Modeling robust QSAR.

Quantitative Structure Activity Relationship (QSAR) is a term describing a variety of approaches that are of substantial interest for chemistry. This method can be defined as indirect molecular design by the iterative sampling of the chemical compounds space to optimize a certain property and thus indirectly design the molecular structure having this property. However, modeling the interactions of chemical molecules in biological systems provides highly noisy data, which make predictions a roulette risk. In this paper we briefly review the origins for this noise, particularly in multidimensional QSAR. This was classified as the data, superimposition, molecular similarity, conformational, and molecular recognition noise. We also indicated possible robust answers that can improve modeling and predictive ability of QSAR, especially the self-organizing mapping of molecular objects, in particular, the molecular surfaces, a method that was brought into chemistry by Gasteiger and Zupan.

Assembly of a robust, thermally stable porous cobalt(II) nicotinate framework based on a dicobalt carboxylate unit.

A series of robust, thermally stable open-framework cobalt nicotinate compounds, Co(2)(H(2)O)[C(6)H(4)O(2)N](4).0.5CH(3)CH(2)OH.0.5H(2)O (1), Co(2)(H(2)O)[C(6)H(4)O(2)N](4) (2), and Co(2)(H(2)O)[C(6)H(4)O(2)N](4).C(6)H(5)CH(2)OH (3), based on rigid dimetallic carboxylate clusters as the basic building unit have been prepared. Single-crystal X-ray crystallographic analyses of 1 and 3 reveal the host framework possessing an effective channel area with the dimensions of 10.8 x 4.5 A. These channels can accommodate guest molecules of various sizes and shapes such as ethanol, water, and benzyl alcohol. Thermogravimetric analysis shows a two-step weight loss corresponding to the loss of guest molecules followed by the loss of coordinated water. The host framework is thermally stable up to 295 degrees C. The cobalt nicotinate host remains intact, even upon the removal of the guest to form compound 2 as revealed by single-crystal X-ray diffraction analysis. Crystal data for 1: Co(2)(H(2)O)[C(6)H(4)O(2)N)](4).0.5CH(3)CH(2)OH.0.5H(2)O, fw = 656.33, triclinic, space group P(-)1, a = 10.5407(2) A, b = 11.8266(3) A, c = 14.1122(2) A, alpha = 106.878(4) degrees, beta = 102.411(2) degrees, gamma = 111.011(3) degrees, V = 1467.9(5) A(3), Z = 2. Crystal data for 2: Co(2)(H(2)O)[C(6)H(4)O(2)N](4), fw = 624.28, triclinic, space group P(-)1, a = 10.507(3) A, b = 11.824(2) A, c = 14.113(3) A, alpha = 107.06(2) degrees, beta = 102.39(2) degrees, gamma = 111.105(16) degrees, V = 1459.5(6) A(3), Z = 2. Crystal data for 3: Co(2)(H(2)O)[C(6)H(4)O(2)N](4).C(6)H(5)CH(2)OH, fw = 732.42, triclinic, space group P(-)1, a = 10.6671(6) A, b = 12.0063(7) A, c = 14.0658(8) A, alpha = 106.7180(10) degrees, beta = 102.2790(10) degrees, gamma = 111.1900(10) degrees, V = 1504.1(6) A(3), Z = 2. The magnetic exchange coupling between the dicobalt centers for compounds 1 and 3 are analyzed on the basis of both the Curie-Weiss expression and a binuclear magnetic model. The negative values of the magnetic exchange coupling constant indicate the antiferromagnetic nature within the cobalt dimer.

A robust microporous zinc porphyrin framework solid.

A robust microporous zinc(II) metalloporphyrin framework solid has been synthesized. The proposed structural model developed from X-ray single crystal data has an interpenetrated three-dimensional framework of zinc trans-biscarboxylate tetraarylporphyrins whose carboxylates coordinate the six edges of tetrahedral Zn(4)O(6+) clusters, maintaining a charge-neutral framework. This cubic framework has 74% free volume and 4 x 7 A pores. N(2) adsorption gives a type I isotherm with a surface area of 800 m(2)/g, which is greater than that of a typical zeolite. Experimental evidence indicates that the interpenetrated frameworks of the evacuated solid remain intact and retain a microporous structure. This is a versatile framework system: alteration of the metal in the porphyrin may create a catalytically active solid, and modification of the 10-, 20-substituents of the porphyrin can provide control over both the polarity and the size of the pores.

First hydrotalcite-like sulfonate coordination network incorporating robust cationic layers and flexible interlayer interactions.

