Comparing methods of measurement: why plotting difference against standard method is misleading.

When comparing a new method of measurement with a standard method, one of the things we want to know is whether the difference between the measurements by the two methods is related to the magnitude of the measurement. A plot of the difference against the standard measurement is sometimes suggested, but this will always appear to show a relation between difference and magnitude when there is none. A plot of the difference against the average of the standard and new measurements is unlikely to mislead in this way. We show this theoretically and by a practical example.

A new video/computer method to measure the amount of overall movement in experimental animals (two-dimensional object-difference method).

Evaluation of the amount of overall animal movement is important for investigations of motor control mechanisms in the central nervous system. We describe a new method to quantify overall free movements of an animal without any markers using a video camera and a personal computer equipped with a video-capture board. The operating principle is that the amount of overall movement of an object can be expressed by the difference in total area occupied by the object in two consecutive picture frames. The software for this application operates in real-time. Using this method and with proper setting for the cage and recording view, we can estimate three-dimensional movements of animals. The major advantages are low cost, easy operation and high sensitivity. The experimental results indicate that this method can be applied to various fields of motion analysis.

Comparison of restimulation methods to elicit SIV specific cytotoxic T-lymphocytes (CTL) in vitro: Staphylococcal enterotoxin B (SEB) provides a novel method for the quantification of SIV specific CTL precursors.

Most investigators believe that an effective HIV-1 vaccine will have to induce high levels of HIV-1 specific cytotoxic T-cells (CTL). The macaque SIV challenge/protection model system has been used to test candidate vaccines, but quantitative immunogenicity measurements are difficult due to technical limitations of the assays available. The quantification of SIV specific CTLp is crucial to understanding correlates of immunity for these vaccines, but are difficult to measure. We have compared various methods to quantify SIV specific CTLp, and describe a novel method of SIV specific CTL in vitro stimulation using the superantigen Staphylococcal enterotoxin B (SEB). SEB can stimulate high levels of CTLp in vitro, and provides an alternative method to induce SIV specific CTL.

Charting methods to monitor the operational performance of ELISA method for the detection of antibodies against trypanosomes.

Four indirect enzyme-linked immunosorbent assays (ELISAs) for the detection of antibody against trypanosomes using antigen-precoated plates (Trypanosoma congolense and T. vivax) were used in 15 veterinary diagnostic laboratories in Africa and Europe. The study provided data allowing an evaluation of charting methods with respect to the operational performance of each ELISA. Data from standardised internal quality control (IQC) samples were plotted on charts and used as the assay performance indicators with reference to expected upper and lower control limits. Based on unprocessed (optical density) and normalised absorbance values (calculated as a percentage positivity of a control), dispersion of values from the expected data range was estimated plotting the location and deviation of the values. In addition, assay precision was estimated plotting the distribution of coefficients of variation<10% of the IQCs. Binding ratios of controls were calculated to estimate the assay proficiency with respect to the accuracy of assessing that the IQC samples tested positive or negative in the test proper. The graphical analysis of dispersion of absorbance values in combination with assay precision and proficiency criteria was considered fully satisfactory to evaluate the operational performance of the ELISAs and provided useful decision criteria for plate acceptance and rejection. The establishment of standardised and transparent IQC data charting methods for the indirect ELISAs provided an increased measure of confidence to national laboratories with respect to their reports on disease occurrence. Moreover, the relative assay performances between all laboratories were examined using summary data charts with reference to the performance criteria described. The IQC data were also examined using modified Youden plot analysis demonstrating that indirect ELISA methods can be successfully applied at diagnostic laboratories in the tropics for monitoring trypanosomosis control programmes.

Determination of catecholamines in human plasma by high-performance liquid chromatography: comparison between a new method with fluorescence detection and an established method with electrochemical detection.

We report a sensitive fluorimetric method, in which catecholamines are concentrated from plasma by liquid-liquid extraction and derivatized with the selective fluorescent agent 1,2-diphenylethyl-enediamine prior to chromatography. Optimal conditions for extraction, derivatization and chromatography were investigated. With alpha-methylnorepinephrine as internal standard, the chromatographic separations are complete within 6 min. Limits of detection are 0.3 pg for norepinephrine and epinephrine and 0.5 pg for dopamine. Coefficients of variation are low (3-7%). Comparison of plasma catecholamine values determined with this method and with an established method with electrochemical detection (n = 135) shows good correlation (r = 0.94-1.00), and regression lines are close to lines of identity.

Messenger RNA profiling: a prototype method to supplant conventional methods for body fluid identification.

