = field size. By substituting three separate values for y and x into three simultaneous equations, values for Y0, X0 and c can be derived.

Making exchange entitlements operational: the food economy approach to famine prediction and the RiskMap computer program.

The effect of production failure or some other shock on household income and food supply depends upon: (a) the pattern of household income, and (b) its ability to compensate for any deficit which may have occurred, for example, by the sale of assets or finding additional paid employment. The corollary is that the prediction of the likely effect of some event on the future state of the economy or food supply of a population of households requires an understanding of the economy of the households concerned and the economic context to which these relate. This paper describes an attempt to develop an approach to prediction using a dynamic model of economy based on quantitative descriptions of household economy obtained by systematic rapid field-work and summarises the experience of the use of this approach to date.

NLM-CHEMSORT: an algorithm and computer program for sorting chemical names.

An algorithm is described that has been designed to sort medium-size lists of chemical names, including common, generic, trivial, and systematic names and code numbers, into a logical sequence. It successfully sorted more than 99.5% of 3767 names in its first application. Minor revisions then resulted in more than 99.9% success with the same set of names. The algorithm generates an 80-character primary sort key (alphabetic characters only) and a 16-character secondary level sort key (alphanumeric characters). These sort keys are generated de novo from the name as needed and, thus, do not require increased permanent-storage costs. Sorting on the primary sort key (and secondary sort keys when identical primary keys exist) results in logical sequences of chemical names.

PHMPL: a computer program for hazard estimation using a penalized likelihood method with interval-censored and left-truncated data.

The Cox model is the model of choice when analyzing right-censored and possibly left-truncated survival data. The present paper proposes a program to estimate the hazard function in a proportional hazards model and also to treat more complex observation schemes involving general censored and left-truncated data. The hazard function estimator is defined non-parametrically as the function which maximizes a penalized likelihood, and the solution is approximated using splines. The smoothing parameter is chosen using approximate cross-validation. Confidence bands for the estimator are given. As an illustration, the age-specific incidence of dementia is estimated and one of its risk factors is studied.

Computer programs for the analysis of immunohistochemically labeled spinal cord sections.

A microcomputer based image processing system has been developed to analyze the density of immunohistochemical labeling within neural tissue. The system permits the tracing of anatomical regions seen on a digitized image and the determination of the area and the mean gray level of all pixels lying within each defined region. Corrections are made for uneven screen illumination and for nonlinearity of the video camera's response to gradations in optical density. A standardization procedure ensures that the same level of incident illumination is used during each experiment. An example of an application of this system is described in which unilateral changes in immunohistochemical staining density were determined within the rodent spinal cord following partial spinal injury. This system provides a sensitive and objective means of analyzing such changes.

Prognostic factors in multiple myeloma: a retrospective study using conventional statistical methods and a computer program.

The prognostic significance of age, sex, ethnic origin and various laboratory data was studied retrospectively in 69 patients with multiple myeloma using conventional statistical tests and the multiple regression computerized analysis. The conventional statistical analysis confirmed that age, anemia, uremia, hypoalbuminemia, hyperglobulinemia, hyperuricemia and IgA lambda type myeloma were associated with a poor prognosis. The multiple regression analysis indicated that age and blood urea nitrogen levels were the only variables which significantly affect the survival of patients with multiple myeloma. A correlation was found between blood urea nitrogen levels and other laboratory data of apparent prognostic value. The differences between our results and those of other authors are discussed and it is suggested that they may, in part, be due to the fact that the interplay between the various prognostic variables was not exposed in other studies.

An automaton computer program for a microcomputerized real-time (thesaurus based) abstract medical record.