In this paper, a novel coordination network of D,L-homocysteic acid with strontium chloride is reported. This compound exhibits an infinite microporous multilayered structure, describable as one-dimensional coordination-based microtubes cross-linking into cationic layers. Chloride anions are intercalated between layers to neutralize the charge, and the layers further pack into a three-dimensional solid via electrostatic interactions and hydrogen bonding. Thermogravimetric analysis (TGA), variable-temperature Fourier transform infrared spectroscopy (FT-IR), and powder X-ray diffraction (XRD) are presented to extensively study the structure. Results show that the compound is stable up to 326 degrees C. Below this temperature, the layered structure is sustained in the process of the reversible loss/gain of coordinated water, confirming that the network involves a robust coordination-based cationic layer framework but rather flexible interlayer interactions. This compound and its analogies are expected to have potential applications in anion exchange and gas storage.

Pillared-layer microporous metal-organic frameworks constructed by robust hydrogen bonds. Synthesis, characterization, and magnetic and adsorption properties of 2,2'-biimidazole and carboxylate complexes.

Two new isostructural complexes [M(H2biim)3][M(btc)(Hbiim)].2H2O (M = Co, (1); M = Ni, (2)) (btc = 1,3,5-benzenetricarboxylate; H2biim = 2,2'-biimidazole) have been synthesized and characterized by single-crystal X-ray diffraction. They present a unique structure consisting of two distinct units: the monomeric cations [M(H2biim)3]2+ and the two-dimensional (2D) anionic polymer [M(Hbiim)(btc)]2-. In the anionic moiety, the Hbiim- monoanion is simultaneously coordinated to one metal atom in a bidentate mode and further to another metal atom in a monodentate mode. The imidazolate groups bridge the two adjacent metal ions into a helical chain which is further arranged in left- and right-handed manners. These chains are bridged by btc ligands into a 2D brick wall structure. The most interesting aspect is that the [M(H2biim)3]2+ cations act as pillars and link the anionic layers via robust heteromeric hydrogen-bonded synthons (9) and (7) formed by the uncoordinated oxygen atoms of carboxylate groups and the H2biim ligands, resulting in a microporous metal-organic framework with one-dimensional (1D) channels (ca. 11.85 angstroms x 11.85 angstroms for 1 and 11.43 angstroms x 11.43 angstroms for 2). Magnetic properties of these two complexes have also been studied in the temperature range of 2-300 K, and their magnetic susceptibilities obey the Curie-Weiss law in the temperature range of 20-300 K (for 1) and 2-300 K (for 2), respectively, showing anti-ferromagnetic coupling through imidazolate bridging. Taking into consideration the Heisenberg infinite chain model as well as the possibility of chain-to-chain and chain-to-cation interactions, the anti-ferromagnetic exchange of 2 is analyzed via a correction for the molecular field, giving the values of g(cat) = 2.296, g(Ni) = 2.564, J = -13.30 cm(-1), and zJ' = -0.017 cm(-1). The microporous frameworks are stable at ca. 350 degrees C. They do not collapse after removal of the guest water molecules in the channels, and they adsorb methanol molecules selectively.

Tuning the structural and magnetic properties of thermally robust coordination polymers.

Thermally robust materials of the M(5-X-pyrimidin-2-olate)2 type [M = Co, X = Cl (1(Cl)), X = Br (1(Br)), X = I (1(I)); M = Zn, X = Cl (2(Cl)), X = Br (2(Br)), X = I (2(I))] have been synthesized. Their X-ray powder diffraction structural characterization has revealed that they crystallize as I2d diamondoid frameworks, isomorphous to those of the pristine [M(pyrimidin-2-olate)2]n analogues (1(H), M = Co; 2(H), M = Zn). The magnetic measurements of the 1(X) series at magnetic fields of 100, 300, and 5000 Oe reveal a weak ferromagnetic ordering taking place below the Néel temperature (T(N) approximately 20 K), arising from spin canting phenomena of the antiferromagnetically coupled cobalt centers. Moreover, magnetic hysteresis studies carried out on the 1(X) series at 2 K reveal a strong dependence of both the coercive field H(coer) (2500, 1000, 775, and 500 Oe for 1(Br), 1(Cl), 1(I), and 1(H), respectively) and the remnant magnetization M(rem) (0.0501 mu(B) for 1(Br) and 1(Cl), 0.0457 mu(B) for 1(I), and 0.0358 mu(B) for 1(H)) on the 5-substituent of the pyrimidin-2-olates. The molecular alloys [Co(5-Y-pyrimidin-2-olate)2] (Y = Cl/Br, 1(Cl/Br)) and [Co(5-Y'-pyrimidin-2-olate)2] (Y' = Br/I, 1(Br/I)) have also been prepared and characterized, proving that they have intermediate properties. These materials combine interesting functional properties, such as chemical inertness, magnetism, photoluminescence, and (although weak) SHG activity.

Expanding the conformational pool of cis-beta-sugar amino acid: accommodation of beta-hGly motif in robust 14-helix.

