Virtual combinatorial syntheses and computational screening of new potential anti-herpes compounds.

The activity of new anti-HSV-1 chemical structures, designed by virtual combinatorial chemical synthesis and selected by a computational screening, is determined by an in vitro assay. A virtual library of phenol esters and anilides was formed from two databases of building blocks: one with carbonyl fragments and the other containing both substituted phenoxy and phenylamino fragments. The library of virtually assembled compounds was computationally screened, and those compounds which were selected by our mathematical model as active ones were finally synthesized and tested. Our antiviral activity model is a "tandem" of four linear functions of topological graph-theoretical descriptors. A given chemical structure was selected as active if it satisfies every discriminant equation in that model. The final result was that five new structures were selected, synthesized, and tested: all of them demonstrated activity, and three showed appreciable anti-HSV-1 activity, with IC(50) values of 0.9 microM. The same model, applied to a database of known compounds, has identified the anti-herpes activity of the following compounds: 3,5-dimethyl-4-nitroisoxazole, nitrofurantoin, 1-(pyrrolidinocarbonylmethyl)piperazine, nebularine, cordycepin, adipic acid, thymidine, alpha-thymidine, inosine, 2, 4-diamino-6-(hydroxymethyl)pteridine, 7-(carboxymethoxy)-4-methylcoumarin, 5-methylcytidine, and others that showed less activity.

Semirubin. A novel dipyrrinone strapped by intramolecular hydrogen bonds.

(4Z)-9-(5-Carboxypentyl)-2,3,7,8-tetramethyl-(10H)-dipyrrin- 1-one (1, semirubin), a new dipyrrinone model for one-half of bilirubin, the yellow-orange neurotoxic pigment of jaundice, was synthesized following Friedel-Crafts acylation of 2,3,7, 8-tetramethyl-(10H)-dipyrrin-1-one (5) with the half-ester acid chloride of adipic acid. Unlike other dipyrrinone models for bilirubin, such as the xanthobilirubic acids, which engage only in intermolecular hydrogen bonding, 1 is unique in having been designed and found to engage in intramolecular hydrogen bonding, between the carboxylic acid and the dipyrrinone lactam and pyrrole. This important conformation-determining structural characteristic, shared by 1 and bilirubin, renders them less polar than their methyl esters and leaves them monomeric in nonpolar solvents, where their esters are dimeric. The corresponding 10-oxo analogue (3) of 1 serves as a model for 10-oxo-bilirubin, a presumed bilirubin metabolite in alternate pathways for bilirubin excretion. Like 1, 3 is found to engage in intramolecular hydrogen bonding. Unlike the methyl ester of 1, the ethyl ester of 3 is not intermolecularly hydrogen bonded in nonpolar solvents.

Synthesis of glycoconjugate vaccines for Candida albicans using novel linker methodology.

[reaction: see text] The cell wall phosphomannan of Candida species is a complex N-linked glycoprotein with a glycan chain that contains predominantly alpha-linked mannose residues. However, it is the minor beta-mannan component of the phosphomannan of clinically important Candida strains that provides immunological protection in animal models of fungal disease and hence holds promise as a component of conjugate vaccines. This important antigen occurs in different forms linked to the alpha-mannan backbone via a phosphodiester bond (acid-labile beta-mannan) or directly via a glycosidic bond. To reproducibly synthesize and evaluate conjugate vaccines, a robust method for the synthesis of the different oligosaccharide epitopes is required. Here, we report the gram-scale syntheses of both types of epitopes by an approach that utilizes glucosyl trichloroacetimidate donor 2 to first create a beta-glucopyranoside linkage and then epimerizes the C-2 center via an oxidation-reduction sequence that provides an efficient multigram scale route to the beta-mannopyranosides 5, 8, and 15. Reaction of glycosides 16-18 with homobifunctional adipic acid p-nitrophenyl diesters in dry DMF gave the corresponding half esters in good yields, and of sufficient stability to permit chromatographic purification. Subsequent conjugation with BSA and tetanus toxiod (TT) under mild conjugation conditions afforded the corresponding tri- and tetrasaccharide neoglycoproteins with good efficiency. The conjugation method is also applicable to the coupling of small amounts (mg) of larger oligosaccharides with different proteins.

Requirement for Hydrogen-Bonding Cooperativity in Small Polyamides: A Combined VT-NMR and VT-IR Investigation.

