Using neural networks as an aid in the determination of disease status: comparison of clinical diagnosis to neural-network predictions in a pedigree with autosomal dominant limb-girdle muscular dystrophy.

Studies of the genetics of certain inherited diseases require expertise in the determination of disease status even for single-locus traits. For example, in the diagnosis of autosomal dominant limb-girdle muscular dystrophy (LGMD1A), it is not always possible to make a clear-cut determination of disease, because of variability in the diagnostic criteria, age at onset, and differential presentation of disease. Mapping such diseases is greatly simplified if the data present a homogeneous genetic trait and if disease status can be reliably determined. Here, we present an approach to determination of disease status, using methods of artificial neural-network analysis. The method entails "training" an artificial neural network, with input facts (based on diagnostic criteria) and related results (based on disease diagnosis). The network contains weight factors connecting input "neurons" to output "neurons," and these connections are adjusted until the network can reliably produce the appropriate outputs for the given input facts. The trained network can be "tested" with a second set of facts, in which the outcomes are known but not provided to the network, to see how well the training has worked. The method was applied to members of a pedigree with LGMD1A, now mapped to chromosome 5q. We used diagnostic criteria and disease status to train a neural network to classify individuals as "affected" or "not affected." The trained network reproduced the disease diagnosis of all individuals of known phenotype, with 98% reliability. This approach defined an appropriate choice of clinical factors for determination of disease status. Additionally, it provided insight into disease classification of those considered to have an "unknown" phenotype on the basis of standard clinical diagnostic methods.

Establishing a practice based primary care research network. The University Family Practice Network in South Australia.

BACKGROUND: Practice based research networks enable the study of primary care problems in a primary care setting. To be successful, our experience indicates that a network will need to incorporate a number of key components. In South Australia, a University Family Practice Network has been established to undertake primary health care research and teaching and to contribute to the general practice workforce. The University Family Practice Network is composed of five practices and is managed jointly by the Department of General Practice, Adelaide University and the South Australian Centre for Rural and Remote Health, Adelaide University and the University of South Australia. OBJECTIVE: This article details the successful establishment of the University Family Practice Network in the hope of providing a model for other universities who may be interested in setting up a practice based research network. DISCUSSION: The characteristics of this network include fractional academic positions for general practitioners, computerised medical records, location in rural and urban sites, regular meetings and the appointment of a research fellow. A number of benefits have arisen since the network's establishment that will assist its future development and sustainability. These include collocation with allied health services, development of local expertise and workforce support.

Probabilistic Boolean Networks: a rule-based uncertainty model for gene regulatory networks.

MOTIVATION: Our goal is to construct a model for genetic regulatory networks such that the model class: (i) incorporates rule-based dependencies between genes; (ii) allows the systematic study of global network dynamics; (iii) is able to cope with uncertainty, both in the data and the model selection; and (iv) permits the quantification of the relative influence and sensitivity of genes in their interactions with other genes. RESULTS: We introduce Probabilistic Boolean Networks (PBN) that share the appealing rule-based properties of Boolean networks, but are robust in the face of uncertainty. We show how the dynamics of these networks can be studied in the probabilistic context of Markov chains, with standard Boolean networks being special cases. Then, we discuss the relationship between PBNs and Bayesian networks--a family of graphical models that explicitly represent probabilistic relationships between variables. We show how probabilistic dependencies between a gene and its parent genes, constituting the basic building blocks of Bayesian networks, can be obtained from PBNs. Finally, we present methods for quantifying the influence of genes on other genes, within the context of PBNs. Examples illustrating the above concepts are presented throughout the paper.

Effect of physiological temperature on the mechanical properties and network structure of biodegradable poly(propylene fumarate)-based networks.

Poly(propylene fumarate) (PPF)-based networks have exhibited increases in mechanical properties during their initial stages of degradation. This study was designed to investigate whether physiological temperatures are the source of this reinforcing behavior by influencing the formation of additional crosslinks within the network. Utilizing a model PPF network formed with the crosslinking agent poly(propylene fumarate)-diacrylate (PPF-DA), cylindrical specimens were stored in an inert environment and conditioned at -20 and 37 degrees C while their mechanical properties and network structure were monitored over a six week period. The PPF/PPF-DA specimens exposed to physiological temperatures showed an increase in compressive modulus from 1674 +/- 88 to 2059 +/- 75 MPa. The double bond conversion improved as well, from 64 +/- 1 to 70 +/- 1%, indicating that crosslinks were being formed in the network. The additional reactivity occurred exclusively with unreacted fumarate bonds. PPF/PPF-DA networks stored at -20 degrees C showed no changes in mechanical properties; however, they increased when subsequently conditioned at 37 degrees C. The results were used to explain that PPF-based networks undergo a biphasic degradation behavior due to the competing hydrolytic degradation and thermal induced crosslinking. In addition, heat treating the networks at higher temperatures can be utilized as a means to further reinforce PPF-based materials.

