Molecular dynamics study of conformational changes in human serum albumin by binding of fatty acids.

Human serum albumin (HSA) binds with fatty acids under normal physiologic conditions. To date, there is little published information on the tertiary structure of HSA-fatty acid complex in aqueous solution. In the present study, we used molecular dynamics (MD) simulations to elucidate possible structural changes of HSA brought about by the binding of fatty acids. Both unliganded HSA and HSA-fatty acid complex models for MD calculations were constructed based on the X-ray crystal structures. Five myristates (MYRs) were bound in the HSA-fatty acid complex model. In the present MD study, the motion of domains I and III caused by the binding of MYR molecules increased the radius of gyration of HSA. Root-mean-square fluctuations from the MD simulations revealed that the atomic fluctuations of the specific amino acids at drug-binding site I that can regulate the drug-binding affinity were increased by the binding of MYR molecules. Primary internal motions, characterized by the first three principal components, were observed mainly at domains I and III in the principal component analysis for trajectory data. The directional motion projected on the first principal component of unliganded HSA was conserved in HSA-MYR complex as the third principal directional motion with higher frequency. However, the third principal directional motion in unliganded HSA turned into the first principal directional motion with lower frequency in the HSA-MYR complex. Thus, the present MD study provides insights into the possible conformational changes of HSA caused by the binding of fatty acids.

Acoustic, perceptual, aerodynamic and anatomical correlations in voice pathology.

A principal components analysis was performed on a set (10) of acoustic, aerodynamic, perceptual and laryngoscopic data obtained from 87 dysphonic patients. Two principal components were clearly identified: the first represents in some way the glottal air leakage, resulting in turbulent noise, particularly obvious in higher spectral frequencies, and giving the perceptual impression of breathiness; the second accounts rather for the degree of aperiodicity in vocal fold oscillation, reflected in jitter measurements and with a perceptual correlate of harshness or roughness. Morphological changes of vocal folds correlate more closely with this second principal component. Among acoustic parameters, harmonics-to-noise ratio in the formant zone and magnitude of the dominant cepstrum peak seem to integrate to some extent the effects of both principal components.

Characterization of the principal colouring components of annatto using high performance liquid chromatography with photodiode-array detection.

The principal colouring components of the natural food colouring material annatto, the 9'-cis- and all-trans- isomers of bixin and norbixin, have been prepared in pure form. A reverse-phase HPLC method utilizing photodiode-array detection has been developed to enable their chromatographic and spectroscopic characterization. One minor component, a di-cis-isomer of norbixin has also been identified and characterized.

Infrared investigation on the conformation of proteins deposited on polyethylene films.

Aqueous protein solutions deposited and dried on thin polyethylene sheets were analyzed by Fourier transform infrared spectroscopy. This convenient sampling method produced reliable estimates of protein secondary structure on relatively small quantities of protein. The total amount of protein deposited and examined by infrared spectroscopy ranged from 200 to 80 micrograms. To estimate secondary structure, principal component regression and partial least squares (PLS) analyses were applied to the infrared spectra from 12 different deposited proteins. Principal component regression with five principal components provided the fractions of helix, beta-sheet, turn, and other or random structure present in the proteins with standard deviations of 6.3, 7.3, 7.0, and 6.3%, respectively, compared to a reference data set of X-ray structures. Similar results were achieved through PLS analysis. Factor analysis provided reliable estimates of helix and beta-sheet structure with prediction errors similar to those obtained by other infrared methods. Analysis of various types of turn structure grouped together was unsuccessful.

[Analysis of the biological characteristics of primary HIV-1 isolates using the main components method].

The principal component method is verified for analysis of categorized biological characteristics of HIV-1 variants. Thirty wild isolates of HIV-1 are studied. The method notably facilitated comparative analysis of a large scope of experimental data. Using this method, it is possible to detect a relationship between the biological characteristics and results of other taxonomic schemes, to distinguish the factors restricting the biological signs, to single out the most informative signs for describing a given set of isolates, and to define the criteria for comparing the properties of two sets of virus isolates and selecting the isolates notably differing from each other for more thorough phenotyping.