A study of intramolecular hydrogen bonding in chloroform for a small combinatorial library of nine triamides with varying connecting chain length has been completed. The starting materials for the triamides are three diacids (succinic, glutaric, and adipic acid) and three amino acids (glycine, beta-alanine, and gamma-aminobutyric acid). The preferences for the head-to-tail type of folding pattern are identified for the smaller triamides (1 and 4). The preference for the head-to-tail folding pattern can be explained by the energetic superiority of an optimal hydrogen bond geometry in which the NH---O bond angle is near linearity. The beta-alanine containing triamides 2, 5, and 8 are resistant to intramolecular hydrogen bonding, especially to nearest neighbor hydrogen bonding. At lower temperatures, triamides 2 and 5 exhibit a small population of head-to-tail type of folding, while triamide 8 shows a significant population of bifurcated conformation. Triamide 6, 7, and 9 prefer bicyclic structures involving nearest neighbor hydrogen bonding. A nine-membered ring is large enough to accommodate a near linear N-H--O bond angle. Entropic effects are probably responsible for the preference of the nine-membered ring over a 12- or a 14-membered ring. The enhancement of hydrogen bonding in triamide 9 is enormous, and both NHs have a very large temperature dependence of chemical shifts (-15 ppb/K and -13.3 ppb/K for the terminal and the internal NH protons, respectively). Using appropriate temperature-dependent lower and upper limits of chemical shifts, a van't Hoff analysis gives the hydrogen bond strength for the terminal NH (DeltaH = -3.1 +/- 0.5 kcal/mol) and for the internal NH (DeltaH = -2.8 +/- 0.5 kcal/mol). The increased hydrogen bond strength is taken as evidence for hydrogen-bonding cooperativity from the two mutually enhanced individual hydrogen bonds. A near linear NH--O bond angle is required for this effect.

Electrospray ionization ion mobility spectrometry of carboxylate anions: ion mobilities and a mass-mobility correlation.

A number of carboxylate anions spanning a mass range of 87-253 amu (pyruvate, oxalate, malonate, maleate, succinate, malate, tartarate, glutarate, adipate, phthalate, citrate, gluconate, 1,2,4-benzenetricarboxylate, and 1,2,4,5-benzenetetracarboxylate) were investigated using electrospray ionization ion mobility spectrometry. Measured ion mobilities demonstrated a high correlation between mass and mobility in both N2 and CO2 drift gases. Such a strong mass-mobility correlation among structurally dissimilar ions suggests that the carboxylate functional group that these ions have in common is the source of the correlation. Computational analysis was performed to determine the most stable conformation of the studied carboxylate anions in the gas phase under the current experimental conditions. This analysis indicated that the most stable conformations for multicarboxylate anions included intramolecular hydrogen-bonded ring structures formed between the carboxylate group and the neutral carboxyl group. The carboxylate anions that form ring confirmations generally show higher ion mobility values than those that form extended conformations. This is the first observation of intramolecular hydrogen-bonded ring conformation of carboxylate anions in the gas phase at atmospheric pressure.

Characterization of DNA hybridization on partially aminated diamond by aromatic compounds.

Here, we report a novel method of micropatterning oligonucleotides via aromatic groups as linkers on partially amino-terminated diamond and the inherence on subsequent hybridization. The covalent immobilization of probe oligonucleotides and characterization of immobilized probe oligonucleotides with carboxylic compounds were investigated by X-ray photoelectron spectroscopy (XPS). To confirm the effects of linker flexibility in a low amino group on diamond for probe oligonucleotides, three kinds of dicarboxylic compound--adipic acid, terephthalic acid, and trimesic acid--were used for immobilization of probe oligonucleotides, like linkers; and these oligonucleotides were hybridized with target oligonucleotides labeled with Cy 5 on the micropatterned diamond surface. The hybridization intensities determined by epifluorescence microscopy were compared and analyzed.

A new homobifunctional p-nitro phenyl ester coupling reagent for the preparation of neoglycoproteins.