Tendencies of forming stable helices of heterooligomers composed of alternating rigid cis-beta-sugar amino acid and flexible beta-hGly motifs have been investigated, using a combination of molecular mechanics, CD, FT-IR, and NMR techniques. The results show that the solution structures of these oligomers exist as robust right-handed 14-helices. Here, we examine the role of conformationally rigid cis-beta-sugar amino acid in preorganizing the conformation of beta-hGly to form the 14-helix. Our findings also show that a right-handed 14-helix can be formed with as few as four properly sequenced heterogeneous residues. These results represent the expansion of the conformational pool of sugar amino acid in the design of well-folded 14-helices, which can be used to develop beta-peptides endowed with biological activity.

Patterning of robust self-assembled n-type hexaazatrinaphthylene-based nanorods and nanowires by microcontact printing.

The one-dimensional (1-D) self-assembly property of an n-type hexaazatrinaphthylene (HATNA) discotic pi-conjugated molecule was studied. Structurally robust unimolecular columnar stacks of HATNA with tunable length have been fabricated through a combination of supramolecular self-assembly and post-polymerization approach. Moreover, microcontact printing can be utilized to transfer the self-assembled nanostructures to the surface to create desired functional patterns.

Robust and sensitive monoclonal enzyme-linked immunosorbent assay for the herbicide molinate.

This paper reports on the generation of monoclonal antibodies and the development of a new enzyme-linked immunosorbent assay (ELISA) for the detection of molinate (S-ethyl hexahydroazepine-1-carbothioate). Hybridoma cells were generated using spleen and lymph node cells from a mouse immunized with S-2-carboxyethyl hexahydroazepine-1-carbothioate conjugated to keyhole limpet hemocyanin. After screening with a competitive ELISA, two monoclonal antibodies, mAbs 16C11 and 14D7, with IC(50) values of 82 +/- 2 and 173 +/- 8 ng/mL, respectively, were selected. MAb 16C11 can detect molinate concentrations of 1 ng/mL with no cross-reactivity to any other thiocarbamate pesticides; however, it was susceptible to the presence of organic solvents and to variation in buffer ionic strength. MAb 14D7 tolerated concentrations up to 5% of propylene glycol and 12.5% of acetonitrile in the assay buffer. The sensitivity of mAb 14D7 was further improved by decreasing the amount of coating antigen in the ELISA; the final inhibition assay showed an IC(50) of 69.2 +/- 1.4 ng/mL. In summary, mAb14D7 provided a more sensitive and robust assay, as compared with previous polyclonal antibody-based assays, with the additional advantage of being based upon a consistent and unlimited source of a defined reagent.

Versatile approach to encoding combinatorial organic syntheses using chemically robust secondary amine tags.

Encoded combinatorial organic synthesis has recently emerged as a powerful tool for the discovery of biologically active compounds from complex chemical libraries. This report describes a new encoding methodology that uses chemically robust secondary amines as tags. These amines are incorporated into an N-[(dialkylcarbamoyl)methyl]glycine-coding oligomer through simple chemistry that is compatible with a wide range of polymer-supported transformations useful in combinatorial synthesis. In the decoding process acidic hydrolysis of the tagging polymer regenerates the secondary amines, which after dansylation are resolved and detected at sub-picomole levels by reversed-phase HPLC. The versatility of this strategy is demonstrated here by encoded syntheses of members of several representative heterocyclic compound classes, including beta-lactams, 4-thiazolidinones, and pyrrolidines.

Robust QSAR models using Bayesian regularized neural networks.

We describe the use of Bayesian regularized artificial neural networks (BRANNs) in the development of QSAR models. These networks have the potential to solve a number of problems which arise in QSAR modeling such as: choice of model; robustness of model; choice of validation set; size of validation effort; and optimization of network architecture. The application of the methods to QSAR of compounds active at the benzodiazepine and muscarinic receptors is illustrated.

Heptamethine cyanine dyes with a robust C-C bond at the central position of the chromophore.

Novel, highly fluorescent, monofunctional, water-soluble heptamethine cyanine dyes containing a robust C-C bond at the central position of the near-infrared fluorophore system were prepared by the Suzuki-Miyaura method. The reaction proceeded efficiently to replace the meso-chlorine atom with a carboxy-functionalized aryl moiety and afforded the desired compounds in high yields. This methodology is particularly attractive due to its versatility and the utilization of environmentally friendly water as solvent. The new compounds possess excellent spectral properties and readily label bioactive molecules on solid support. The results demonstrate the potential of using the new compounds as fluorescent antennae for molecular imaging, spectroscopy, microscopy, and chemical or biological molecular recognition studies.

Photochemical hydrosilylation of 11-undecenyltriethylammonium bromide with hydrogen-terminated Si surfaces for the development of robust microcantilever sensors for Cr(VI).

