Myocardial contrast echocardiography: texture analysis for identification of nonperfused versus perfused myocardium.

This study examined texture analysis for objective identification of nonperfused myocardial segments in myocardial contrast echocardiographic (MCE) images. Short-axis MCE images from six open chest pigs after coronary artery ligation were examined. Six of 26 features (low gray level run emphasis, high gray level run emphasis, sum mean, sum variance, coefficient of variance and diagonal variance) demonstrated a significant texture value difference (P < 0.01) between the nonperfused and perfused segments with minimal statistical distribution overlap between the two groups. This study demonstrates that texture features other than mean gray level can objectively distinguish nonperfused from perfused myocardium in MCE images and may thus augment the diagnostic accuracy of current analysis techniques.

Influence of eNOS gene polymorphisms (894G/T; - 786C/T) on postoperative hemodynamics after cardiac surgery.

BACKGROUND: Differences in vascular reactivity have been associated with variable NO release due to 894G/T and -786C/T polymorphisms of the eNOS gene. Carriers of the 894T and -786C alleles are known to have enhanced vascular responsiveness to vasoconstrictor stimulation due to decreased NO generation. Thus, we hypothesized that eNOS gene polymorphism could influence perioperative hemodynamics and catecholamine support in patients undergoing cardiac surgery with CPB. METHODS: In 105 patients undergoing elective CABG with CPB, systemic hemodynamics, cardiac index (CI), systemic and pulmonary vascular resistance indices (SVRI, PVRI) and catecholamine support were measured at baseline and 1 h, 4 h, 10 h and 24 h after CPB. Genotyping for the 894G/T and -786C/T eNOS gene polymorphisms was performed by polymerase chain reaction amplification. Patients were divided according to their genotype (894G/T: GG=group 1, GT and TT=group 2; -786C/T: TT=group 3, CT and CC=group 4). RESULTS: Genotype distribution for 894G/T polymorphism was 41% (GG), 52.4% (GT), 6.6% (TT) and for -786C/T polymorphism 37.1% (TT), 41.9% (CT) and 21% (CC). Pre- and intraoperative characteristics and systemic hemodynamics did not differ between groups. CI, SVRI and PVRI remained unaffected by genotype distribution. Statistical analysis of postoperative data revealed no difference between groups, especially for pharmacologic inotropic or vasopressor support. Also, coexistence of the 894T and -786C alleles had no impact on perioperative variables compared to homozygous 894G and -786T allele carriers. CONCLUSIONS: In contrast to current suggestions, the 894G/T and -786C/T genetic polymorphisms of the eNOS gene do not influence early perioperative hemodynamics after cardiac surgery with CPB.

The combined gracilis and semitendinosus free flap in the rat.

A free-flap model in rats is presented, that consists of gracilis and semitendinosus muscles pedicled on the femoral vessels, in continuation with deep femoral and saphenous vessels. This flap was transferred to the contralateral side in 40 rats and yielded a 95 percent survival rate. The weight of the flaps averaged 1.65 gm, and the mean pedicle length was 20 mm. The flap is reliable, versatile, and may be used as a muscular, musculocutaneous, or osteomusculocutaneous free flap. The gracilis and semitendinosus muscles may be innervated independently as functioning muscle units. In the musculocutaneous flap, each pedicle may be monitored separately by raising two independently vascularized skin islands. The statistical distribution of the origins of the deep femoral vessels was established in 164 groin dissections; two origins of the vessels not previously described are reported here. The volume of the transferable tissue-about three times more than described in previous studies-and the reliability of the flap make it an ideal microsurgical, experimental model.

[Reliability of ultrasound pregnancy screening].