Numerical approaches for quantitative analysis of two-dimensional maps: a review of commercial software and home-made systems.

The present review attempts to cover a number of methods that have appeared in the last few years for performing quantitative proteome analysis. However, due to the large number of methods described for both electrophoretic and chromatographic approaches, we have limited this review to conventional two-dimensional (2-D) map analysis which couples orthogonally a charge-based step (isoelectric focusing) to a size-based separation step (sodium dodecyl sulfate-electrophoresis). The first and oldest method applied to 2-D map data reduction is based on statistical analysis performed on sets of gels via powerful software packages, such as Melanie, PDQuest, Z3 and Z4000, Phoretix and Progenesis. This method calls for separately running a number of replicas for control and treated samples. The two sets of data are then merged and compared via a number of software packages which we describe. In addition to commercially-available systems, a number of home made approaches for 2-D map comparison have been recently described and are also reviewed. They are based on fuzzyfication of the digitized 2-D gel image coupled to linear discriminant analysis, three-way principal component analysis or a combination of principal component analysis and soft-independent modeling of class analogy. These statistical tools appear to perform well in differential proteomic studies.

[Reliability and validity of a self-administered questionnaire of patient health care behavior and satisfaction].

The reliability of a self-administered questionnaire of health care behavior and patient satisfaction, and also the validity of measuring patient satisfaction by a single question, were investigated on 754 outpatients and 204 inpatients. In order to assess the reliability and the validity, the questionnaire was administrated twice. Subjects for reliability tests were 194 outpatients and 91 inpatients and validity tests were performed with 280 outpatients and 84 inpatients. To assess the validity of patient satisfaction, supplementary questions about satisfaction (outpatients 22 items, inpatients 14 items) were included in the questionnaire. Reliability was assessed using kappa coefficient and proportion of agreement. To assess validity, principal component analysis was performed, and the correlation between principal-components and the score of patient satisfaction was analyzed. With the exception of patient understanding of the doctor's explanation and patient satisfaction, kappa coefficient and proportion of agreement were high (kappa: 0.4 approximately 0.82), indicating that question contents were objective and easily understood. By making the question categories simple, a higher kappa coefficient and proportion of agreement in patient understanding about doctor's explanation and patient satisfaction were achieved. This suggests that in questionnaire, similar question category must be made simple or similar categories should be put together in analysis. Spearman's correlation coefficient between the question about patient satisfaction and the first principal component (which summarizes all of the questions about patient satisfaction) was high (outpatients: 0.63, inpatients: 0.67). Therefore the validity of measuring general information about patient satisfaction by using a single question is suggested.

Validation of 'personal strain' and 'role strain': subscales of the short version of the Japanese version of the Zarit Burden Interview (J-ZBI_8).

The eight-item short version of the Japanese version of the Zarit Burden Interview (J-ZBI_8) has been confirmed for reliability and validity, and its two subscales (personal strain and role strain) are based on the factor structure of the ZBI. It has been demonstrated that these subscales have good reliability. The aim of the present study was to confirm their construct validity. A total of 51 impaired elderly who had been receiving regular nurses' visits in Kyoto Prefecture, Japan and their family primary caregivers, participated in the present study. Each caregiver was asked to complete a questionnaire which included the J-ZBI_8, the hours spent in caregiving, and the physical and cognitive disability of the impaired elderly. A principal component analysis identified the following two principal components of these variables: 'Activities of Daily Living deficits' and 'behavioral disturbances'. Consequently, Barthel Index (BI) and Troublesome Behavior Scale (TBS) were selected as the representative variable, respectively, for each component. We subsequently calculated the Spearman's rank correlations among the subscales of J-ZBI_8, BI and TBS. Personal strain was found to be correlated with TBS (rho = 0.48, P < 0.01), while role strain was correlated with the BI (rho = -0.29, P = 0.04). The correlation between personal strain and BI was not significant, nor was the correlation between role strain and TBS. These findings indicate that the personal strain and role strain measured by J-ZBI_8 correspond to the personal strain and role strain of the ZBI originally described by Whitlatch et al. Therefore, the construct validity of the J-ZBI_8 subscales is confirmed.