A new linker system has been designed and applied to neoglycoprotein synthesis. Reaction of oligosaccharide omega-aminoalkyl glycosides with homobifunctional adipic acid p-nitrophenyl diesters in dry DMF gave the corresponding amide half ester in good yields and of sufficient stability to permit chromatographic purification. Subsequent conjugation with bovine serum albumin under very mild conditions afforded the corresponding neoglycoproteins with good efficiency. The method is well suited for the coupling of very small amounts (mg) of oligosaccharide and protein. [structure: see text]

Immobilization of oligonucleotides on a large pore support for plasmid purification by triplex affinity interaction.

Triplex affinity interaction provides a new process for the purification of plasmid DNA, which is especially suited to meet the demands of a gene therapy use. We developed a method for the functionalization of a large pore affinity support suitable for this application. A 5'-modified DNA oligonucleotide containing an aldehyde group was coupled to adipic acid hydrazide functionalized Sephacryl beads with a yield of 31% (over all immobilization yield 22.6% from starting oligonucleotide). The resulting selective and covalent immobilization of the ligand via a 16 atom, hydrophilic linker arm enables the oligonucleotide bases to freely bind to the target sequence. The proposed method provides affinity supports that might be used in large scale affinity purification of plasmid DNA.

Estrogenic activity of chemicals for dental and similar use in vitro.

The estrogenic activities of chemicals for dental and similar use were tested by a reporter gene assay (yeast two-hybrid system) and an estrogen/estrogen receptor (ER-alpha) competition binding assay (fluorescence polarization system). Among the 10 chemicals [bisphenol-A (BPA), bis-2-hydroxypropyl methacrylate (Bis-GMA), triethylene glycol dimethacrylate (TEGDMA), methyl methacrylate (MMA) and 2-hydroxyethyl methacrylate (HEMA), dibutyl phthalate (DBP), n-butyl benzyl phthalate (BBP), n-butyl phthalyl n-butyl glycolate (BPBG), di-2-ethylhexyl phthalate (DEHP), and di-2-ethylhexyl adipate (DOA)], which were diluted with DMSO to concentrations ranging from 5 x 10(-7) to 5 x 10(-3) M, and 17beta-estradiol (E2) as a positive control, BPA and BBP showed estrogenic activity in these two assays, while the remaining eight chemicals did not at the concentrations tested. Additional data, together with in vivo and epidemiological examinations, are required. Such investigations should also provide information on the validity of these methods for testing the estrogenic activity of chemicals.

Effects of diethyl phthalate and other plasticizers on laurate hydroxylation in rat liver microsomes.

Diethyl phthalate (DEP) is used in pharmaceutical coatings, cosmetics, and plastic films to wrap foods. There is a health concern associated with the exposure to certain phthalate esters because they belong to a class of compounds referred to as peroxisome proliferators which have been shown to increase the incidence of liver tumors when administered to rats. In this study, we have compared DEP to four other commonly used plasticizers, 2-diethylhexyl phthalate (DEHP), dibutyl phthalate (DBP), 2-diethylhezyl adipate (DEHA), and acetyltributyl citrate (ATBC), for their ability to induce the cytochrome P450-mediated fatty acid omega-hydroxylation system, which is one of the initial cellular responses when animals are treated with peroxisome proliferators. The administration of DEHP, DBP, and DEHA to rats increased the specific activity of laurate 12-hydroxylase from 2.8 +/- 1.1 in control rats to 30.3 +/- 11.6, 14.5 +/- 4.1, and 9.7 +/- 1.9 nmol 12-hydroxylaurate formed/min/nmol P450, respectively. In contrast, laurate 12-hydroxylase activity in DEP- and ATBC-treated rats were 4.4 +/- 1.2 and 4.4 +/- 1.0 nmol 12-hydroxylaurate formed/min/nmol P450, respectively. In addition, whereas DEHP increased peroxisomal palmitoyl-CoA oxidation 6-fold, DEP increased this activity only 1.3-fold. Two protein bands, at 51 and 52 kDa, were found to increase 6- to 12-fold in microsomes of DEHP-, DBP-, and DEHA-treated rats, but these bands were increased only 2-fold in DEP- or ATBC-treated rats.

Biodegradation of plasticizers by Rhodococcus rhodochrous.

