A logical analysis of the process of T cell activation: different consequences depending on the state of CD28 engagement.

The adaptive immune system is a complex organized action of several immune cell types like, T cells, B cells, dendritic cells, mast cells, and their ability to recognize self and foreign molecular information. Based on logical analysis, a model has been developed that describes TCR-ligand association coupled to intracellular signaling events that result in a proliferation signal. The model demonstrates that after TCR-ligand binding, the activation of tyrosine kinases in one of the paths leads to oscillations between the subsequent states of activation and deactivation of Ca(2+) initiation. In our studies the effect of costimulation on the primary signal has also been explored. Analysis reveals that costimulation increases by more than 2.5 fold the number of paths rendering a cell proliferation signal compared to the outcome when costimulation is blocked. Traversal of 97% of these paths attains a costimulation threshold of activation. We also examined a hypothesis that couples the primary signal and costimulation by modeling costimulation to act as an inhibitor on the Inhibitor proteins. Using this hypothesis our analysis showed a 25% increase in the number of paths leading to cell proliferation in comparison to when costimulation is blocked. Our model also reveals that this hypothesis actually decrease by approximately 50% the number of paths attaining cell proliferation compared to the number of available paths leading to cell proliferation when costimulation does not act as an inhibitor on Inhibitor proteins. This suggests that costimulation influences cell proliferation by providing a greater diversity of paths that converge to this state. However, costimulation should be thought independent of its regulatory interaction with the inhibitor proteins.

Antigenic variation and cytoadhesion in Babesia bovis and Plasmodium falciparum: different logics achieve the same goal.

Babesia bovis is a protozoal hemoparasite of cattle which behaves in certain crucial respects like Plasmodium falciparum, despite being phylogenetically distant and having many differences in its life cycle. The shared behavioral attributes of rapid antigenic variation and cytoadhesion/sequestration are thought to contribute significantly to immune evasion, establishment of persistent infections, and disease pathology. Although differing in their genetic and biochemical strategies for achieving these behaviors, information from studies of each parasite may further our understanding of the overall host-parasite interaction. In this review we contrast the molecular basis and 'genetic logic' for these critical behaviors in the two parasites, with emphasis on the biology of B. bovis.

Changing the logic of therapeutic angiogenesis for ischemic disease.

The worldwide epidemic of ischemic disease urgently requires innovative treatments. Recently, therapeutic angiogenesis has emerged as a noninvasive supply-side approach, aimed at promoting neovascularization in underperfused tissues through the local delivery of angiogenic growth factors. Successful preclinical studies paved the way for the first clinical trials, with single growth factors given as recombinant proteins or genes. However, clinical results have not matched the initial promises. Our opinion is that the logic of therapeutic angiogenesis needs profound revision. Here, we introduce the concept that pleiotropic agents can stimulate the healing of all the components of ischemic tissue. We also propose prophylactic interventions to delay vascular senescence. The optimization of therapeutic angiogenesis will open unprecedented opportunities for the care of life-threatening ischemic disease.

Metabolic network simulation using logical loop algorithm and Jacobian matrix.

A novel method to accomplish efficient numerical simulation of metabolic networks for flux analysis was developed. The only inputs required are the set of stoichiometric balances and the atom mapping matrices of all components of the reaction network. The latter are used to automatically calculate isotopomer mapping matrices. Using the symbolic toolbox of MATLAB the analytical solution of the stoichiometric balance equation system, isotopomer balances and the analytical Jacobian matrix of the total set of stoichiometric and isotopomer balances are created automatically. The number of variables in the isotopomer distribution equation system is significantly reduced applying modified isotopomer mapping matrices. These allow lumping of several consecutive isotopomer reactions into a single one. The solution of the complete system of equations is improved by implementing an iterative logical loop algorithm and using the analytical Jacobian matrix. This new method provided quick and robust convergence to the root of such equation systems in all cases tested. The method was applied to a network of lysine producing Corynebacterium glutamicum. The resulting equation system with the dimension of 546 x 546 was directly derived from 12 isotopomer balance equations. The results obtained yielded identical labeling patterns for metabolites as compared to the relaxation method.

Computerized interpretation of laboratory tests: an overview of systems, basic principles and logic techniques.

The ever-increasing volume and complexity of laboratory testing demands that interpretive reporting schemes be initiated. However, because of the massive volume of laboratory data, computers must be employed in this task. To design such programs, a clear understanding of the diagnostic process is required. There are numerous factors which must be respected for reports to be designed in an optimal fashion. Reports can vary in complexity from simple normal range listings to elaborate mathematical modelling of physiologic processes. A variety of well-studied logic techniques can be employed. These features have been studied during the development of the LABDOC computerized reporting system.

PID gain scheduling using fuzzy logic.