Principal and independent components analysis of overlapping spectra in the context of multichannel time-resolved absorption spectroscopy.

The separation of overlapping absorption spectra in the context of multichannel time-resolved absorption spectroscopy and chemical kinetics is a particular case in the general problem of splitting the observed data into several linear components. Here, principal and independent components analysis are applied to kinetic data of iodine--ozone chemistry, which contains overlapping spectra of different absorbers. The objective of this work is to demonstrate a method which in spite of this overlap is able to extract separated time traces of such absorbers. These time traces are clearly a pre-requisite for any further accurate quantitative analysis. The statistical properties of data recordings obtained from flash photolysis of I(2) and O(3) have been studied to check if the requirements of the model are fulfilled. Results of separation in appropriate spectral windows displaying overlapped vibrational features are presented. Validation is made using prior information and conventional techniques.

Source contributions to fine particulate matter in an urban atmosphere.

This paper proposes a practical method for estimating source attribution by using a three-step methodology. The main objective of this study is to explore the use of the three-step methodology for quantifying the source impacts of 24-h PM2.5 particles at an urban site in Seoul, Korea. 12-h PM2.5 samples were collected and analyzed for their elemental composition by ICP-AES/ICP-MS/AAS to generate the source composition profiles. In order to assess the daily average PM2.5 source impacts, 24-h PM2.5 and polycyclic aromatic hydrocarbons (PAH) ambient samples were simultaneously collected at the same site. The PM2.5 particle samples were then analyzed for trace elements. Ionic and carbonaceous species concentrations were measured by ICP-AES/ICP-MS/AAS, IC, and a selective thermal MnO2 oxidation method. The 12-h PM2.5 chemical data was used to estimate possible source signatures using the principal component analysis (PCA) and the absolute principal component scores method followed by the multiple linear regression analysis. The 24-h PM2.5 source categories were extracted with a combination of PM2.5 and some PAH chemical data using the PCA, and their quantitative source contributions were estimated by chemical mass balance (CMB) receptor model using the estimated source profiles and those in the literature. The results of PM2.5 source apportionment using the 12-h derived source composition profiles show that the CMB performance indices; chi2, R2, and percent of mass accounted for are 2.3%, 0.97%, and 100.7%, which are within the target range specified. According to the average PM2.5 source contribution estimate results, motor vehicle exhaust was the major contributor at the sampling site, contributing 26% on average of measured PM2.5 mass (41.8 microg m-3), followed by secondary sulfate (23%) and nitrate (16%), refuse incineration (15%), soil dust (13%), field burning (4%), oil combustion (2.7%), and marine aerosol (1.3%). It can be concluded that quantitative source attribution to PM2.5 in an urban area where source profiles have not been developed can be estimated using the proposed three-step methodology approach.

Multivariate data analysis of sea waters and mussels in relation to pollution sources of trace elements.

The total concentration of Cu, Zn and Pb in surface sea waters from the Bay of Muggia (Gulf of Trieste, Northern Adriatic Sea) was determined by anodic stripping voltammetry. The association of these trace elements in relation to the known sources of pollution was discussed. The content of eight trace elements (Mn, Co, Ni, Cu, Zn, Cd, Hg, Pb) in the soft part of mussels (Mytilus galloprovincialis Lamarck) is also considered. The wild molluscs were sampled in the harbour of Trieste, in the proximity of an important city sewer. Principal component analysis was used to analyse the correlation matrix obtained from an 8 x 43 data matrix after a logarithmic transformation of the concentration variables. Eight variables were reduced to four principal components, which explained 80% of the total variance. The orthogonally rotated factor matrix shows that Co, Ni, Cd, and Pb are associated with the first principal component, Cu and Zn to the second, Hg to the third and Mn to the fourth principal component. The results of this multivariate data analysis are compared with those already obtained from two sampling sites in the Bay of Muggia and the origin of some trace metals in the soft part of mussels from the Gulf of Trieste is discussed.