This study investigates the reliability of ultrasonographic screenings for detecting fetal malformations in pregnancy. The data from 1505 screening examinations of pregnant women who underwent routine checks at the Department of Obstetrics of the University of Vienna, were compared with the anomalies diagnosed in the newborn of the same collective. Fetal malformations were diagnosed in 28 screening cases. The statistical distribution of these anomalies is shown for the different organ systems. In 5 newborn malformations were found, which had not been diagnosed sonographically. Another 23 newborn had minor malformations in regions that are not included in the routine screening ultrasound. The results show a high accuracy of the sonographic screening examination, with the exception of the median facial region and the large vessels of the base of the heart. The fact that not all of the cardiac malformations were diagnosed prompts the performance of an extended sonographic inspection of the fetal heart within the framework of routine screening.

Intermolecular electron transfer between coumarin dyes and aromatic amines in Triton-X-100 micellar solutions: evidence for Marcus inverted region.

Photoinduced electron transfer (ET) between coumarin dyes and aromatic amines has been investigated in Triton-X-100 micellar solutions and the results have been compared with those observed earlier in homogeneous medium. Significant static quenching of the coumarin fluorescence due to the presence of high concentration of amines around the coumarin fluorophore in the micelles has been observed in steady-state fluorescence studies. Time-resolved studies with nanosecond resolutions mostly show the dynamic part of the quenching for the excited coumarin dyes by the amine quenchers. A correlation of the quenching rate constants, estimated from the time-resolved measurements, with the free energy changes (DeltaG0) of the ET reactions shows the typical bell shaped curve as predicted by Marcus outer-sphere ET theory. The inversion in the ET rates for the present systems occurs at an exergonicity (-DeltaG0) of approximately 0.7-0.8 eV, which is unusually low considering the polarity of the Palisade layer of the micelles where the reactants reside. Present results have been rationalized on the basis of the two dimensional ET model assuming that the solvent relaxation in micellar media is much slower than the rate of the ET process. Detailed analysis of the experimental data shows that the diffusional model of the bimolecular quenching kinetics is not applicable for the ET reactions in the micellar solutions. In the present systems, the reactions can be better visualized as equivalent to intramolecular electron transfer processes, with statistical distribution of the donors and acceptors in the micelles. A low electron coupling (Vel) parameter is estimated from the correlation of the experimentally observed and the theoretically calculated ET rates, which indicates that the average donor--acceptor separation in the micellar ET reactions is substantially larger than for the donor--acceptor contact distance. Comparison of the Vel values in the micellar solution and in the donor--acceptor close contact suggests that there is an intervention of a surfactant chain between the interacting donor and acceptor in the micellar ET reaction.

Detecting dynamical nonstationarity in time series data.

Nonlinear time series analysis is becoming an ever more powerful tool to explore complex phenomena and uncover underlying patterns from irregular data recorded from experiments. However, the existence of dynamical nonstationarity in time series data causes many results of such analysis to be questionable and inconclusive. It is increasingly recognized that detecting dynamical nonstationarity is a crucial precursor to data analysis. In this paper, we present a test procedure to detect dynamical nonstationarity by directly inspecting the dependence of nonlinear statistical distributions on absolute time along a trajectory in phase space. We test this method using a broad range of data, chaotic, stochastic and power-law noise, both computer-generated and observed, and show that it provides a reliable test method in analyzing experimental data. Low-energy impact of X-(H2O)n (X = Cl,I) onto solid surface.

We investigated dissociation of X-(H2O)n (X = Cl, I, n = 13-31) by the impact onto a (La0.7Ce0.3)B6(100) surface at a collision energy Ecol of 1-5 eV per water molecule in a tandem time-of-flight mass spectrometer equipped with a translation-energy analyzer. The mechanism of the dissociation was elucidated on the basis of the measurements of the mass spectrum and the translational energies of the product anions, X-(H2O)m (m = 0-4), scattered from the surface. It was concluded that (1) the parent cluster anion impacted on the surface undergoes dissociation on the surface under quasiequilibrium with its characteristic time varying with Ecol and n, and (2) the total collision energy introduced is partitioned preferentially to the translational motions of the products on the surface and to the rotational, the vibrational, and the lattice vibrational motions (surface) in this order. The quasiequilibrium model is applicable, even at the collision energy as low as 1 eV, because the translational modes are found to be statistically distributed while the other modes are not much populated by dynamical and energetics limitation.

