Protein secondary structure prediction using logic-based machine learning.

Many attempts have been made to solve the problem of predicting protein secondary structure from the primary sequence but the best performance results are still disappointing. In this paper, the use of a machine learning algorithm which allows relational descriptions is shown to lead to improved performance. The Inductive Logic Programming computer program, Golem, was applied to learning secondary structure prediction rules for alpha/alpha domain type proteins. The input to the program consisted of 12 non-homologous proteins (1612 residues) of known structure, together with a background knowledge describing the chemical and physical properties of the residues. Golem learned a small set of rules that predict which residues are part of the alpha-helices--based on their positional relationships and chemical and physical properties. The rules were tested on four independent non-homologous proteins (416 residues) giving an accuracy of 81% (+/- 2%). This is an improvement, on identical data, over the previously reported result of 73% by King and Sternberg (1990, J. Mol. Biol., 216, 441-457) using the machine learning program PROMIS, and of 72% using the standard Garnier-Osguthorpe-Robson method. The best previously reported result in the literature for the alpha/alpha domain type is 76%, achieved using a neural net approach. Machine learning also has the advantage over neural network and statistical methods in producing more understandable results.

Some thoughts on suicide. Is it logical?

The phenomenon of suicide is unique to Homo sapiens. Explanations are many but not satisfying. The clearly documented rise in suicide rate among younger age groups, at least in the United States, is cause for worry. Those who succeed in self-destruction all too frequently are highly intelligent individuals; the waste of human talent is obvious. A review of suicides investigated and of literature suggests that total loss of hope on the part of the victim results in an astigmatic perception of reality; in the face of these circumstances, suicide is a logical conclusion for the victim.

The logical geography of concepts and shared responsibilities concerning research misconduct.

The relationship between grantee institutions and the federal government, a familiar concern apropos alleged misconduct in research, ramifies along conceptual, sequential, organizational, and other lines. It is argued in this essay that the appropriate federal interest in penalizing untruthfulness is the avoidance of future waste. Ineligibility for grants may be justified as an anticipation that one who resorts to untruthfulness betrays lack of distinction, a divergence from a consensus about what is permissible in research, or both, and that these features will be a fatal selective disadvantage in competition for grants. Sequential responsibility-institutions first, government second-characterizes the enforcement system that leads to government determinations of ineligibility. Not as clear is the government's blending of investigation and adjudication, a circumstance that renders more important the availability of hearing rights, not their curtailment. For institutions, confusion may arise whether to adopt more strict proscriptions of misconduct than the government standard that they must enforce. Institutional standards surpass the mere avoidance of wrong. Nonetheless it is argued that a more strict definition of "misconduct" would be imprudent. The federal government may proscribe misrepresentation, plagiarism and misuse of others' ideas, and damage to tangible property used in research; there is then no obvious other conduct to be proscribed. To proscribe other conduct could create a standard for science faculty that does not apply to others and would install a punitive system when mechanisms already obtain for evaluation. The logic is different for research practice rules. These are not intellectually profound, but they sensibly address subjects such as data recordation, data retention, and authorship. It would be incongruous for these to be incorporated by reference into a vague federal concept of "misconduct," a point that tells against any imprecision in the latter. But practice rules may symbolize commitment to high standards of truthfulness and obviate some specific practices that occasion untruthfulness.

Implementing the logic model for measuring the value of faculty affairs activities.

In today's environment of increasing accountability in higher education and health care, it is critical that administrative units of a medical school demonstrate the added value of their activities to the school's mission and that these units discriminate those activities that demonstrate the most return on investment. This is particularly important for administrative units whose activities may not be considered essential to the basic functioning of the medical school. For example, admissions would likely be considered an essential administrative unit that the medical school cannot do without, while faculty development might be considered nonessential. Effective measurement systems serve two purposes. They guide decision making throughout the organization and they serve as a basis for evaluating performance. This article describes use of the program logic model to measure the contribution of faculty affairs and development offices to the recruitment, retention, and development of a medical school's teaching faculty, an outcome central to the mission of the medical school. The process of developing and rewarding faculty for teaching is used to illustrate the application of this method in linking activities of faculty affairs and development offices to outcomes that are of importance to the medical school.

The logic of prevention of glaucomatous damage progression.

Glaucoma is an optic nerve head neuropathy for which there is presently no curative treatment. However, as glaucoma is known to be statistically associated with some risk factors, the logic of glaucomatous damage prevention consists of identifying those risk factors for which a potential therapy is available.

Flexible parallel implementation of logic gates using chaotic elements.

We demonstrate the basic principles for the direct and flexible implementation of all basic logical operations utilizing low dimensional chaos. Then we generalize the concept to high dimensional chaotic systems, and show the parallelism inherent in such systems. As a case study we implement the proposed parallel computing architecture to obtain parallelized bit-by-bit addition with a two-dimensional chaotic neuronal and a three-dimensional chaotic laser model.