Conventional methods of body fluid identification use a variety of labor-intensive, technologically diverse techniques that are performed in a series, not parallel, manner and are costly in terms of time and sample. Theoretically, the identification of a body fluid may be made by determining a sufficient number of mRNAs that are expressed exclusively in cells that collectively comprise that body fluid. Advantages of an mRNA-based approach, compared to conventional biochemical methods of analysis, include greater specificity, simultaneous and semi-automatic analysis through a common assay format, improved timeliness, decreased sample consumption and compatibility with DNA extraction methodologies. In this report, we demonstrate that RNA is stable in biological stains and can be recovered in sufficient quantity and quality for analysis. Messenger RNA from the housekeeping genes S15, beta-actin and GAPDH was detected in blood, semen and saliva stains using a sensitive reverse transcriptase-polymerase chain reaction assay (RT-PCR). Additionally, we have identified a number of candidate tissue-specific genes, statherin, histatin 3, PRB1, PRB2 and PRB3 that may be useful for the positive identification of saliva. Messenger RNAs from these genes were detectable in saliva stains but not in blood or semen stains. Collectively these findings constitute the basis of a prototype RNA based assay system that may eventually supplant conventional methods for body fluid identification.

Development and validation of an automated extraction method (accelerated solvent extraction) and a reverse-phase HPLC analysis method for assay of ivermectin in a meat-based chewable formulation.

A new method for monitoring ivermectin content in HEARTGARD CHEWABLES has been developed and validated. The method consists of the automated extraction of ivermectin from the meat-based formulation under conditions of elevated temperature and pressure (accelerated solvent extraction, ASE, and determination of the active by reverse-phase high performance liquid chromatography (HPLC). The method resolves both active species of ivermectin (components H(2)B(1a) and H(2)B(1b)) from the formulation matrix.

STAR gene restriction profile analysis in epidemiological typing of methicillin-resistant Staphylococcus aureus: description of the new method and comparison with other polymerase chain reaction (PCR)-based methods.

A method based on restriction profile analysis of the STAR repetitive element PCR (STAR-RP PCR) product obtained by digestion with AluI and Tru9I was developed for typing methicillin resistant Staphylococcus aureus (MRSA). We evaluated a well defined collection of MRSA from Argentina, previously characterized by PFGE (pulsed field gel electrophoresis) of chromosomal SmaI digests and hybridization with DNA probes for probes ClaI-mecA and ClaI-Tn554. We comparatively evaluated STAR-RP analysis with other PCR based methods such as Inter IS256-PCR, Rep-MP3 PCR and Coa-RP. The discriminatory power (D) of STAR-RP (0.86) was similar to that of PFGE (0.84) at the type level. Comparable results were obtained with Inter IS256 PCR (0.85) and Rep-MP3 PCR (0.80). A lower value (0.74) was obtained for Coa-RP. An excellent reproducibility (100%) of STAR-RP was observed. Good concordance between STAR-RP and other molecular typing methods was found for MRSA isolates (n = 39). STAR-RP typing showed 87% concordance with mecA::Tn554::PFGE, 87% with Inter IS256 PCR and 71% with Rep-MP3 typing. STAR-RP is suggested as an adequate molecular typing assay for MRSA epidemiologic assessment.

The double queue method: a numerical method for integrate-and-fire neuron networks.

Numerical methods for initial-value problems based on finite-differencing of differential equations (FDM) are not well suited for the simulation of an integrate-and-fire neuron network (IFNN) due to the discontinuities implied by the firing condition of the neurons. The Double Queue Method (DQM) is an event-queue based numerical method designed for the simulation of an IFNN that can deal with such discontinuities properly. In the DQM, the states of individual neurons at the next predicted discontinuous points are determined by an analytic solution, meaning an optimal performance in both accuracy and speed. A comparison study with the FDM demonstrates the superiority of the DQM, and provides some examples where the FDM gives inaccurate results that can possibly lead to a false conclusion about the dynamics of an IFNN.

Statistical methods in epidemiology: a comparison of statistical methods to analyze dose-response and trend analysis in epidemiologic studies.

Evaluation of various statistical methods to describe accurately associations between exposures and disease are constantly being explored. Spline regression has been suggested as an alternative to using categorized variables in studies of disease etiology, as it uses all data points to estimate the shape of the association between a given exposure and disease outcome. It has been proposed that this method is especially beneficial when associations are concentrated in a small range of the overall distribution of the exposure. In this study, we use data from a large case-control study of colon cancer to evaluate associations obtained from logistic regression models that use spline regression for main exposure and confounder effects with those that use categorized variables for main exposure. Our results show that for variables for which the association appears to be linear, such as body size and dietary intake of calcium, fiber, and cholesterol, associations are similar when estimates are generated from spline or categorized variable models. For other variables, such as total energy intake, for which associations appear to be strongest in the upper end of the distribution, estimates of association appear to be conservative when using categorized variables. The data also suggest that selection of cut points for the categorized variables may have an impact on the associations observed. Spline regression appears to be useful to estimate the shape of the association between a given exposure and disease and may provide guidance as to the appropriateness of using categorized variables. The risk estimates from spline regression appear to be similar to those from traditional categorical methods. When effects are large or rapidly changing, spline models may more appropriately describe the association.