A functional asymmetry in the Leech Heartbeat Timing Network is revealed by driving the network across various cycle periods.

We tested predictions of a computational model (Hill et al., 2002) of the leech heartbeat timing network. The timing network consists of two segmental oscillators located in the third (G3) and fourth (G4) segmental ganglia. Each oscillator consists of two reciprocally inhibitory oscillator interneurons along with the coordinating interneuron fibers that link them. In the model, the network was driven to cycle periods around the normal period of the network by repeatedly stimulating one of the paired oscillator interneurons in G3 or G4. Here we replicate these experiments in the biological system. The model predicts that the G3 and G4 oscillators can entrain the timing network to periods faster but not slower than the inherent period of the nondriven ("follower") oscillator and that they can do so symmetrically. The biological system can be driven to periods both faster (such that the driven oscillator leads in phase) and slower (such that the driven oscillator lags in phase) than the inherent period of the timing network. Although both oscillators can entrain the network, the G4 oscillator does so over a narrower range of periods. Two differences between the assumptions of the model and the properties of the biological network, spike frequency adaptation in coordinating interneurons and asymmetry in the connections from the oscillator interneurons to the coordinating interneurons, may account for these discrepancies. Individual coordinating interneurons were also able to entrain the oscillators but with little effect of the phase relationship between the oscillators, suggesting that phase relations are determined by properties inherent to the oscillator interneurons.

Neural network based optimal routing algorithm for communication networks.

This paper presents the capability of the neural networks as a computational tool for solving constrained optimization problem, arising in routing algorithms for the present day communication networks. The application of neural networks in the optimum routing problem, in case of packet switched computer networks, where the goal is to minimize the average delays in the communication have been addressed. The effectiveness of neural network is shown by the results of simulation of a neural design to solve the shortest path problem. Simulation model of neural network is shown to be utilized in an optimum routing algorithm known asflow deviation algorithm. It is also shown that the model will enable the routing algorithm to be implemented in real time and also to be adaptive to changes in link costs and network topology.

A locally inhibited lateral neural network: on the fundamental features of a network consisting of neurons with a restricted range of interaction.

A network model that consists of neurons with a restricted range of interaction is presented. The neurons are connected mutually by inhibition weights. The inhibition of the whole network can be controlled by the range of interaction of a neuron. By this local inhibition mechanism, the present network can produce patterns with a small activity from input patterns with various large activities. Moreover, it is shown in simulation that the network has attractors for input patterns. The appearance of attractors is caused by the local interaction of neurons. Thus, we expect that the network not only works as a kind of filter, but also as a memory device for storing the produced patterns. In the present paper, the fundamental features and behavior of the network are studied by using a simple network structure and a simple rule of interaction of neurons. In particular, the relation between the interaction range of a neuron and the activity of input-output patterns is shown in simulation. Furthermore, the limit of the transformation and the size of basin are studied numerically.

MiNEApy: enhancing enrichment network analysis in metabolic networks.

MOTIVATION: Modeling genome-scale metabolic networks (GEMs) helps understand metabolic fluxes in cells at a specific state under defined environmental conditions or perturbations. Elementary flux modes (EFMs) are powerful tools for simplifying complex metabolic networks into smaller, more manageable pathways. However, the enumeration of all EFMs, especially within GEMs, poses significant challenges due to computational complexity. Additionally, traditional EFM approaches often fail to capture essential aspects of metabolism, such as co-factor balancing and by-product generation. The previously developed Minimum Network Enrichment Analysis (MiNEA) method addresses these limitations by enumerating alternative minimal networks for given biomass building blocks and metabolic tasks. MiNEA facilitates a deeper understanding of metabolic task flexibility and context-specific metabolic routes by integrating condition-specific transcriptomics, proteomics, and metabolomics data. This approach offers significant improvements in the analysis of metabolic pathways, providing more comprehensive insights into cellular metabolism. RESULTS: Here, I present MiNEApy, a Python package reimplementation of MiNEA, which computes minimal networks and performs enrichment analysis. I demonstrate the application of MiNEApy on both a small-scale and a genome-scale model of the bacterium Escherichia coli, showcasing its ability to conduct minimal network enrichment analysis using minimal networks and context-specific data. Neural network for control of rearrangeable Clos networks.