A study of the key wordings used by the doctors in medical records in ICU preceded this implementation; they constitute a thesaurus (2700 strings) organized in 2 trees. These strings are proposed along the dialogue which occurs between the microcomputer and the user; on these bases, several graphs allows movement in the tree by minimization of the pathway. The use of the thesaurus with the corresponding graphs necessitates only one automaton program. This medical data microcomputerized system is transparent for the user, thanks to a multilayered software. In the external layer the microcomputer provides access to the system by one of the following function keys: creation of a medical record, additional information on a medical record already known, research of a medical record, listing of the open medical records, printing of a medical record. Each one of these function keys provides access to the following 5 chapters: identity, antecedents, reasons for admission, evolution, destiny; these chapters use parameterized procedures. This software is implemented on a low-cost microcomputer fitted with a dual drive disk (170 kilobytes each) and a printer (90 characters/s).

[Computer program controlled perimetry, its advantages and disadvantages].

Following a short historical introduction and a description of basic methods of perimetry, computerized perimetry is described (taking the Octopus computerized perimeter as an example). The hardware-software concept and the three parts of the automatic perimeter, i.e., the controller, the measuring section, and the program section, are described. The technique of threshold determination, the programs (including the new Octopus programs), and the modes of representation of the results are explained. It is shown how one tries top take subjective criteria of the patient, such as attention, intelligence, and ability to concentrate into account during the measurements. The advantages and disadvantages of computerized perimetry are pointed out. It is emphasized that on average the range of scatter of measurements made with the automatic perimeter is smaller than when traditional manual methods are employed. In addition to the accuracy (scatter), the reproducibility (correlation) of the results is also better. Pathologic visual field defects are detected in greater detail and earlier by the automatic static perimeter than by manual perimetry. This applies in particular to early stages of retrobulbar neuritis and glaucoma.

RNA-d2: a computer program for editing and display of RNA secondary structures.

RNA-d2 is a user-friendly program developed for interactively generating aesthetic and non-overlapping drawings of RNA secondary structures. It designed so that the drawings can be edited in a very natural and intuitive way, in order to emphasize structural homologies between several molecules, as well as the foldings themselves to update the base-pair sets according to new data. The program automatically produces a polygonal display in which the unpaired nucleotides are regularly positioned on circles and the stems harmoniously distributed on their periphery. RNA secondary structures can be encoded via the keyboard, but the program also automatically draws output files from thermodynamic prediction programs. The user interacts directly on different screen displays according to the editing functions. Rotation/translation of any subdomain and deletion of stems are performed on a coloured backbone view to make easier the identification of structural features, whereas addition of new base-pairings and numbering manipulation are realized on a complete polygonal view. Each modification is displayed in real time on the screen. When the display is obscured by numerous overlaps despite the colour code of the backbone view, an automatic function progressively straightens the subdomains which are highly compacted by very dissymmetric internal loops. RNA-d2 allows easy untangling and editing of RNA molecules > 1000 nucleotides long.

A computer program for mathematical treatment of data in radioimmunoassay.

A mathematical analysis of counting data obtained in hormone plasmatic radioimmunoassay is presented. A log-normal Galton distribution of the dose-effect type is assumed for the fitting of the experimental data. The special adopted procedure makes it possible to reproduce the total range of the sigmoid curve and not only the rectilinear part of it. Experimental data with iterations and the proper weights of the iterated counting rates are automatically taken into account and the statistical errors of the standard curve and of the sample's dose evaluated from it are given by the code. A large number of analyses have been performed in order to test the affidability of the method and to explain the validity of the chemical-physical parameters of the calculated distribution. Some selected results are presented and a full description of the mathematical formalism is given.

A computer program for parallel line bioassays.

PARLIN is a program for the statistical analysis of biological assays that are either completely randomized, or in randomized blocks, in which the regression on log dose is linear with a constant variance per response. An earlier program (McArthur et al., J. Pharmacol. Exp. Ther. 153: 573-580, 1966) has been completely rewritten, improved and extended in its facilities. PARLIN, written in FORTRAN IV, will handle up to 99 test preparations, up to 100 doses in all, and up to 50 responses per dose. It is designed with special attention to simplicity for routine use, versatility of facilities and output immediately available for all forms of reporting results. A wide choice of transformations of response is available. The output reproduces the data for verification and tabulates potency estimates with limits at probabilities .95, .99; optional output includes an analysis of variance, information on validity, values of residuals and a rough plot of the dose-response relation.