Circular dichroism effect for linear molecules induced by a resonant circularly polarized pumping optical field.

In this paper we propose and discuss the laser-induced circular dichroism (LICD) effect, which is expected to occur in linear molecules pumped by a strong circular resonant light beam. The effect is to be detected via the absorption of a weak circularly polarized probe beam on another transition. Analogous to the external magnetic field in magnetic circular dichroism the resonant circular polarized pumping optical field can induce the nonzero antisymmetric rotational polarizabilities of a linear molecule, and cause the LICD effect. LICD contains three distinct contributions from M-dependent splittings of the sublevels mid R:JM due to the ac Stark effect, from the differences of Boltzmann statistical distributions among the ground state sublevels mid R:JM due to the ac Stark splittings, and from the changes of occupation probability in rotational sublevels mid R:JM due to the pumping effect. The fundamental formulas for the above three terms of LICD have been deduced by the density matrix method. As an example, the LICD for CO molecules have been calculated. The results indicate that in comparison with the rotationally resolved magnetic vibrational circular dichroism experiment, LICD may be measurable and form a basis of a different kind of CD spectroscopy.

Isotropic periodic sum: a method for the calculation of long-range interactions.

This work presents an accurate and efficient approach to the calculation of long-range interactions for molecular modeling and simulation. This method defines a local region for each particle and describes the remaining region as images of the local region statistically distributed in an isotropic and periodic way, which we call isotropic periodic images. Different from lattice sum methods that sum over discrete lattice images generated by periodic boundary conditions, this method sums over the isotropic periodic images to calculate long-range interactions, and is referred to as the isotropic periodic sum (IPS) method. The IPS method is not a lattice sum method and eliminates the need for a reciprocal space sum. Several analytic solutions of IPS for commonly used potentials are presented. It is demonstrated that the IPS method produces results very similar to that of Ewald summation, but with three major advantages, (1) it eliminates unwanted symmetry artifacts raised from periodic boundary conditions, (2) it can be applied to potentials of any functional form and to fully and partially homogenous systems as well as finite systems, and (3) it is more computationally efficient and can be easily parallelized for multiprocessor computers. Therefore, this method provides a general approach to an efficient calculation of long-range interactions for various kinds of molecular systems.

Pseudorotation-driven dynamical structure of the tropyl radical.

Despite intensive studies of the neutral tropyl radical, none of its structure, energetics, and vibrational modes are still clear. This system has puzzled scientists for over a decade since one vibrational mode frequency sharply varies from imaginary number 3000i cm-1 to the real number 6000 cm-1, depending on the calculation methods employed. We find that the origin of this peculiar mode is due to the pseudorotation (omegairot) involved in the interconversion of two nearly isoenergetic Jahn-Teller configurations (elongated structure 2B1 and compressed structure 2A2 with C2v symmetry). Here, we first report that this interconversion is not via D7h or C2v symmetry configuration but via Cs symmetry (i.e., by changing the C2v axis). This interconversion barrier is found negligibly small. Thus, the two conformers are considered to be not two different structures but a dynamically identical structure with partial quantum statistical distributions on the potential energy surface. Owing to the nearly barrierless pseudorotation, the overall structure in a short time scale (less than femtosecond) would be Cs-like between 2A2 and 2B1 configurations with small fluctuation of bond distances. However, the dynamical transitions between the 2B1 and 2A2 configurations via 14 different pseudorotation pathways would make the tropyl radical have the effective D7h structure in either a nonshort time scale (greater than femtosecond) or at nonlow temperatures, which explains the high temperature electron spin resonance experiments.

Inhibited cell growth and protein functional changes from an editing-defective tRNA synthetase.