A simple, yet robust and stable alternative to proportional, integral, derivative (PID) gain scheduling is developed using fuzzy logic. This fuzzy gain scheduling allows simple online duplication of PID control and the online improvement of PID control performance. The method is demonstrated with a physical model where PID control performance is improved to levels comparable to model predictive control. The fuzzy formulation is uniquely characterized by; (i) one fuzzy input variable involving the PID manipulated variable, (ii) two parameters to be tuned, while previously tuned PID parameters are retained, and (iii) a gain scheduling differential equation which relates the fuzzy and conventional PID manipulated variables and enables fuzzy gain scheduling.

Fuzzy logic sliding mode control for command guidance law design.

Recently, the combination of sliding mode and fuzzy logic techniques has emerged as a promising methodology for dealing with nonlinear, uncertain, dynamical systems. In this paper, a sliding mode control algorithm combined with a fuzzy control scheme is developed for the trajectory control of a command guidance system. The acceleration command input is mathematically derived. The proposed controller is used to compensate for the influence of unmodeled dynamics and to alleviate chattering. Simulation results show that the proposed controller gives good system performance in the face of system parameters variation and external disturbances. In addition, they show the effectiveness of the proposed missile guidance law against different engagement scenarios where the results demonstrate better performance over the conventional sliding mode control.

A simplified type-2 fuzzy logic controller for real-time control.

Increasingly, genetic algorithms (GAs) are used to optimize the parameters of fuzzy logic controllers (FLCs). Although GAs provide a systematic design approach, the optimization process is generally performed off-line using a plant model. Differences between the model and physical plant may result in unsatisfactory control performance when the FLCs are deployed in practice. Type-2 FLCs are an attractive alternative because they can better cope with modeling uncertainties. Unfortunately, type-2 FLCs are computationally intensive. This paper presents a simplified type-2 FLC that is suitable for real-time applications. The key idea is to only replace some critical type-1 fuzzy sets by type-2 sets. Experimental results indicate that the proposed simplified type-2 FLC is as robust as a conventional type-2 FLC, while lowering the computational cost.

Improving immunization of programmable logic controllers using weighted median filters.

This paper addresses the problem of improving immunization of programmable logic controllers (PLC's) to electromagnetic interference with impulsive characteristics. A filtering structure, based on weighted median filters, that does not require additional hardware and can be implemented in legacy PLC's is proposed. The filtering operation is implemented in the binary domain and removes the impulsive noise presented in the discrete input adding thus robustness to PLC's. By modifying the sampling clock structure, two variants of the filter are obtained. Both structures exploit the cyclic nature of the PLC to form an N-sample observation window of the discrete input, hence a status change on it is determined by the filter output taking into account all the N samples avoiding thus that a single impulse affects the PLC functionality. A comparative study, based on a statistical analysis, of the different filters' performances is presented.

Why every renal mass is not always a surgical lesion, the need for an orderly, logical, diagnostic approach.

The fact that approximately 95 per cent of asymptomatic renal masses are benign is a compelling reason for the streamlined diagnostic approach which is described herein. Within the confines of these guidelines for the study of renal masses, when proceeding from simple to complex methods of evaluation, one should always consider the age of the patient, the status of the cardiovascular system, the radiologic appearance of the mass on drip infusion nephrotomography and the results of renal echography as qualifying determinants and then propose the logical sequence of individualized studies under the best possible circumstances.

Generating protein three-dimensional fold signatures using inductive logic programming.

Inductive logic programming (ILP) has been applied to automatically discover protein fold signatures. This paper investigates the use of topological information to circumvent problems encountered during previous experiments, namely (1) matching of non-structurally related secondary structures and (2) scaling problems. Cross-validation tests were carried out for 20 folds. The overall estimated accuracy is 73.37+/-0.35%. The new representation allows us to process the complete set of examples, while previously it was necessary to sample the negative examples. Topological information is used in approximately 90% of the rules presented here. Information about the topology of a sheet is present in 63% of the rules. This set of rules presents characteristics of the overall architecture of the fold. In contrast, 26% of the rules contain topological information which is limited to the packing of a restricted number of secondary structures, as such, the later set resembles those found in our previous studies.

Modelling protein side-chain conformations using constraint logic programming.

Side-chain placement is an important sub-task in protein modelling. Selecting conformations for side-chains is a difficult problem because of the large search space to be explored. This problem can be addressed using constraint logic programming (CLP), which is an artificial intelligence technique developed to solve large combinatorial search problems. The side-chain placement problem can be expressed as a CLP program in which rotamer conformations are used as values for finite domain variables, and bad steric contacts involving rotamers are represented as constraints. This paper introduces the concept of null rotamers, and shows how these can be used in implementing a novel iterative approach. We present results that compare the accuracy of models constructed using different rotamer libraries and different domain variable enumeration heuristics. The results obtained using this CLP-based approach compare favourably with those obtained by other methods.

Fuzzy logic model of Langmuir probe discharge data.