Rhodococcus rhodochrous was grown in the presence of one of three plasticizers: bis 2-ethylhexyl adipate (BEHA), dioctyl phthalate (DOP) or dioctyl terephthalate (DOTP). None of the plasticizers were degraded unless another carbon source, such as hexadecane, was also present. When R. rhodochrous was grown with hexadecane as a co-substrate, BEHA was completely degraded and the DOP was degraded slightly. About half of the DOTP was degraded, if hexadecane were present. In all of these growth studies, the toxicity of the media, which was assessed using the Microtox assay, increased as the organism degraded the plasticizer. In each case, there was an accumulation of one or two intermediates in the growth medium as the toxicity increased. One of these was identified as 2-ethylhexanoic acid and it was observed for all three plasticizers. Its concentration increased until degradation of the plasticizers had stopped and it was always present at the end of the fermentation. The other intermediate was identified as 2-ethylhexanol and this was only observed for growth in the presence of BEHA. The alcohol was observed early in the growth studies with BEHA and had disappeared by the end of the experiment. Both the 2-ethylhexanol and 2-ethylhexanoic acid were shown to be toxic and their presence explained the increase of toxicity as the fermentations proceeded. The appearance of these intermediates was consistent with similar degradation mechanisms for all three plasticizers involving hydrolysis of the ester bonds followed by oxidation of the released alcohol.

Regioselective synthesis of kojic acid esters by Bacillus subtilis protease.

The lipophilicity of kojic acid [5-hydroxy-2-(hydroxymethyl)-4H-pyran-4-one] was improved by esterifying kojic acid with either divinyl adipate, vinyl hexanoate, vinyl octanoate or vinyl decanoate using protease from Bacillus subtilis for 7 d. 1H-NMR and 13C-NMR showed that the primary hydroxyl group at the C-7 position of kojic acid was regioselectively esterified to afford 7-O-vinyl adipoyl kojic acid, 7-O-hexanoyl kojic acid, 7-O-octanoyl kojic acid and 7-O-decanoyl kojic acid (13-27% yield). The kojic acid esters had radical scavenging activities, inhibited tyrosinase activity and was biodegradable.

Ex-vivo and in vitro protective effects of kolaviron against oxygen-derived radical-induced DNA damage and oxidative stress in human lymphocytes and rat liver cells.

The present study reports the protective effects of kolaviron, a Garcinia biflavonoid from the seeds of Garcinia kola widely consumed in some West African countries against oxidative damage to molecular targets ex-vivo and in vitro. Treatment with hydrogen peroxide (H2O2) at a concentration of 100 micromol/L increased the levels of DNA strand breaks and oxidized purine (formamidopyrimidine glycosylase (FPG) and pyrimidine (endonuclease III (ENDO III) sites) bases in both human lymphocytes and rat liver cells using alkaline single cell gel electrophoresis (the comet assay). Kolaviron was protective at concentrations between 30-90 micromol/L and decreased H2O2-induced DNA strand breaks and oxidized bases. Neither alpha-tocopherol nor curcumin decreased H2O2-induced DNA damage in this assay. In lymphocytes incubated with Fe3+/GSH, Fe3+ was reduced to Fe2+ by GSH initiating a free radical generating reaction which induced 11.7, 6.3, and 4.9 fold increase respectively in strand breaks, ENDO III and FPG sensitive sites compared with control levels. Deferoxamine (2 mmol/L), an established iron chelator significantly inhibited GSH/Fe3+-induced strand breaks and oxidized base damage. Similarly, kolaviron at 30 and 90 micromol/L significantly attenuated GSH/Fe3+-induced strand breaks as well as base oxidation. Kolaviron (100 mg/kg bw) administered to rats for one week protected rat liver cells against H2O2-induced formation of strand breaks, ENDO III, and FPG sensitive sites, Fe3+/EDTA/ascorbate-induced malondialdehyde formation and protein oxidation using gamma-glutamyl semialdehyde (GGS) and 2-amino-adipic semialdehyde (AAS) as biomarkers of oxidative damage to proteins. We suggest that kolaviron exhibits protective effects against oxidative damage to molecular targets via scavenging of free radicals and iron binding. Kolaviron may therefore be relevant in the chemoprevention of oxidant-induced genotoxicity and possibly human carcinogenesis.

Transgenic canola and soybean seeds with increased lysine.