Measurement of ribonucleotide pool specific activities by an in vivo method: comparison with an in vitro method.

A biological assay is described for the specific activity of the nucleotides incorporated into nuclear ribonucleic acid (RNA). Under labeling conditions in which the pool specific activity reaches steady state by a process described by a continuous function, this method allows the determination of pool specific activity at all times of labeling. In Drosophila cultured cells incubated with [3H]uridine, the incorporation of radioactivity into transfer RNA (tRNA) and the absolute rate of tRNA synthesis were used to obtain an absolute value for the average specific activities of the uridine 5'-triphosphate (UTP) and cytidine 5'-triphosphate (CTP) precursor pools. The average specific activity of the UTP and CTP pool obtained by this in vivo method was 2-3 fold higher than the specific activity of the whole-cell UTP and CTP pools as assayed by an in vitro method. This suggests that the ribonucleotide pools in Drosophila cultured cells are compartmentalized. Use of the in vivo assay of ribonucleotide pool specific activities described here should avoid underestimates or overestimates which may arise when absolute rates of RNA synthesis are calculated from measurements of whole-cell ribonucleotide pool specific activities. The rate of labeling of tRNA was used to determine the rate at which the combined UTP and CTP pools equilibrate. This rate was then used to determine that the rate of processing pre-tRNA to mature tRNA is 0.21 min-1; this corresponds to a half-life of 3.3 min.

Multivariate curve resolution methods in imaging spectroscopy: influence of extraction methods and instrumental perturbations.

Imaging spectroscopy is becoming a key field of analytical chemistry. In the face of more and more complex samples, we actually need accurate microscopic insight. Nowadays, the methods used to produce concentration maps of the pure compounds from spectral data sets are based on the classical univariate approach although multivariate approaches are sometimes investigated. But in any case, the analytical quality of the chemical images thus provided cannot be discussed since no reference methods are at our disposal. Thus the proposed research focuses on the application of multivariate methods such as Orthogonal Projection Approach (OPA), SIMPLE-to-use Self-modeling Mixture Analysis (SIMPLISMA), Multivariate Curve Resolution - Alterning Least Squares (MCR-ALS), and Positive Matrix Factorization (PMF) for imaging spectroscopy. A systematic and quantitative characterization of the accuracy of spectra and images extraction is investigated on mid-infrared spectral data sets. Of special interest is the influence of instrumental perturbations such as noise and spectral shift on the extraction ability to access the algorithm's robustness.

Methods of assessing the functional status of patients with left ventricular systolic dysfunction in interventional studies: can brain natriuretic peptide measurement be used as surrogate for the traditional methods?

AIM: To review whether brain natriuretic peptides (BNP) can be used as a surrogate for the traditional methods of assessing functional status in interventional studies of patients with left ventricular systolic dysfunction (LVSD). METHODS AND RESULTS: The traditional methods for assessing functional status including New York Heart Association (NYHA) class, exercise intolerance and quality of life were reviewed in relation to BNP measurements in patients with LVSD. A meta-analysis of four studies evaluating BNP levels versus exercise peak oxygen uptake or 6-minute walking distance showed a significant correlation, but a low R-value of -0.59. Studies using BNP levels for optimisation of heart failure therapy showed conflicting results concerning the correlation between the functional improvement and changes in BNP levels. Conflicting results were also found concerning the utility of BNP levels as a surrogate to predict efficacy of the various anti-congestive therapies on heart failure outcome. CONCLUSION: The results of the studies examining BNP measurement as a surrogate for functional status and drug efficacy in patients with LVSD are conflicting. Further studies are necessary to settle the place of BNP measurement as surrogate marker for exercise tolerance, NYHA classification and in assessing efficacy of different interventions in the clinical trials.

Comparison of scan-angle method and convective cloud differential method in retrieving tropospheric ozone from TOMS.