Plasma models are crucial to gain physical insights into complex discharges as well as to optimizing plasma-driven processes. As an alternative to physical model, a qualitative model was constructed using adaptive fuzzy logic called adaptive network fuzzy inference system (ANFIS). Prediction performance of ANFIS was evaluated on two sets of experimental discharge data. One referred to as hemispherical inductively coupled plasma (HICP) was characterized with a 2(4) full factorial experiment, in which the factors that were varied include source power, pressure, chuck position, and Cl2 flow rate. The other called multipole ICP was characterized by performing a 3(3) full factorial experiment on the factors, including source power, pressure, and Ar flow rate. Trained ANFIS models were tested on eight and 16 experiments not pertaining to previous training data for HICP and MICP, respectively. Plasma attributes modeled include electron density. electron temperature, and plasma potential. The performance of ANFIS was optimized as a function of a type of membership function, number of membership function, and two learning factors. The number of membership functions was different depending on the type of plasma data and employing too large number of membership functions resulted in a drastic degradation in prediction performances. Optimized ANFIS models were compared to statistical regression models and demonstrated improved predictions in all comparisons.

Humicola insolens cellobiose dehydrogenase: cloning, redox chemistry, and "logic gate"-like dual functionality.

1Cellobiose dehydrogenase is a hemoflavoenzyme that catalyzes the sequential electron-transfer from an electron-donating substrate (e.g. cellobiose) to a flavin center, then to an electron-accepting substrate (e.g. quinone) either directly or via a heme center after an internal electron-transfer from the flavin to heme. We cloned the dehydrogenase from Humicola insolens, which encodes a protein of 761 amino acid residues containing an N-terminal heme domain and a C-terminal flavin domain, and studied how the catalyzed electron transfers are regulated. Based on the correlation between the rate and redox potential, we demonstrated that with a reduced flavin center, the enzyme, as a reductase, could export electron from its heme center by a "outer-sphere" mechanism. With the "resting" flavin center, however, the enzyme could have a peroxidase-like function and import electron to its heme center after a peroxidative activation. The dual functionality of its heme center makes the enzyme a molecular "logic gate", in which the electron flow through the heme center can be switched in direction by the redox state of the coupled flavin center.

Problem solving and logical reasoning in the macaque monkey.

This study focuses on the performances of monkeys in a spatial problem-solving task that involves working memory. Two monkeys had to find, by trial-and-error, the touching order of 2 or 3 targets in a set of 3 or 4 fixed spatial targets. When a solution was found and performed 6 times, the order was changed and the animal had to resume a new search within the same set of targets. Thus, in a training session, many searches (up to 60) could be initialised. The data show that the animals conducted a methodical search for the hidden order and found the solution in a minimal number of trials. We conclude that the monkey is able to construct complex cognitive structures, similar to logical reasoning, to solve spatial problems of this type.

A logic-based dynamical theory for a genesis of biological threshold.

To help the study of constructing a formal neuron by computer, we propose a logic-based dynamical theory for a genesis of the biological threshold which specific proteins, such as ion channel proteins, or their networks can produce. By viewing such a protein or a protein network as a computational machine, the statements concerning the states of reaction chains which eventually activate or inactivate the protein are treated. By introducing dynamical systems, associated with an inference process based on statements with continuous truth values, we investigated invariant characters of such dynamics and we obtained a sigmoidal function for an invariant distribution function of the truth values. The domain of solutions of the functional equations regarded as representing the self-description of proteins or protein networks as a machine indicates the emergence of a threshold, namely the realization of dyadic value, 0 or 1, based on the continuous truth values. The results obtained may highlight the mechanism of neuronal threshold in a framework which differs from population dynamics. The derived dynamical systems may also provide a simple model of 'demon' rectifying the thermal fluctuations to drive unidirectional movements.

Use of a program logic model to guide the development of a strategic plan for Wellington County Hospitals Network.

This article describes how the Wellington County Hospitals Network successfully used a program logic model as a decision-making framework to guide the development of the Network's first strategic plan. The advantages and disadvantages of this approach to the development of a strategic plan and identification of short-term priorities for action by the Network are discussed.

Estimates of Storage Capacity of Multilayer Perceptron with Threshold Logic Hidden Units.

We estimate the storage capacity of multilayer perceptron with n inputs, h(1) threshold logic units in the first hidden layer and 1 output. We show that if the network can memorize 50% of all dichotomies of a randomly selected N-tuple of points of R(n) with probability 1, then N</=2(nh(1)+1), while at 100% memorization N</=nh(1)+1. Furthermore, if the bounds are reached, then the first hidden layer must be fully connected to the input. It is shown that such a network has memory capacity (in the sense of Cover) between nh(1)+1 and 2(nh(1)+1) input patterns and for the most efficient networks in this class between 1 and 2 input patterns per connection. Comparing these results with the recent estimates of VC-dimension we find that in contrast to a single neuron case, the VC-dimension exceeds the capacity for a sufficiently large n and h(1). The results are based on the derivation of an explicit expression for the number of dichotomies which can be implemented by such a network for a special class of N-tuples of input patterns which has a positive probability of being randomly chosen.