We have increased the lysine content in the seeds of canola and soybean plants by circumventing the normal feedback regulation of two enzymes of the biosynthetic pathway, aspartokinase (AK) and dihydrodipicolinic acid synthase (DHDPS). Lysine-feedback-insensitive bacterial DHDPS and AK enzymes encoded by the Corynebacterium dapA gene and a mutant E. coli lysC gene, respectively, were linked to a chloroplast transit peptide and expressed from a seed-specific promoter in transgenic canola and soybean seeds. Expression of Corynebacterium DHDPS resulted in more than a 100-fold increase in the accumulation of free lysine in the seeds of canola; total seed lysine content approximately doubled. Expression of Corynebacterium DHDPS plus lysine-insensitive E. coli AK in soybean transformants similarly caused several hundred-fold increases in free lysine and increased total sed lysine content by as much as 5-fold. Accumulation of alpha-amino adipic acid (AA) in canola and saccharopine in soybean, which are intermediates in lysine catabolism, was also observed.

Comparative performance of 14-crown-4 derivatives as lithium-selective electrodes.

A series of neutral ionophore-based lithium-selective liquid-membrane electrodes have been prepared and the electrode performance compared with similar electrodes based on the lithium ionophores ETH 1810-ortho-nitrophenyl octyl ether (oNPOE) and ETH 2137-bis(1-butylpentyl) adipate (BBPA). By using a diamide substituted 14-crown-4 macrocycle, selectivities for Li+ in the presence of Na+ of log kpotLi,Na = -3.25 and -2.92 were obtained for diisobutylamide-oNPOE and di-n-butylamide-oNPOE derivatives. The di-n-butylamide-oNPOE based electrode functioned satisfactorily in serum, exhibiting a fast response time (10-15 s), an acceptable lifetime of 50 d and minimal protein interference.

Application of high-performance liquid chromatography to the study of the biological transformation of adiponitrile by nitrile hydratase and amidase.

A procedure for the assay of nitrile hydratase and amidase activities by high-performance liquid chromatography is described. The method can be used to assay the intermediate compounds resulting from the hydrolysis of adiponitrile to adipic acid, and to determine the kinetics of the hydrolysis of these compounds using whole cells and enzyme extracts. The precision of the method makes it suitable for the determination of the enzymic parameters.

Evaluation of an ammonium ionophore for use in poly(vinyl chloride) membrane ion-selective electrodes: solvent mediator effects.

A macrotetrolide nonactin-based ammonium ionophore (AI) preparation containing 25% nonactin optimized for use in liquid membrane ion-selective electrodes was investigated for its possible use in poly(vinyl chloride) (PVC) matrix membrane-type electrodes. Nine different plasticizing solvent mediators were employed in the ammonium ion-selective membranes with PVC and the AI preparation. Near Nernstian responses were observed in aqueous solution with electrodes fabricated with dioctyl sebacate-, 2-nitrophenyl phenyl ether-, dibutyl sebacate-, trioctyl phosphate-, dioctyl adipate-, dioctyl phenyl phosphonate- and 2-nitrophenyl octyl ether-plasticized membranes. The responses of these electrodes were found to improve in the presence of a background concentration of non-interfering calcium ions.

Supramolecular aggregates between carboxylate anions and an octaaza macrocyclic receptor.

The 28-membered octaazamacrocycle Me2[28]py2N6 was used as a receptor for the molecular recognition of aromatic and aliphatic carboxylate substrates. The receptor-substrate binding behaviour of (H6Me2[28]py2N6)6+ with an aliphatic (-O2C(CH2)nCO2-, n=0 to 4) and an aromatic (phthalate, isophthalate, terephthalate, 4,4'-dibenzoate, benzoate, 3- and 4-nitrobenzoate) series of carboxylate anions was evaluated by 1H NMR spectroscopy (carried out in DMSO-d6 at 300 K). Two association constants were found for most of the studied cases, except for 3- and 4-nitrobenzoate for which only K1 was determined. For oxalate, malonate, benzoate and dibenzoate anions only the beta2 constants could be obtained. The values of the first association constant cover a range from 2.86 to 3.69 (log units), and the second stepwise constant from 2.15 to 2.89 (also in log units). No special selectivity was found but the highest values were determined for adipate and the lowest for the monoprotic 3- and 4-nitrobenzoates. Single crystal X-ray structures of H6Me2[28]py2N6 6+ with terephthalate, 1, and 4,4'-dibenzoate (2) were determined showing supramolecular entities with general formula (H6Me2[28]py2N6).(substrate)2(PF6)2.4H2O. These anions are the building blocks of an extensive 3-D network of hydrogen bonds.