Tropospheric ozone, derived from the Scan-Angle Method (SAM) and the Convective Cloud Differential (CCD) method, exhibits a noticeable abundance over the South Atlantic, where it is associated with biomass-burning in the austral spring. This feature is also seen in the distribution of carbon monoxide observed from Measurements Of Pollution In The Troposphere (MOPITT). In the boreal burning season, however, the distribution of the results from SAM and MOPITT-CO present an enhancement related to the biomass-burning over North Africa that does not appear in the CCD results. The relationship of the results from SAM and MOPITT-CO is better than those of the results from the CCD and MOPITT-CO for the December-February period. Conversely, the latter relationship is better than the former for the October-November period. The two methods, SAM and CCD, show higher correlation in the southern burning season, but lower correlation in the northern burning season. The influence of biomass burning on ozone amounts is clearly seen in the SAM results of the elevated ozone over northern equatorial Africa during the northern burning season, but is not present in the CCD results.

The method of relative drug accumulation: a simple method for illustrating the effects of different drug dosing regimens and variability in drug elimination on time courses of drug concentrations.

A simple method is presented for graphically illustrating time courses of relative drug concentrations and accumulation during multiple dosing. This method is based on the drug amount ratio and requires knowledge of only the elimination half-life and the dosing interval. It involves the use of relative drug concentrations, where a concentration of unity is assigned to the time-averaged concentration at steady state in a reference subject for the dosing regimen(s) being evaluated. Examples of application of the method of relative drug accumulation involve simulations of the effects of different multiple-dose regimens and variability in drug elimination on time courses of drug concentrations and drug accumulation.

A new Magnetic Resonance Imaging method for mapping the cerebral blood volume fraction: the rapid steady-state T1 method.

This paper describes a new rapid steady-state T(1) (RSST(1)) method for mapping the cerebral blood volume fraction (CBVf) by magnetic resonance imaging (MRI). The principle is based on a two-compartment model of the brain (intra- and extravascular), and the effects of paramagnetic contrast agents on the intravascular longitudinal relaxation time T(1). Using appropriate parameters, an Inversion-Recovery-Fast-Low-Angle-Shot sequence acts like a low pass T(1) filter, suppressing signals from tissues with T(1)>>TR (TR=repetition time). It was shown in vivo that, exceeding a particular contrast agent dose, the signal reaches its maximum (corresponding to the intravascular equilibrium magnetization), and is maintained for a duration related to the dose. Acquisitions during this steady state divided by an additional measure of the overall (intra- and extravascular) magnetization at thermal equilibrium provides the CBVf. Experiments were performed on healthy rats at 2.35 T using P760 (Gd(3+)-compound from Guerbet Laboratories) and Gd-DOTA. Because of its high longitudinal relaxivity, P760 is more convenient, and was used to show the feasibility of the method. The CBVf in different structures of the rat brain was compared. The average CBVf for the whole brain slice is 3.29%+/-0.69% (n=15). The influence of transendothelial water exchange was quantified and transversal relaxation effects were found negligible in microvasculature. Finally, the sensitivity of the method to CBVf increases under hypercapnia was evaluated (1%/mm Hg PaCO(2)), demonstrating its potential for longitudinal studies and functional MRI. Clinical applications are feasible since equivalent results were obtained with Gd-DOTA.

Detection of Shigella spp. in food with a nested PCR method-sensitivity and performance compared with a conventional culture method.

A nested PCR method was developed and its performance evaluated by detection of Shigella flexneri in food. The nested PCR amplifies sequences within an invasion-associated locus (ial) on the invasion plasmid specific for Shigella and enteroinvasive Eschrichia coli (EIEC). The nested PCR detected Sh. flexneri in lettuce inoculated with 2, 20 and 200 cfu g-1 after 1, 7 and 18 d of storage, respectively. In comparison, a culture method (NMKL no. 151) detected 10(5) cfu g-1 after 1 but not after 7 d of storage. The presence of inhibitors in blue cheese and shrimps reduced the sensitivity of the PCR assay. To overcome this inhibition, a sample preparation step based on buoyant density centrifugation was developed. This treatment resulted in a successful recovery of Sh. flexneri in lettuce, milk, shrimp and blue cheese inoculated with 10 cfu g-1. The proposed method, which includes a combination of enrichment, buoyant density centrifugation and a nested PCR, can be completed in less than two working days.

'The day of the soft towel?': comparison of the current bed-bathing method with the soft towel bed-bathing method.

The impressions of 200 patients (both medical and surgical) and 200 nursing staff (registered, enrolled and trainee enrolled nurses) in relation to two bed-bathing methods were compared by means of questionnaires and semi-structured interviews. Data regarding costs were obtained from appropriate cost centre managers. The results of the study found the soft towel bed-bathing method to be more cost effective and provide more patient and nurse satisfaction than the current bed-bathing method.