Quantum logic gates for hot ions without a speed limitation.

We propose a scheme for realizing two-qubit quantum phase gates with trapped ions in thermal motion. In the scheme, the ions are simultaneously illuminated by a standing-wave laser tuned to the carrier, which virtually excites several vibrational modes. The scheme puts no limitations on the intensity of the laser field, allowing the production of a quantum logic gate for hot ions with an arbitrarily high speed as long as a laser field of sufficiently high intensity is available.

Quantum logic gates for coupled superconducting phase qubits.

Based on a quantum analysis of two capacitively coupled current-biased Josephson junctions, we propose two fundamental two-qubit quantum logic gates. Each of these gates, when supplemented by single-qubit operations, is sufficient for universal quantum computation. Numerical solutions of the time-dependent Schrödinger equation demonstrate that these operations can be performed with good fidelity.

Deterministic controlled-NOT gate for single-photon two-qubit quantum logic.

We demonstrate a robust implementation of a deterministic linear-optical controlled-not gate for single-photon two-qubit quantum logic. A polarization Sagnac interferometer with an embedded 45 degrees -oriented dove prism is used to enable the polarization control qubit to act on the momentum (spatial) target qubit of the same photon. The optical controlled-not gate requires no active stabilization because the two spatial modes share a common path, and it is used to entangle the polarization and momentum qubits.

The logic of job-sharing in the provision and delivery of health care.

By definition the practice of job-sharing starts from the premiss that there is a full-time job to be shared by those who want to balance their work with other commitments. In a public sector institution, such as the National Health Service (NHS), where most employees are female, it seems logical to believe that a job-sharing policy would be able to promote equal opportunities, to increase employee job satisfaction and to reduce labour costs. Hence, this paper attempts to discuss the advantages and disadvantages of having a job-sharing policy, and to analyse the reasons for the limited number of job-sharers in the NHS despite the apparent benefits of job-sharing to both the employees and the employer. This study was carried out in 15 NHS Trusts in northern England and Scotland, by the use of questionnaires and interviews, and found that most NHS managers did not see the practice of job-sharing as a major cost-saving opportunity or as a working pattern that would enhance employee satisfaction and commitment. They saw job-sharing as just a routine equal opportunities request which did not deserve such managerial attention or long-term strategic thinking. It is argued in this paper that job-sharing is a potentially useful option against a background of demographic and other social and economic changes which require the development and use of long-term strategic policies. Therefore, it is concluded that, in the NHS, there is a need for a more active and creative approach to job-sharing, rather than the reactive and passive approach that has dominated the practice so far.

A logical state model of circus movement atrial flutter role of anatomic obstacles, anisotropic conduction and slow conduction zones on induction, sustenance, and overdrive paced modulation of reentrant circuits.

Mapping studies of atrial flutter in both the canine sterile pericarditis model and the right atrial enlargement model commonly reveal single loop reentrant circuits in the lower posterior part of the right atrium. Functional bidirectional conduction block and natural anatomical obstacles comprise the central obstacle for reentrant impulse during circus movement atrial flutter. Because the relative roles of anatomical obstacles, in combination with functional barriers, anisotropic conduction, and slow conduction can not be readily assessed with current electrophysiological techniques, an atrial activation model was developed to study the mechanisms of circus movement atrial flutter. A discrete state model consisting of 4096 logically connected cardiac elements was used to simulate atrial activation; an inexcitable region simulating the inferior vena cava (IVC) was also incorporated in the model. Atrial flutter was induced by programmed premature stimulation. Anisotropic conduction velocity properties, regional variations in slow conduction, regional refractory gradients and stimulation parameters were specified for each simulation. The reentrant circuit generally consisted of a single reentrant impulse which circulated around a continuous line of functional bidirectional conduction block joined to the IVC. Rapid pacing, 5-30 ms shorter than the spontaneous reentrant cycle length, was applied to entrain and/or terminate the rhythm. The results of this study demonstrate that patterns of initiation, entrainment, termination and reinitiation of circus movement atrial flutter mimic results from in vivo activation mapping studies. We find that sustained circus movement atrial flutter circuits depend on: 1) natural anatomical obstacles to stabilize reentrant circuits, and 2) anisotropic conduction properties to reduce the degree of functional conduction block needed to maintain circus movement. Rapid pacing of simulated circus movement atrial flutter demonstrated that the entrainment criteria can be satisfied in a two-dimensional syncytium.

A logical sequence search for S100B target proteins.

The EF-hand calcium-binding protein S100B has been shown to interact in vitro in a calcium-sensitive manner with many substrates. These potential S100B target proteins have been screened for the preservation of a previously identified consensus sequence across species. The results were compared to known structural and in vitro properties of the proteins to rationalize choices for potential binding partners. Our approach uncovered four oligomeric proteins tubulin (alpha and beta), glial fibrillary acidic protein (GFAP), desmin, and vimentin that have conserved regions matching the consensus sequence. In the type III intermediate filament proteins (GFAP, vimentin, and desmin), this region corresponds to a portion of a coiled-coil (helix 2A), the structural element responsible for their assembly. In tubulin, the sequence matches correspond to regions of alpha and beta tubulin found at the alpha beta tubulin interface. In both cases, these consensus sequence matches provide a logical explanation for in vitro observations that S100B is able to inhibit oligomerization of these proteins.