Functional roles of ankle and hip sagittal muscle moments in able-bodied gait.

OBJECTIVE: The main objectives of this study on able-bodied gait were (a) to identify the main functions of the ankle and hip muscle moments and their contribution to support and propulsion tasks, and (b) to illustrate the interaction between the ankle and hip moment activities. DESIGN: Twenty young, able-bodied male subjects walked along a 13 m path at a freely chosen speed. BACKGROUND: Functional contributions of the ankle and hip muscles and their interactions in achieving support and propulsion tasks during gait are still subject to controversy. METHODS: Principal component analysis was applied as a curve structure detection method to identify the main functional characteristics of the ankle and hip muscle moments. The first two principal components which contained over 70% and 85%, respectively, of the information in the ankle and hip moment curves revealed their functional tasks. Ankle versus hip moment plots was used to illustrate the interactions between muscles acting at the hip and ankle in the sagittal plane. Correlation coefficient and covariance calculations quantified the interaction between the ankle and hip moments. RESULTS: The first principal component revealed that the main role of the ankle and hip is to keep the body from collapsing. The second principal component is associated with the functional contribution of both ankle plantarflexors and hip flexors during the propulsion phase (50-60% of the gait cycle). High coordination (r=0.82) between the ankle and hip moments was observed. CONCLUSION: Maintaining body support against gravity was identified as the first functional task of the ankle plantarflexors and hip extensors, while contribution to propulsion was recognised as the second major role for the ankle plantarflexors and hip flexors. RELEVANCE: Identifying the main roles of the muscles acting at the hip and ankle during able-bodied walking provides better insight into how pathological gait should be evaluated.

Microarrays, pattern recognition and exploratory data analysis.

We explore the application of principal component based approaches to pattern recognition in microarray analysis. A comparative assessment is presented, based on predictive evaluation, following a review of some key methodology. On the basis of these results, we select principal component based linear discrimination for a further in-depth analysis. We are particularly interested in studying the use of principal component decomposition for the evaluation of the condition of estimation of the pooled covariance matrix. The results are used to give some guidance as to how principal components may be used as a data exploratory tool in the analysis of microarray data. Opportunities for further development are outlined as well as implications for wider statistical modelling of microarray data.

Characterization of espresso coffee aroma by static headspace GC-MS and sensory flavor profile.

The aromas of three espresso coffee (EC) samples from different botanical varieties and types of roast (Arabica coffee, Robusta natural blend, and Robusta Torrefacto blend (special roast by adding sugar)) were studied by static headspace GC-MS and sensory flavor profile analysis. Seventy-seven compounds were identified in all of the EC samples. Among them, 13 key odorants have been quantified and correlated with their flavor notes by applying multivariate statistical methods. Some correlations have been found in the EC samples: some aldehydes with fruity flavors, diones with buttery flavors, and pyrazines with earthy/musty, roasty/burnt, and woody/papery flavors. By applying principal component analysis (PCA), Arabica and Robusta samples were separated successfully by principal component 1 (60.7% of variance), and Torrefacto and Natural Robusta EC samples were separated by principal component 2 (28.1% of total variance). With PCA, the aroma characterization of each EC sample could be observed. A very simple discriminant function using some key odorants was obtained by discriminant analysis, allowing the classification of each EC sample into its respective group with a success rate of 100%.

Complex data produce better characters.

