Accurate STR allele designations at the FGA and vWA loci despite primer site polymorphisms.

Polymerase chain reaction (PCR)-based STR DNA typing systems are used extensively in the field of human identification. Under optimal PCR conditions, the amplicon yield from both alleles of an STR locus is expected to be approximately equivalent. However, it is reasonable to expect that rare genomic sequence polymorphisms will co-localize with well-designed primer sets and induce allele imbalance or "dropouts". Two samples were identified in the course of genotyping thousands of individuals with AmpF/STR Profiler Plus that showed strong disparity in amplitude peak height of heterozygous peaks at the loci vWA and FGA. These samples were reamplified at reduced annealing temperature in an attempt to balance the peak heights. Nucleotide sequencing documented polymorphisms at the PCR primer binding sites of the affected alleles. The results indicate that reducing the annealing temperature to improve primer-binding efficiency at the mismatch and employing an alternative multiplex enhanced the data from both samples. Reducing annealing temperatures could provide a simple general solution to improving data quality for samples where polymorphisms are suspected to cause allele imbalance. Finally, we report on additional polymorphisms surrounding the vWA locus in a genetically diverse population.

A study on the effects of degradation and template concentration on the amplification efficiency of the STR Miniplex primer sets.

In forensic DNA analysis, the samples recovered from the crime scene are often highly degraded leading to poor PCR amplification of the larger sized STR loci. To avoid this problem, we have developed STR markers with redesigned primer sequences called "Miniplexes" to produce smaller amplicons. To assess the effectiveness of these kits, we have tested these primer sets with enzymatically degraded DNA and compared the amplifications to a commercial kit. We also conducted sensitivity and peak balance studies of three Miniplex sets. Lastly, we report a case study on two human skeletal remain samples collected from different environmental conditions. In both types of degraded DNA, the Miniplex primer sets were capable of producing more complete profiles when compared to the larger sized amplicons from the commercial kit. Correct genotypes were obtained at template concentrations as low as 31 pg/25 microL. Overall, our data confirm that our redesigned primers can increase the probability of obtaining a usable profile in situations where standard kits fail.

[The polymorphism of nine STR loci on the genetic original identification of complete hydatidiform mole].

To explore the genetic origin of hydatidiform mole (CHM), 33 cases of CHM were collected mainly from Harbin Red Cross Central hospital from 1998.6 to 2001.5 and studied by multiplex-PCR, products were separated using denaturing polyacrylamide gel and were detected by silver stain for 9 different STR loci analysis. Among 33 samples of CHM, DNA from only paternal origin was found in 27 cases (81.8%, 27/33), and from both parents in 6 cases (18.2%, 6/33); and in the former, the homozygous CHM and the heterozygous CHM were 22 cases (66.7%, 22/33) and 5 cases (15.1%, 5/33), respectively. There was difference between analysis of microsatellite DNA polymorphism and pathological diagnosis in hydatidiform moles' classification. The results suggest that the analysis of 9 polymorphic STR loci is suitable for genetic original identification of hydatidiform moles.

[STR and RFLP polymorphism in paternity determination based on family investigation].

This paper shows a paternity examination of a deceased putative father carried out on the basis of his family investigation. Statistical evaluation proved the defendant's paternity using STR and RFLP analyses with the probability of more than 99,999% (PI > 100 000). The restriction analysis has proven considerably more informative than the amplification analysis, which means seven RFLP markers correspond with the similar paternity indices of the fifteen STR markers.

[Genetic relationship between minorities in Guangxi by STR markers].

OBJECTIVE: To determine the molecular genetic relationship of minorities and sub-population in Guangxi area. METHODS: Six stable STRs (D3S1358, vWA, FGA, D5S818, D13S317 and D7S820) were selected as genetic markers. STR data of Zhuang (Yangshuo) and Yao(Wantian) were genotyped from blood samples by ABI377 sequencer. STR data of another 12 ethnic groups in Guangxi were collected from publications. Hardy-Weinberg equilibrium was evaluated and H, PIC, DP and PPE were computed. The genetic distances between different populations were calculated using Nei's method and clustering analysis was done by average linkage between the groups. We drew their phylogenetic tree using UPGMA. RESULTS: The alleles of 6 STRs in the 15 populations of Guangxi conformed with Hardy-Weinberg equilibrium. H was distributed in 0.6482-0.9299; PIC in 0.5706-0.8662; DP in 0.8258-0.9706, and PPE in 0. 4215-0.9917. Genetic distance between Jing of Guangxi and Jing in Dongxing was minimum (0.0007) in the 15 populations, while genetic distance between Guangxi Gelao and Wantian Yao was maximal (0.2391). The phylogenetic tree was similar to the results of clustering analysis and all the 15 populations were clustered into 2 groups. CONCLUSION: The results indicate that the H, PIC, DP and PPE of 6 STRs in the 15 Guangxi populations are comparatively high. There is gene flow in some groups, but several minorities are relatively separated.

Informativeness of the CODIS STR loci for admixture analysis.

Population admixture (or ancestry) is used as an approach to gene discovery in complex diseases, particularly when the disease prevalence varies widely across geographic populations. Admixture analysis could be useful for forensics because an indication of a perpetrator's ancestry would narrow the pool of suspects for a particular crime. The purpose of this study was to use Fisher's information to identify informative sets of markers for admixture analysis. Using published founding population allele frequencies we test three marker sets for efficacy for estimating admixture: the FBI CODIS Core STR loci, the HGDP-CEPH Human Genome Diversity Cell Line Panel and the set of 39 ancestry informative SNPS from the Shriver lab at Pennsylvania State University. We conclude that the FBI CODIS Core STR set is valid for admixture analysis, but not the most precise. We recommend using a combination of the most informative markers from the HGDP-CEPH and Shriver loci sets.

[Distribution of STR locus DXS8027 polymorphism in the Han population in Qinba mountain areas].

To investigate the genetic polymorphism at DXS8027 STR locus for Han population in Qinba Mountain Areas and construct a preliminary population genetics database for this locus. We collected 550 venous blood samples from unrelated Han individuals of the Qinba Mountain Areas, Blood was treated with anticoagulant EDTA, and genomic DNA was obtained by phenol-chloroform extraction. Target fragments for the DXS8027 were amplified by PCR, separated on 8% non-denaturing polyacrylamide gel. electrophoresis and stained with 0.1% silver nitrate (AgNO3). Nine alleles were observed among the total samples, and the allele frequencies were in accordance with Hardy-Weinberg equilibrium (P>0.05) with relatively high heterozygosity (Het=0.7968). The results showed that there was a significant difference in the distribution of DXS8027 allele frequency between males and females (Chi 2=30.242, P<0.01), but the difference was not significant in the same gender groups of the two areas (Chi 2=4.703, P >0.05; Chi 2=14.952, P >0.05), or between the two areas regardless of gender (Chi 2=15.2, P >0.05). There was a very significant difference in DXS8027 allele frequency in populations of the Qinba Mountain Areas and the European populations, (Chi 2=37.572, P<0.01). It provides database to further study this STR locus in different population.