The genetic code is established in aminoacylation reactions catalyzed by aminoacyl-tRNA synthetases. Many aminoacyl-tRNA synthetases require an additional domain for editing, to correct errors made by the catalytic domain. A nonfunctional editing domain results in an ambiguous genetic code, where a single codon is not translated as a specific amino acid but rather as a statistical distribution of amino acids. Here, wide-ranging consequences of genetic code ambiguity in Escherichia coli were investigated with an editing-defective isoleucyl-tRNA synthetase. Ambiguity retarded cell growth at most temperatures in rich and minimal media. These growth rate differences were seen regardless of the carbon source. Inclusion of an amino acid analogue that is misactivated (and not cleared) diminished growth rate by up to 100-fold relative to an isogenic strain with normal editing function. Experiments with target-specific antibiotics for ribosomes, DNA replication, and cell wall biosynthesis, in conjunction with measurements of mutation frequencies, were consistent with global changes in protein function caused by errors of translation and not editing-induced mutational errors. Thus, a single defective editing domain caused translationally generated global effects on protein functions that, in turn, provide powerful selective pressures for maintenance of editing by aminoacyl-tRNA synthetases.

Crystal structures and mutational analysis of amFP486, a cyan fluorescent protein from Anemonia majano.

Fluorescent proteins isolated from coral reef organisms can be roughly grouped into four color classes by emission, cyan, green, yellow, and red. To gain insight into the structural basis for cyan emission, the crystal structure of amFP486 (lambda(em)max = 486 nm) was determined by molecular replacement, and the model was refined at 1.65-A resolution. The electron density map reveals a chromophore formed from the tripeptide sequence -K-Y-G- that is indistinguishable from that of GFP (lambda(em)max = 509 nm). However, the chromophore environment closely parallels those of the yellow- and red-shifted homologs zFP538, DsRed, and eqFP611. Mutagenesis was performed for Glu-150, Ala-165, His-199, and Glu-217, which are immediately adjacent to the chromophore. His-199 and Ala-165 are key side chains responsible for the blue shift, presumably by localizing chromophore charge density on the phenolate moiety. Furthermore, in the H199T mutant the fluorescence quantum yield is reduced by a factor of approximately 110. The crystal structures of H199T (lambda(em)max = 515 nm) and E150Q (lambda(em)max = 506 nm) were determined. Remarkably, the H199T structure reveals that the stacking interaction of His-199 with the chromophore also controls the fluorescence efficiency, because the chromophore is statistically distributed in a 1:1 ratio between cis (fluorescent) and trans (nonfluorescent) conformations.

Functional conformational motions in the turnover cycle of cholesterol oxidase.

Reexamining experimental data of single-molecule fluorescence correlation spectroscopy for cholesterol oxidase, we find that the existing Michaelis-Menten models with dynamical disorder cannot explain strong correlations between subsequent turnover cycles revealed in the diagonal feature in the joint statistical distribution of adjacent "on" times of this enzyme. We suggest that functional conformational motions representing ordered sequences of transitions between a set of conformational substates are involved, along with equilibrium conformational fluctuations in the turnover cycle of cholesterol oxidase. A two-channel model of single-enzyme dynamics, including a slow functional conformational motion in one of the channels, is proposed that allows us to reproduce such strong correlations.

A simulation-based approach to forecasting the next great San Francisco earthquake.

In 1906 the great San Francisco earthquake and fire destroyed much of the city. As we approach the 100-year anniversary of that event, a critical concern is the hazard posed by another such earthquake. In this article, we examine the assumptions presently used to compute the probability of occurrence of these earthquakes. We also present the results of a numerical simulation of interacting faults on the San Andreas system. Called Virtual California, this simulation can be used to compute the times, locations, and magnitudes of simulated earthquakes on the San Andreas fault in the vicinity of San Francisco. Of particular importance are results for the statistical distribution of recurrence times between great earthquakes, results that are difficult or impossible to obtain from a purely field-based approach.

Radiationless relaxation in "large" molecules: Experimental evidence for preparation of true molecular eigenstates and Born-Oppenheimer states by a coherent light source.