We report a novel approach to the design and development of microcantilever sensors in which photochemical hydrosilylation is used to modify the microcantilever surface. This process enables individual microcantilevers in multicantilever array chips to be modified separately by focusing the activating UV light sequentially on each particular cantilever. Photochemical hydrosilylation of 11-undecenyltriethylammonium bromide with hydrogen-terminated silicon microcantilever surfaces was carried out to yield a robust quaternary ammonium terminated organic monolayer suitable for chromate detection. The surface functionalities retain their affinity toward Cr(VI), and the organic monolayer is dense enough to generate significant surface stress upon subsequent adsorption of chromate ions from aqueous solutions.

Robust self-assembled octadecylphosphonic acid monolayers on a mica substrate.

As determined by scratch tests, self-assembled monolayers (SAMs) of octadecylphosphonic acid (OPA) on a muscovite mica substrate were found to be mechanically robust and to serve as a lubricant to protect the underlying mica substrate. For comparison purposes, three polymer films were subjected to scratch tests under the same conditions. The scratch tests were conducted using a diamond-tipped stylus, and the resultant scratches were examined using atomic force microscopy. The excellent mechanical strength of OPA SAMs is supported by analysis with time-of-flight secondary ion mass spectrometry, which suggests that the headgroup of the OPA is strongly bonded to the substrate atoms. The molecular lubrication provided by OPA SAMs suggests that the interaction between the headgroup and the substrate is sufficiently strong to endure significant shear force and that the hydrocarbon chains are able to dissipate shear energy.

Micro- and nanofabrication of robust reactive arrays based on the covalent coupling of dendrimers to activated monolayers.

We report on methods to fabricate robust micro- and nanopatterned platforms, comprising high functional group densities and quasi three-dimensional structures, for possible applications in biochip array technologies. For this purpose, amine-terminated poly(amidoamine) (PAMAM) dendrimers were immobilized via amide linkage formation on 11,11'-dithiobis(N-hydroxysuccinimidylundecanoate) (NHS-C10) self-assembled monolayers (SAMs) on gold surfaces. The coupling reaction and the resulting assemblies were characterized by grazing incidence reflection Fourier transform infrared spectroscopy, contact angle measurements, X-ray photoelectron spectroscopy (XPS), and atomic force microscopy; the obtained surface coverage values were successfully fitted with a Langmuir isotherm. The fraction of unreacted peripheral primary amine groups of the surface-immobilized PAMAM dendrimers was 28% as determined by XPS analysis of trifluoroacetic anhydride-labeled assemblies. Patterning of the PAMAM dendrimers on NHS-C10 SAMs on the micrometer and sub-100-nm scale was achieved by microcontact printing and dip pen nanolithography. The resulting patterns are characterized by their high degree of order and stability of the transferred molecules due to covalent attachment.

Robust ion-permselective multilayer films prepared by photolysis of polyelectrolyte multilayers containing photo-cross-linkable and photolabile groups.

The azobenzene-containing polyanion PAC-azoBNS was alternately assembled with the polycation diazoresin (DAR) to construct photo-cross-linkable multilayer films of PAC-azoBNS/DAR that contain photolabile groups of azobenzene. Upon mild UV irradiation, the interaction between PAC-azoBNS/DAR multilayers was converted from electrostatic interaction to covalent bonds. Because of the free carboxylic acid groups presented in the film, the photo-cross-linked multilayer film favors the selective permeation of positively charged species. After photolysis of the photo-cross-linked PAC-azoBNS/DAR films with intense UV irradiation, azobenzene groups decompose to produce imine groups, and a photo-cross-linked robust film containing free carboxylic acid and imine groups was fabricated. The resultant film allows the permeation of negatively charged species and meanwhile shows a pH-switchable permselectivity for positively charged species. Because of the covalently cross-linking structure, the photolyzed cross-linked PAC-azoBNS/DAR film shows high reversible switching behavior and has high stability in solution with high ionic strength.

Two-dimensional nanoparticle arrays show the organizational power of robust DNA motifs.

The bottom-up spatial organization of potential nanoelectronic components is a key intermediate step in the development of molecular electronics. We describe robust three-space-spanning DNA motifs that are used to organize nanoparticles in two dimensions. One strand of the motif ends in a gold nanoparticle; only one DNA strand is attached to the particle. By using two of the directions of the motif to produce a two-dimensional crystalline array, one direction is free to bind gold nanoparticles. Identical motifs, tailed in different sticky ends, enable the two-dimensional periodic ordering of 5 and 10 nm diameter gold nanoparticles.

Electrical conductance of molecular junctions by a robust statistical analysis.

We propose an objective and robust method to extract the electrical conductance of single molecules connected to metal electrodes from a set of measured conductance data. Our method roots in the physics of tunneling and is tested on octanedithiol using mechanically controllable break junctions. The single molecule conductance values can be deduced without the need for data selection.
