Analysis of altered protein expression patterns of Chlamydia pneumoniae by an integrated proteome-works system.

We have identified, analyzed, and quantified differential protein expression profile of five C. pneumoniae proteins, Adk (adenylate kinase), AhpC (thiol-specific antioxidant), CrpA (15 KD cysteine rich protein), Map (methionine aminopeptidae), and Cpn0710 (hypothetical protein) under normal versus persistent growth conditions induced by interferon-gamma, at different time intervals of their replicative cycle by successfully employing the latest proteomic analysis tool, PDQuest 2-D analysis software. We have also determined that this software represents a reliable analytical tool for mapping protein expression patterns in C. pneumoniae.

CADMIO: computer aided design for medical information objects.

The growth of the computational capability and the tools of graphic software is nowadays available in an integrated manner into the development environments, thus permitting the realization of tool kits capable of handling information that is complex and of different kinds such as the typical medical information. This has given a great impulse to the creation of electronic medical folders joining together with new and stimulating functionality with respect to the usual paper document [1]. In the present work, we propose a tool capable of defining a multimedia electronic medical folder and representing its architecture through a layout that is formed on the basis of the particular data types to be handled. This tool is capable of providing an integrated view of data that, even though they are close in cognitive sense, are often stored and represented apart in the practice. Different approaches to the browsing feature are giving within the system, thus the user can personalize the way of viewing the information stored into the folder or can let the system guide the browsing.

Evaluation of differentially expressed genes by a combination of cDNA array and RAP-PCR using the AtlasImage 2.0 software.

Evaluation of genes regulated differentially is essential for the development of therapeutic approaches in multifactorial diseases. To characterize gene expression profiles in multifactorial inflammatory and malignant diseases such as rheumatoid arthritis (RA) or colon adenoma (CA), RNA arbitrarily primed PCR (RAP-PCR) combined with cDNA array hybridization were performed and evaluated using an array-specific software.RNA of synovial fibroblasts from patients with RA and osteoarthritis (OA), and laser microdissected normal and colon adenoma tissue was used. RAP-PCR reactions were hybridized to cDNA array membranes. Arrays were analyzed by phosphor imaging, and the AtlasImage 2.0 software with different normalization settings. The AtlasImage 2.0 software was a useful tool to evaluate differentially expressed genes. However, software settings were needed to be optimized for every experimental approach and should be used without changes for all experiments. To compare RA vs. OA synovial fibroblasts and normal vs. CA expression patterns, global normalization using the sum method is recommended.

A comparison of a Bayesian population method with two methods as implemented in commercially available software.

In this paper we describe and discuss three specific estimation procedures that are available within commercially available population software packages. The first version of NONMEM (l) was released in 1979 and later versions are the standard analysis tools in both industry and academia. Recently, two commercially available pieces of software have become available. PPHARM was released during 1994 and POPKAN was released in 1995. We provide descriptions and critique the FOCE method within NONMEM, the two-step algorithm within PPHARM and the Markov chain Monte Carlo method that is utilized by POPKAN. We use simulated data generated from a monoexponential model to evaluate the parameter estimation capabilities of these methods within the three software tools. In particular we investigate the effect on parameter estimation of increasing both interindividual and intraindividual variability.

Development and validation of an evaluation tool for multimedia resources in health education.

The last decade saw a rapid increase in the use of multimedia in health education. Easy availability, accessibility, low cost of technological resources and the expanding body of research on the role of multimedia in student learning, among others, have all contributed to this increase in usage. Since one of the roles of educators is to assess and select learning resources based on curriculum goals and student needs, the development of standardized methods for multimedia evaluation becomes vital. To the learner, it is important for reviews of the quality of the resource to be readily available. An evaluation too was developed based on the recognition of this need. The validity of the tool was tested using experts in technology and education. Reliability was determined using faculty and students who reviewed the same software, using the tool. In addition, graduate students reviewed two versions of a nursing program, of varying quality. The results indicate that the tool is reliable and valid. It is envisaged that this tool can be utilized by health educators for evaluating multimedia resources and setting up a much needed clearinghouse for health education resources.

Information systems analysis approach in hospitals: a national survey.

A survey of 216 hospitals reveals that some hospitals do not conduct cost-benefit analyses or analyze possible adverse effects in feasibility studies. In determining and analyzing system requirements, external factors that initiate the transaction are not examined, and computer-aided software engineering (CASE) tools are seldom used. Some hospitals do not investigate the advantages and disadvantages of using in-house-developed software versus purchased software packages in the evaluation of alternatives. The survey finds that, overall, most hospitals follow the traditional systems development life cycle (SDLC) approach in analyzing information systems.

A GIS-based approach for the screening assessment of noise and vibration impacts from transit projects.