Photon absorption and emission by molecules that undergo radiationless transitions are examined using the single modes of lasers having well-defined coherence properties. Contrary to the usual beliefs, where it is assumed that the molecule is prepared in a Born-Oppenheimer singlet state and then "crosses-over" to other states (vibrationally "hot" singlets and/or triplets), it is shown experimentally that the true eigenstates of the molecule can be prepared, even in "large" molecules, if the laser correlation time is relatively long and the molecular relaxation is made slow. On the other hand, lasers with short (psec) correlation time have yielded effectively the singlet Born-Oppenheimer state, which has a much shorter lifetime than the true eigenstates. Effects of magnetic fields and temperature are also reported. The former changes the amount of mixing amongst the Born-Oppenheimer states. The latter, on the other hand, swings the molecule from being "small" (i.e., sparse vibronic structure with long lifetimes) to being "large" (i.e., dense statistical distribution of levels) since the relaxation between levels is very effective at high temperatures. Finally, the results of this work show that the words fluorescence and phosphorescence in their strict meaning are misleading if the true eigenstates, which may contain both singlet and triplet character, are prepared.

Origin of noncoding DNA sequences: molecular fossils of genome evolution.

The total amount of noncoding sequences on chromosomes of contemporary organisms varies significantly from species to species. We propose a hypothesis for the origin of these noncoding sequences that assumes that (i) an approximately equal to 0.55-kilobase (kb)-long reading frame composed the primordial gene and (ii) a 20-kb-long single-stranded polynucleotide is the longest molecule (as a genome) that was polymerized at random and without a specific template in the primordial soup/cell. The statistical distribution of stop codons allows examination of the probability of generating reading frames of approximately equal to 0.55 kb in this primordial polynucleotide. This analysis reveals that with three stop codons, a run of at least 0.55-kb equivalent length of nonstop codons would occur in 4.6% of 20-kb-long polynucleotide molecules. We attempt to estimate the total amount of noncoding sequences that would be present on the chromosomes of contemporary species assuming that present-day chromosomes retain the prototype primordial genome structure. Theoretical estimates thus obtained for most eukaryotes do not differ significantly from those reported for these specific organisms, with only a few exceptions. Furthermore, analysis of possible stop-codon distributions suggests that life on earth would not exist, at least in its present form, had two or four stop codons been selected early in evolution.

Solvent reorganizational red-edge effect in intramolecular electron transfer.

Polar solvents are characterized by statistical distributions of solute-solvent interaction energies that result in inhomogeneous broadening of the solute electronic spectra. This allows photoselection of the high interaction energy part of the distribution by excitation at the red (long-wavelength) edge of the absorption bands. We observe that intramolecular electron transfer in the bianthryl molecule from the locally excited (LE) to the charge-transfer (CT) state, which requires solvent relaxation and does not occur in vitrified polar solutions, is dramatically facilitated in low-temperature propylene glycol glass by the red-edge excitation. This allows one to obtain spectroscopically the pure CT form and observe its dependence upon the relaxational properties of the solvent. A qualitative potential model of this effect is presented.

Portion-mixing peptide libraries of quenched fluorogenic substrates for complete subsite mapping of endoprotease specificity.

A solid-phase assay for the complete subsite mapping of the active site of endoproteases has been developed. A library of resin-bound protease substrates was synthesized both on kieselguhr-supported polyamide resin and on a polyethylene glycol-poly-(N,N-dimethylacrylamide) copolymer type of resin that allows proteases to diffuse into the interior and perform their catalytic activity. Anthranilic acid and 3-nitrotyrosine were used as an efficient donor-acceptor pair for the resonance energy transfer. The synthesis was performed in a manual library generator that allows simple wet mixing of the beads and parallel washing procedures. After treatment with subtilisin Carlsberg, fluorescing beads were collected and subjected to peptide sequencing, affording the preferred sequences, their cleavage bond, and a semiquantitative estimation of the turnover. A statistical distribution of preferred amino acids was obtained for each subsite. The result was compared with data from kinetic studies in solution.