[Testing a computer program for use in cardiology].

An already published method for automatic processing of a single ECG signal was tested on the base of a data set of a foreign clinic. The yielded results of the P-wave recognition (recognition ratio 87.1% with a failure ratio of 6.0%) confirm fully its reliability reported before. This paper gives a valuation of the method from the clinical point of view by reference to literature considering technical questions. The most important application of this method is the ECG processing under pressure requiring precise time - measuring, classification of separate patterns and recognition even of non-marked parts of the signal course as P-waves, ST-segments and T-waves. Methodical adaption of the method to the special range of application is necessary in all cases. General questions for prospective evaluation of a given automatic recognition system by physicians are discussed briefly.

Adaptive computer program for determination of absorption profiles by numerical deconvolution: application to amoxicillin absorption.

We have developed a specific numerical deconvolution program for the Apple Macintosh microcomputer. After comparison with other methods, we used the program to evaluate the influence of nifedipine on the absorption and bioavailability of amoxicillin. The technique provided a model-independent approach. This study shows that the simultaneous administration of nifedipine with amoxicillin leads to a significant increase in both the total quantity of amoxicillin absorbed (+22%) and the rate of absorption. Parameters of clearance, volume of distribution, and elimination were unaffected. Numerical deconvolution analysis showed that nifedipine did not modify the absorption kinetics of amoxicillin, which are characterized by a lag time followed by a constant rate of absorption, suggesting zero-order kinetics with first-order kinetics at the end of the process. The results suggest the existence of a specialized, saturable transport molecule for this antibiotic.

Evaluation of five computer programs in the diagnosis of second-degree AV block.

Five electrocardiogram (ECG) analyzing systems were tested with a microcomputer-based ECG signal generator to assess the accuracy of the systems in interpreting Wenckebach periodicity. Although normal sinus rhythm with normal PR intervals and sinus rhythms with first-degree atrioventricular (AV) block were diagnosed by all five systems, second-degree AV block with classic Wenckebach periodicity was routinely misdiagnosed by four of the five systems. No system recognized the atypical Wenckebach periods in a total of 200 trials, misinterpreting the phenomenon as atrial fibrillation, supraventricular rhythm, sinoatrial block, and other rhythm disturbances. In advanced AV block and a variety of ventricular arrhythmias, none of the five systems diagnosed second-degree AV block with Wenckebach periods. Marked unsatisfactory performance with regard to the diagnosis of Wenckebach periodicity indicates the urgent need for accelerated and comprehensive testing of ECG diagnostic equipment. The present generating device was seen as an effective troubleshooter in optimizing the diagnostic competency of computerized ECG systems.

SuperState: a computer program for the control of operant behavioral experimentation.

Operant behavioral researches require precise control of experimental devices for delivering stimuli and monitoring behavioral responses. The author developed a software solution named SuperState for controlling hardware devices and running reinforcement schedules. The Microsoft Windows compatible software was written by use of an object-oriented programming language Borland Delphi 5.0, which has simplified the programming of the application. SuperState is a stand-alone easy-to-use green software, without the need for the experimenter to master any scripting languages. It features: (1) control of multiple operant cages running independent reinforcement schedules; (2) enough cage devices (16 digital inputs and 16 digital outputs for each cage) suitable for the need of most operant behavioral equipments; (3) control of most standard ISA-type digital interface cards including Med-Associates Super-port cards and a PCI-type card AC6412, and highly expandable to support other PCI-type interface cards; (4) high-resolution device control (1ms); (5) a built-in real-time cumulative recorder; (6) extensive data analyzing including event recorder, cumulative recorder, block analyzing; the summarized results can be transferred easily to Microsoft Excel spreadsheets through the Clipboard.