Urban transportation projects are essential in increasing the efficiency of moving people and goods within a city, and between cities. Environmental impacts from such projects must be evaluated and mitigated, as applicable. Spatial modeling is a valuable tool for quantifying the potential level of environmental consequences within the context of an environmental impact assessment (EIA) study. This paper presents a GIS-based tool for the assessment of airborne-noise and ground-borne vibration from public transit systems, and its application to an actual project. The tool is based on the US Federal Transit Administration's (FTA) approach, and incorporates spatial information, satellite imaging, geostatistical modeling, and software programming. The tool is applied on a case study of initial environmental evaluation of a light rail transit project in an urban city in the Middle East, to evaluate alternative layouts. The tool readily allowed the alternative evaluation and the results were used as input to a multi-criteria analytic framework.

Voice recognition and aphasia: can computers understand aphasic speech?

PURPOSE: This preliminary investigation of the use of voice recognition software by people with aphasia presents a new method of training the software, which allows the aphasic user to by-pass the linguistically demanding standard training. It examines how accurately voice recognition software performed with aphasic speech and language as compared to that of control subjects. METHOD: Five non-impaired controls and six participants with aphasia used a vocabulary of 50 words and 24 phrases to train the software over a maximum of five sessions. For the people with aphasia baseline assessments provided a profile of speech and language impairment. Measures of software accuracy were taken for all subjects at baseline and after four subsequent training sessions, for both single word and phrase level dictation. RESULTS: Word level production resulted in similar accuracy levels for both groups. Phrase level production showed greater accuracy levels than single word level production for both aphasics and controls, but participants with greater speech difficulties had lower software accuracy scores. CONCLUSIONS: Training the software on a specific vocabulary allows people to access it whose speech and language difficulties would otherwise have prevented them. Findings are discussed in relation to use of the software as a dictation tool and as an input device to therapy software.

[PIV: a computer-aided portal image verification system].

Portal image verification (PIV) is one of the key actions in QA procedure for sophisticated accurate radiotherapy. The purpose of this study was to develop a PIV software as a tool for improving the accuracy and visualization of portal field verification and computing field placement errors. PIV was developed in the visual C++ integrated environment under Windows 95 operating system. It can improve visualization by providing tools for image processing and multimode images display. Semi-automatic register methods make verification more accurate than view-box method. It can provide useful quantitative errors for regular fields. PIV is flexible and accurate. It is an effective tool for portal field verification.

SIC: A tool to detect short inverted segments in a biological sequence.

The web software SIC provides a tool to search for short inverted segments (length 3-5000 bp) in a DNA sequence. The sequence is assumed to follow a Markov model. A statistic which is sensitive to inversion is presented. Searching inverted segments is done by a scanning approach after the user specifies the size of the scanning window and the order of the Markov chain. A list of the highest score segments is given with an assessment of the randomness of the result. SIC can be accessed via the URL: http://stat.genopole.cnrs.fr/SIC/.

Simulation of machine-specific topographic indices for use across platforms.

PURPOSE: The objective of this project is to simulate the current published topographic indices used for the detection and evaluation of keratoconus to allow their application to maps acquired from multiple topographic machines. METHODS: A retrospective analysis was performed on 21 eyes of 14 previously diagnosed keratoconus patients from a single practice using a Tomey TMS-1, an Alcon EyeMap, and a Keratron Topographer. Maps that could not be processed or that contained processing errors were excluded from analysis. Topographic indices native to each of the three devices were recorded from each map. Software was written in ANSI standard C to simulate the indices based on the published formulas and/or descriptions to extend the functionality of The Ohio State University Corneal Topography Tool (OSUCTT), a software package designed to accept the input from many corneal topographic devices and provide consistent display and analysis. Twenty indices were simulated. Linear regression analysis was performed between each simulated index and the corresponding native index. A cross-platform comparison using regression analysis was also performed. RESULTS: All simulated indices were significantly correlated with the corresponding native indices (p < 0.01), with a mean R of 0.84, ranging from 0.42 to 0.99. Cross-platform comparisons were nonsignificant for specific indices and devices. CONCLUSION: Topographic indices native to three devices were successfully simulated. Cross-platform comparisons may be limited for specific indices.

Physical mapping by STS hybridization: algorithmic strategies and the challenge of software evaluation.