Two studies were conducted to explore the use of complex data in character description and hybrid identification. In order to determine if complex data allow the production of better characters, eight groups of plant systematists were given two classes of drawings of plant parts, and asked to divide them into character states (clusters) in two separate experiments. The first class of drawings consisted only of cotyledons. The second class consisted of triplets of drawings: a cotyledon, seedling leaf, and inflorescence bract. The triplets were used to simulate complex data such as might be garnered by looking at a plant. Each experiment resulted in four characters (groups of clusters), one for each group of systematists. Visual and statistical analysis of the data showed that the systematists were able to produce smaller, more precisely defined character states using the more complex drawings. The character states created with the complex drawings also were more consistent across systematists, and agreed more closely with an independent assessment of phylogeny. To investigate the utility of complex data in an applied task, four observers rated 250 hybrids of Dubautia ciliolata X arborea based on the overall form (Gestalt) of the plants, and took measurements of a number of features of the same plants. A composite score of the measurements was created using principal components analysis. The correlation between the scores on the first principal component and the Gestalt ratings was computed. The Gestalt ratings and PC scores were significantly correlated, demonstrating that assessments of overall similarity can be as useful as more conventional approaches in determining the hybrid status of plants.

An odontometrical difference in the mandibular molars of two laboratory strains of the musk shrew, Suncus murinus, derived from Bangladesh and Tokunoshima Island of Japan.

We investigated an odontometrical difference in the mandibular molars (M1, M2, and M3) of two laboratory strains of the musk shrew (Suncus murinus) originating in Bangladesh (BAN strain) and Tokunoshima Island of Japan (TKU strain). We used skulls from two strains of shrews that were maintained under identical laboratory conditions. Mesiodistal and buccolingual crown diameters in the trigonid and talonid of the mandibular molars were measured with a measuring microscope, calibrated to 0.001 mm. The crown proportion was expressed by the crown indices calculated from the measurements. Size reduction was analyzed quantitatively according to the reduction index. All crown dimensions were significantly larger in BAN shrews than in TKU shrews (P < 0.01). Sexual differences were noted in the talonid dimensions, while interstrain differences were clearly evident in the trigonid dimensions. The crown indices in M1 showed the least interstrain difference of the three molars. The crown indices showed that TKU shrews had relatively larger buccolingual diameters and talonid diameters than BAN shrews, and the reduction indices showed that TKU shrews had relatively larger M2 and M3 than BAN shrews. To extract the variance components of tooth shape, a principal component analysis was performed after the variables were standardized. After Varimax rotation, each factor was interpreted. The first three factors accounted for 79.9% of all variances. The first component represented the mesiodistal crown proportion of the trigonid-to-talonid crown component. The second and third components represented the relative size of buccolingual diameters in the distal molars for M1. The principal component scores showed that TKU shrews had relatively larger talonids and distal molars than BAN shrews.

Delay correlation subspace decomposition algorithm and its application in fMRI.

This paper reports a new delay subspace decomposition (DSD) algorithm. Instead of using the canonical zero-delay correlation matrix, the new DSD algorithm introduces a delay into the correlation matrix of the subspace decomposition to suppress noises in the data. The algorithm is applied to functional magnetic resonance imaging (fMRI) to detect the regions of focal activities in the brain. The efficiency is evaluated by comparing with independent component analysis and principal component analysis method of fMRI.

[Analysis of motor performance status in students of Han nationality in fifteen provinces in China].

OBJECTIVE: To analyze the motor performance status in students of Han nationality in fifteen provinces in china. METHODS: Totally, 161 804 students of Han nationality aged from 7 to 18 years old were involved in the Chinese Surveillance on Students' Physical Fitness and Health in 2004. Motor abilities were accessed with the aid of gripping power, 50 m dash, standing long jump, and 1-min sit-ups. Based on general statistical description, principal component analysis and linear regression, the development characters of students' motor performance were explored. RESULTS: This research showed some characters similar to those of last ones: motor capability was improved in correlation with age; boys did better than girls, the difference between 18 year-old rural boys and rural girls was 15.3 kg, -2.0 s, 58.6 cm, 8.7/min; the urban students performed better than the rural ones, the difference between 15 year-old urban boys and rural boys was 0.9 kg, -0.2 s, 3.5 cm, 3.5/min. The first principal component might represent the 4 tests greatly. Regression analysis on principal component quantitatively interpreted the influence of factors such as age, sex and area. CONCLUSIONS: The general principles of exercise quality development of students are still in work. Principal component analysis should be adequate and convenient in motor performance analysis.