Misoprostol--a logical therapeutic approach to gastroduodenal mucosal injury induced by non-steroidal anti-inflammatory drugs?

Misoprostol is a synthetic analogue of naturally occurring prostaglandin E1. The basis of the damaging actions of non-steroidal anti-inflammatory drugs (NSAIDs) on the gastrointestinal (GI) tract is believed to be a consequence of two events: a direct damaging action on mucosal integrity and depletion of endogenous mucosal prostaglandins (PGs). Due to the latter effect, and because current evidence indicates that PGs play an important role in maintaining the integrity of the GI tract, misoprostol has been developed as a logical therapy to prevent and heal gastric and duodenal damage caused by NSAIDs. The purpose of this review is to consider the need for such a therapy, to describe its pharmaceutical development, to review its pharmacology and to review its efficacy compared with other available agents.

Loss of complementation and the logic of two-step meiosis.

Meiosis is usually a two-step process: two divisions preceded by a duplication. One-step meiosis, a single division without prior replication, is a more logical way to produce haploid gametes; moreover, one-step meiosis leads to higher variabilty in the progeny than two-step meiosis. Yet one-step meiosis is very rare in nature, and may not even exist at all. I suggest that this is because one-step meiosis, in contrast to two-step meiosis, can be easily invaded and replaced by asexual reproduction. I discuss why other existing peculiar forms of division leading to the production of haploid gametes, but not one-step meiosis, have the same effect as two-step meiosis.

On the logical relationship between natural selection and self-organization.

Most evolutionary biologists cherish Darwin's theory of natural selection (NS) as the process of adaptive evolution more than 140 years after publication of his first book on the subject. However, in the past few decades the study of self-organization (SO) in complex dynamical systems has suggested that adaptation may occur through intrinsic reorganization without NS. In this study, we attempt to describe the logical framework that relates the general process of SO to the specific process of NS. We describe NS as a mechanism that coordinates the coevolution of species in an ecosystem to effectively capture, process and dissipate solar energy into the earth's shadow. Finally, we conclude that NS is an emergent process founded on the same thermodynamic imperatives that are thought to underlie all SO. This perspective suggests that the theory of self-organizing systems offers a broader physical context in which to understand the process of NS, rather than contesting it. It even suggests the possibility that there may be a physical basis for understanding the origin of the process of NS. Rather than being merely a fluke of nature, the origin of NS that may be driven by energy flows across gradients.

Logical bases for action in nutrition and aging.

Logical bases (five of which are outlined) underlie action in nutrition and aging. First, nutrition, health, and aging form an integral triad affecting all. This basis has been applied to the conceptualization of the Nutrition Program for Older Americans (NPOA). Second, in North America, malnutrition is a sequitur of disease, whether physical, metabolic, emotional, or attitudinal. This basis is being applied by NPOA and other programs in an effort of cope with the pathologic conditions that bar proper nutrition. Third, since aging is a lifelong process, good nutrition and health practices must be applies throughout life. This basis will become effective only when the present image of the aged improves to the point that younger persons will strive for effective longevity. Fourth, changes in lifestyle to avoid risks have positive value. This basis requires professional and political leadership if it is to become widely adopted. Fifth, acute illnesses and accidents require immediate attention to nutritional and other factors if needless morbidity and mortality are to be avoided. This basis requires far more education of health professionals and lay persons to obviate such tragedies. All these bases are the infastructure for other actions directed at improving the image of today's aged and thereby diminishing the fatalism of younger persons and augumenting their determination to adopt lifestyles compatible with long, active, happy and productive lives.

A fuzzy logic-controlled classifier for use in implantable cardioverter defibrillators.

PURPOSE: Implantable cardioverters defibrillators (ICDs) are increasingly used in the management of life-threatening arrhythmias. Correct recognition of a treatable arrhythmia is crucial to this application. However, the computational power of microprocessors currently used in ICDs limits the range of traditional algorithms available for this application. METHODS: Classification based on fuzzy inference systems (FIS) were trained to recognize different cardiac rhythms (AF, VF, SVT, VT) from the Ann Arbor Electrogram Library. The FIS used were designed using adaptive-network-based fuzzy inference methods to optimize the classification procedure. Only computational techniques suitable for ICD design were used. RESULTS: After pretraining with the ANFIS correct rhythm classification was observed for the rhythms studied. CONCLUSION: In this preliminary study, successful rhythm classification was demonstrated using fuzzy logic techniques. In view of the computational efficiency this may have application in ICD design.