An important tool in the analysis of genomic sequences is the physical map. In this paper we examine the construction of physical maps from hybridization data between sequence tag sites (STS) probes and clones of genomic fragments. An algorithmic theory of the mapping process, a proposed performance evaluation procedure, and several new algorithmic strategies for mapping are given. A unifying theme for these developments is the idea of a "conservative extension." An algorithm, measure of algorithm quality, or description of physical map is a conservative extension if it is a generalization for data with errors of a corresponding concept in the error-free case. In our algorithmic theory we show that the nature of hybridization experiments imposes inherent limitations on the mapping information recorded in the experimental data. We prove that only certain types of mapping information can be reliably calculated by any algorithm. A test generator is then presented along with quantitative measures for determining how much of the possible information is being computed by a given algorithm. Weaknesses and strengths of these measures are discussed. Each of the new algorithms presented in this paper is based on combinatorial optimizations. Despite the fact that all the optimizations are NP-complete, we have developed algorithmic tools for the design of competitive approximation algorithms. We apply our performance evaluation program to our algorithms and obtain solid evidence that the algorithms are capable of retrieving high-level reliable mapping information.

Knowledge-engineering software. A demonstration of a high-end tool.

Many investigators wanting to apply knowledge-based systems (KBSs) as consultants for cancer diagnosis have turned to tools running on personal computers. While some of these tools serve well for small tasks, they lack the power available with such high-end KBS tools as KEE (Knowledge Engineering Environment) and ART (Automated Reasoning Tool). These tools were originally developed on Lisp machines and have the full functionality of the Lisp language as well as many additional features. They provide a rich and highly productive environment for the software developer. This paper illustrates the capability of one of these high-end tools. First, a table showing the classification of benign soft tissue tumors was converted into a KEE knowledge base. The tools available in KEE were then used to identify the tumor type for a hypothetical patient.

[CASTOR-Radiology: software of management in a Unit of Medical Imaging: use in the CHU of Tours].

Despite the large volume of information circulating in radiology departments, very few of them are currently computerised, although computer processing is developing rapidly in hospitals, encouraged by the installation of PMSI. This article illustrates the example of an imaging department management software: CASTOR-Radiologie, Computerisation of part of the Hospital Information System (HIS) must allow an improvement in the efficacy of the service rendered, must reliably reflect the department's activity and must be able to monitor the running costs. CASTOR-Radiologie was developed in conformity with standard national specifications defined by the Public Hospitals Department of the French Ministry of Health. The functions of this software are: unique patient identification, HIS base, management of examination requests, allowing a rapid reply to clinician's requests, "real-time" follow-up of patients in the department, saving time for secretaries and technicians, medical files and file analysis, allowing analysis of diagnostic strategies and quality control, edition of analytical tables of the department's activity compatible with the PMSI procedures catalogue, allowing optimisation of the use of limited resources, aid to the management of human, equipment and consumable resources. Links with other hospital computers raise organisational rather than technical problems, but have been planned for in the CASTOR-Radiologie software. This new tool was very well accepted by the personnel.

CONQUEST 2.0: an emerging clinical performance measurement tool.

Variations in quality of healthcare have existed for many years, yet interest in measuring, understanding, and eliminating these variations has waxed and waned. The advent of managed care and its perceived focus on reducing costs has stimulated interest in variations in quality of care. In response to the need to better understand and measure quality, the Agency for Health Care Policy and Research (AHCPR) funded the development of a tool capable of categorizing clinical performance measures, a subset of quality measures, for comparing and evaluating them relative to a user's specific needs for measuring and improving quality. This research lead to the development of the COmputerized Needs-oriented QUality measurement Evaluation SysTem (CONQUEST)--a free software quality improvement tool that includes about 1,200 clinical performance measures. CONQUEST enables users to quickly identify measures of interest, compare them on the basis of factors of importance, and select measures that will help them measure and improve care.

Absolute coronary risk analyser--a tool for managing coronary heart disease risk.

OBJECTIVES: The aim of the present study was to develop a coronary risk analyser which can calculate authentically the absolute coronary risk of an individual for coronary risk management. METHODS AND RESULTS: After extensive literature survey was done to derive the most appropriate method to calculate the absolute coronary risk. Joint British recommendations derived from Framingham's heart study were adopted for its supreme sensitivity and specificity. A windows based software is developed using Visual basic programming language. The software is easily installable in any pentium PC with windows operating system and requires entry of a detailed medical profile of an individual for the calculation of absolute coronary risk. CONCLUSION: Coronary risk analyser developed by DEBEL effectively calculates the absolute coronary risk of an individual over 2, 5 or 10 years and stores the patient's data properly. The software is a tool to manage the coronary risk of a patient in the field of preventive cardiology.

Interactive display of stacks of images in scientific presentations with PowerPoint.

OBJECTIVE: We describe a new tool to facilitate the creation and interactive display of stacks of images for scientific and educational presentations using Microsoft PowerPoint. CONCLUSION: This new tool allows interactive scrolling through stacks of images. After a presentation is created, all elements required to display the stacks of images are embedded in the PowerPoint file. These presentations can be run on any computer (Macintosh or IBM-compatible versions) using PowerPoint with no other preinstalled software, making this tool useful for scientific and educational presentations at national and international meetings.
