Gentle dragging of reaction waves.

Using a recently realized "addressable catalyst surface" [Science 294, 134 (2001)]] we study the interaction of chemical reaction waves with prescribed spatiotemporal fields. In particular, we study how a traveling chemical pulse is "dragged" by a localized, moving temperature heterogeneity as a function of its intensity and speed. The acceleration and eventual "detachment" of the wave from the heterogeneity is also explored through simulation and stability analysis.

Metastability of ultradense arrays of quantum dots.

We present a linear stability analysis of ultradense arrays of coherently strained islands against Ostwald ripening. Surprisingly, short-range elastic interactions are found to overcome the destabilizing contribution of surface energy, leading to a metastable array of quantum dots. Simulations of Ostwald ripening kinetics directly verify the existence of this metastable regime and confirm the nature of the most unstable mode for subcritical island coverage.

Superfluorescent rayleigh scattering from suspensions of dielectric particles.

We demonstrate that superfluorescent scattering of light can occur when laser light is incident on a collection of dielectric Rayleigh particles suspended in a viscous medium. Using a linear stability analysis, an expression for the spatiotemporal evolution of the scattered (probe) field is derived. An approximate condition for the progression of the interaction into the nonlinear regime is deduced and it is shown that, in the nonlinear regime, the scattered field intensity shows the characteristic quadratic dependence on particle density expected from a superfluorescent or superradiant process, once the effects of pump depletion are accounted for.

Instability of the 2S electron bubbles.

The 2S electron bubble placed in liquid helium has been previously believed to be spherical. We show that the 2S bubble is morphologically unstable at pressures above -1.23 bars. The 2S state being known to be radially unstable at pressures below -1.33 bars, the result leaves only a very narrow pressure range in which it can be found in a spherical configuration. Our stability analysis indicates that the 2S bubble is unstable against perturbations proportional to any of the third spherical harmonics Y(3m). Our numerical simulations show that there exist nonspherical stable configurations, such as the ones Maris and Konstantinov predicted for the 1P, 1D, and 2P electron bubbles and confirmed experimentally for the 1P. We believe that the 2S bubbles can also be produced and that our prediction will yield itself to experimental verification.

Pattern of breakdown of laminar flow into turbulent spots.

The breakdown into turbulent spots is the least understood stage of the laminar-turbulent transition process. With cellular-automaton stochastic simulations and stability analysis, we show that the pattern of breakdown in boundary-layer flow bears a connection to laminar instability and may be reconstructed using macroscopic properties of the transition zone, such as persistence times and transitional intermittency. We propose experimental tests of our ideas.

Transient structures in a granular gas.

A force-free granular gas is considered with an impact-velocity-dependent coefficient of restitution as it follows from the model of viscoelastic particles. We analyze structure formation in this system by means of three independent methods: molecular dynamics, numerical solution of the hydrodynamic equations, and linear stability analysis of these equations. All these approaches indicate that structure formation occurs in force-free granular gases only as a transient process.

Jahn-Teller distortions and the supershell effect in metal nanowires.

A stability analysis of metal nanowires shows that a Jahn-Teller deformation breaking cylindrical symmetry can be energetically favorable, leading to stable nanowires with elliptic cross sections. The sequence of stable cylindrical and elliptical nanowires allows for a consistent interpretation of experimental conductance histograms for alkali metals, including both the electronic shell and supershell structures. It is predicted that for gold, elliptical nanowires are even more likely to form since their eccentricity is smaller than for alkali metals. The existence of certain metastable superdeformed nanowires is also predicted.

Roughening rates of strained-layer instabilities.

We study the evolution of the morphology of Si0.75Ge0.25 strained layers using a wide range of deposition times, 60<tau<2400 s, at 600 degrees C on laser textured substrates with miscuts theta<15 degrees off Si(001). Ripple-shaped morphologies form spontaneously on miscuts along the 110 directions. At the shortest deposition times, roughening is suppressed as predicted by a linear stability analysis that uses previously measured values for the mass transport rate on the surface. The measured time constant of the roughening is approximately 80 s, a factor of 4 larger than predicted by theory.

Random delays and the synchronization of chaotic maps.

We investigate the dynamics of an array of chaotic logistic maps coupled with random delay times. We report that for adequate coupling strength the array is able to synchronize, in spite of the random delays. Specifically, we find that the synchronized state is a homogeneous steady state, where the chaotic dynamics of the individual maps is suppressed. This synchronization behavior is largely independent of the connection topology and depends mainly on the average number of links per node. We carry out a statistical linear stability analysis that confirms the numerical results and provides a better understanding of the nontrivial roles of random delayed interactions.

Subcritical finite-amplitude solutions for plane Couette flow of viscoelastic fluids.

Plane Couette flow of viscoelastic fluids is shown to exhibit a purely elastic subcritical instability at a very small-Reynolds number in spite of being linearly stable. The mechanism of this instability is proposed and the nonlinear stability analysis of plane Couette flow of the Upper-Convected Maxwell fluid is presented. Above a critical Weissenberg number, a small finite-size perturbation is sufficient to create a secondary flow, and the threshold value for the amplitude of the perturbation decreases as the Weissenberg number increases. The results suggest a scenario for weakly turbulent viscoelastic flow which is similar to the one for Newtonian fluids as a function of Reynolds number.