Rapid evolution in the field of communication networks requires high speed switching technologies. This involves a high degree of parallelism in switching control and routing performed at the hardware level. The multistage crossbar networks have always been attractive to switch designers. In this paper a neural network approach to controlling a three-stage Clos network in real time is proposed. This controller provides optimal routing of communication traffic requests on a call-by-call basis by rearranging existing connections, with a minimum length of rearrangement sequence so that a new blocked call request can be accommodated. The proposed neural network controller uses Paull's rearrangement algorithm, along with the special (least used) switch selection rule in order to minimize the length of rearrangement sequences. The functional behavior of our model is verified by simulations and it is shown that the convergence time required for finding an optimal solution is constant, regardless of the switching network size. The performance is evaluated for random traffic with various traffic loads. Simulation results show that applying the least used switch selection rule increases the efficiency in switch rearrangements, reducing the network convergence time. The implementation aspects are also discussed to show the feasibility of the proposed approach.

Predicting mortality after coronary artery bypass surgery: what do artificial neural networks learn? The Steering Committee of the Cardiac Care Network of Ontario.

OBJECTIVE: To compare the abilities of artificial neural network and logistic regression models to predict the risk of in-hospital mortality after coronary artery bypass graft (CABG) surgery. METHODS: Neural network and logistic regression models were developed using a training set of 4,782 patients undergoing CABG surgery in Ontario, Canada, in 1991, and they were validated in two test sets of 5,309 and 5,517 patients having CABG surgery in 1992 and 1993, respectively. RESULTS: The probabilities predicted from a fully trained neural network were similar to those of a "saturated" regression model, with both models detecting all possible interactions in the training set and validating poorly in the two test sets. A second neural network was developed by cross-validating a network against a new set of data and terminating network training early to create a more generalizable model. A simple "main effects" regression model without any interaction terms was also developed. Both of these models validated well, with areas under the receiver operating characteristic curves of 0.78 and 0.77 (p > 0.10) in the 1993 test set. The predictions from the two models were very highly correlated (r=0.95). CONCLUSIONS: Artificial neural networks and logistic regression models learn similar relationships between patient characteristics and mortality after CABG surgery.

In vitro cytotoxicity of injectable and biodegradable poly(propylene fumarate)-based networks: unreacted macromers, cross-linked networks, and degradation products.

This study evaluates the in vitro biocompatibility of an injectable and biodegradable polymeric network based on poly(propylene fumarate) (PPF) and the cross-linking agent PPF-diacrylate (PPF-DA). Using a methyl tetrazolium (MTT) assay, the effect of the concentrations of PPF and PPF-DA on the cytotoxicity of its unreacted macromers, cross-linked networks, and degradation products was examined. The influence of network structure properties on cell viability and attachment to the cross-linked material was also investigated. The unreacted macromers exhibited a time- and dose-dependent cytotoxic response that increased with more PPF-DA in the mixture. Conversely, the cross-linked networks formed with more PPF-DA did not demonstrate an adverse response because increases in conversion and cross-linking density prevented the extraction of toxic products. Fibroblast attachment was observed on the PPF/PPF-DA networks with the highest double bond conversions. The degradation products, obtained from the complete breakdown of the networks in basic conditions, displayed a dose-dependent cytotoxic response. These results show that there are concerns regarding the biocompatibility of injectable, biodegradable PPF/PPF-DA networks but also sheds light onto potential mechanisms to reduce the cytotoxic effects.

NetWork: an interactive interface to the tools for analysis of genetic network structure and dynamics.

We designed a Java applet called NetWork which enables a user to interactively construct and visualize a genetic network of interest, and to and to evaluate and explore its dynamics in the framework of a Boolean network model. NetWork displays the mechanism of gene interactions at the level of gene expression and enables the visualization of large genetic networks. NetWork can serve as an interactive interface to tools for the analysis of genetic network structure and behavior.

Medicare program; End Stage Renal Disease Program; redesignation of networks and reorganization of network organizations--HCFA. Final rule.