Two dimensional counterpropagating spatial solitons in photorefractive crystals.

We demonstrate experimentally the existence of two transverse-dimensional counterpropagating (CP) incoherent spatial solitons in a 5 x 5 x 23 mm SBN:60Ce photorefractive crystal and investigate their dynamical behavior. We carry out numerical simulations that confirm our experimental findings. Substantially different behavior from the copropagating incoherent solitons is found. A symmetry breaking transition from stable overlapping CP solitons to unstable transversely displaced CP solitons is observed. We perform linear stability analysis that predicts the threshold for the split-up transition, in qualitative agreement with numerical simulations and experimental results.

Generic phase diagram of active polar films.

We study theoretically the phase diagram of compressible active polar gels such as the actin network of eukaryotic cells. Using generalized hydrodynamics equations, we perform a linear stability analysis of the uniform states in the case of an infinite bidimensional active gel to obtain the dynamic phase diagram of active polar films. We predict, in particular, modulated flowing phases and a macroscopic phase separation at high activity. This qualitatively accounts for experimental observations of various active systems, such as actomyosin gels, microtubules and kinesins in vitro solutions, or swimming bacterial colonies.

Nonlinear dynamics of an interface between shear bands.

We study numerically the nonlinear dynamics of a shear banding interface in two-dimensional planar shear flow, within the nonlocal Johnson-Segalman model. Consistent with a recent linear stability analysis, we find that an initially flat interface is unstable with respect to small undulations for a sufficiently small ratio of the interfacial width l to cell length L(x). The instability saturates in finite amplitude interfacial fluctuations. For decreasing l/L(x) these undergo a nonequilibrium transition from simple traveling interfacial waves with constant average wall stress, to periodically rippling waves with a periodic stress response. When multiple shear bands are present we find erratic interfacial dynamics and a stress response suggesting low dimensional chaos.

Reaction driven convection around a stably stratified chemical front.

A vertical stratification of a light and hot fluid over a heavy and cold one is expected to be stable with regard to buoyancy-driven convection. Here we show that chemical reactions can trigger convection around chemical fronts even in cases where concentration and heat both contribute to a stable density stratification. The balance between intrinsic thermal and solutal density gradients initiated by a spatially localized reaction zone and double diffusive mechanisms are at the origin of a new convective instability, the mechanism of which is explained by a displaced particle argument. Linear stability analysis of a reaction-diffusion-convection model confirmed by nonlinear simulations delimits the instability region in the parameter space spanned by the thermal and solutal Rayleigh numbers. Experimental systems in which to test our theoretical predictions are proposed.

Contact instability in adhesion and debonding of thin elastic films.

Based on experiments and 3D simulations, we show that a soft elastic film during adhesion and debonding from a rigid flat surface undergoes morphological transitions to pillars, labyrinths, and cavities, all of which have the same lateral pattern length scale, lambda close to lambda/H approximately 3 for thick films, H > 1 microm . The linear stability analysis and experiments show a new thin film regime where lambda/H approximately equal to 3 + 2pi(lambda/3 muH)1/4 (gamma is surface tension, mu is shear modulus) because of a significant surface energy penalty (for example, lambda/H approximately equal to 6 for H = 200 nm; mu = 1 MPa).

Electrowetting-induced oil film entrapment and instability.

We investigate the spreading at variable rate of a water drop on a smooth hydrophobic substrate in an ambient oil bath driven by electrowetting. We find that a thin film of oil is entrapped under the drop. Its thickness is described by an extension of the Landau-Levich law of dip coating that includes the electrostatic pressure contribution. Once trapped, the thin film becomes unstable under the competing effects of the electrostatic pressure and surface tension and dewets into microscopic droplets, in agreement with a linear stability analysis. Our results recommend electrowetting as an efficient experimental approach to the fundamental problem of dynamic wetting in the presence of a tunable substrate-liquid interaction.

Bayesian class discovery in microarray datasets.

A novel approach to class discovery in gene expression datasets is presented. In the context of clinical diagnosis, the central goal of class discovery algorithms is to simultaneously find putative (sub-)types of diseases and to identify informative subsets of genes with disease-type specific expression profile. Contrary to many other approaches in the literature, the method presented implements a wrapper strategy for feature selection, in the sense that the features are directly selected by optimizing the discriminative power of the used partitioning algorithm. The usual combinatorial problems associated with wrapper approaches are overcome by a Bayesian inference mechanism. On the technical side, we present an efficient optimization algorithm with guaranteed local convergence property. The only free parameter of the optimization method is selected by a resampling-based stability analysis. Experiments with Leukemia and Lymphoma datasets demonstrate that our method is able to correctly infer partitions and corresponding subsets of genes which both are relevant in a biological sense. Moreover, the frequently observed problem of ambiguities caused by different but equally high-scoring partitions is successfully overcome by the model selection method proposed.

A simple soft limiter describing function for biomedical applications.

This paper suggests an arctangent function as a suitable parameterisation for the soft-limiting gain characteristic frequently encountered in models of biomedical systems. This function is shown, as an example, to fit the neural arc component of the baroreflex with the main contribution of the paper being the development of a simple describing function (DF) characteristic for the arctangent. The simple form of the DF allows transparency of the physiological parameters in, for example, stability analysis. For illustration, the derived DF is used to examine low-frequency limit cycles in blood pressure, sometimes termed Mayer waves.