This final rule revises the requirements in current regulations pertaining to the End-Stage Renal Disease (ESRD) networks and organizations and establishes provisions for new, more efficient network organizations. This rule removes the criteria that define existing networks, removes the requirement that HCFA change designations of ESRD networks through rulemaking, and removes the list of currently-designated networks that now appears in regulations. It is intended that these amendments will increase the efficiency and effectiveness of the ESRD program by instituting a faster process for changing network designations and organizations as program needs arise. These amendments also permit the reduction of the number of existing networks to as few as 14, which is consistent with section 9214 of Pub. L. 99-272, the Consolidated Omnibus Budget Reconciliation Act of 1985 (COBRA).

Influence of network topology and data collection on network inference.

We recently developed an approach for testing the accuracy of network inference algorithms by applying them to biologically realistic simulations with known network topology. Here, we seek to determine the degree to which the network topology and data sampling regime influence the ability of our Bayesian network inference algorithm, NETWORKINFERENCE, to recover gene regulatory networks. NETWORKINFERENCE performed well at recovering feedback loops and multiple targets of a regulator with small amounts of data, but required more data to recover multiple regulators of a gene. When collecting the same number of data samples at different intervals from the system, the best recovery was produced by sampling intervals long enough such that sampling covered propagation of regulation through the network but not so long such that intervals missed internal dynamics. These results further elucidate the possibilities and limitations of network inference based on biological data.

Multi-objective cooperative coevolution of artificial neural networks (multi-objective cooperative networks).

In this paper we present a cooperative coevolutive model for the evolution of neural network topology and weights, called MOBNET. MOBNET evolves subcomponents that must be combined in order to form a network, instead of whole networks. The problem of assigning credit to the subcomponents is approached as a multi-objective optimization task. The subcomponents in a cooperative coevolutive model must fulfill different criteria to be useful, these criteria usually conflict with each other. The problem of evaluating the fitness on an individual based on many criteria that must be optimized together can be approached as a multi-criteria optimization problems, so the methods from multi-objective optimization offer the most natural way to solve the problem. In this work we show how using several objectives for every subcomponent and evaluating its fitness as a multi-objective optimization problem, the performance of the model is highly competitive. MOBNET is compared with several standard methods of classification and with other neural network models in solving four real-world problems, and it shows the best overall performance of all classification methods applied. It also produces smaller networks when compared to other models. The basic idea underlying MOBNET is extensible to a more general model of coevolutionary computation, as none of its features are exclusive of neural networks design. There are many applications of cooperative coevolution that could benefit from the multi-objective optimization approach proposed in this paper.

An overview of networking for physicians and problems of network consulting in remote areas.

For computer networking the most suitable operating systems are UNIX or MS-DOS. As networking software UUCP and TCP/IP are most common. Hardware requirements are derived from the operating system and from the networking software. Low-cost solutions, for example, uuPC, a public domain version of UUCP, require only an 8088 processor and a 2400-baud modem. TCP/IP fares better with more powerful processors and requires permanent lines between the connecting computers. In developing countries the introduction of computer networks is hampered by several factors: lack of foreign exchange, price of hardware and software, unreliable electricity and telephone lines, lack of hardware and software support, large distances to the nearest center, and incompatibilities between existing systems and the network. Important aspects for clinical networking in developing countries include appointment scheduling in the referral hospitals, access to laboratory and pathology results from the central laboratory, and primary health care information such as epidemiologic data. Advanced systems, for example, for image processing, are not yet feasible in developing countries.

Using a feed-forward network to incorporate the relation between attractees and attractors in a generalized discrete Hopfield network.

This paper demonstrates how a feedforward network with constant connection matrices may be used to train a Hopfield style network for pattern recognition. The connection matrix of the Hopfield style network is asymmetric and its diagonal is non-zero. The Hopfield style network referred to as a GDHN is trained to incorporate a relation between attractees and attractors. The attractees represent class samples and the attractors represent class prototypes. The feedforward network is trained using a gradient descent method. Gradients are fed forward in the network to obtain a gradient for a cost function.

Networks in later life: an examination of race differences in social support networks.

Although there has been considerable interest in the effects of social support networks on various health outcomes for older adults, there has been little research directed toward the predictors of networks. In this study, we examine race differences in the determinants of social support network characteristics (size, frequency of interaction with network members, proportion of kin, and amount of support received and given to network members) using data from an older community sample drawn from the North Carolina site of the Established Populations for Epidemiologic Studies of the Elderly (EPESE) focusing on adults sixty-five and older (n = 4124). This research focuses on the extent to which race differences in network dimensions are present and whether these variations can be attributed to varying social structural positions held by African Americans and Whites. The results indicate that several race differences persist even when controlling for social structural variables. The structural argument and future implications are discussed.
