Crystallization and preliminary X-ray analysis of the tumor metastasis factor p37.

P37, an outer-membrane bacterial protein from Mycoplasma hyorhinis, is a molecule whose presence on the surface of many tumor cells correlates highly with increased neoplastic invasivity and metastasis. P37 was overexpressed in Escherichia coli, purified by affinity chromatography and crystallized. Useful single crystals for X-ray diffraction structural studies have been grown by oil-immersion methods from a solution of 40% PEG 4000, 0.1 M ammonium bromide in a 0.1 M citrate buffer at pH 4.0. X-ray diffraction data were collected at the F2 beamline at CHESS with a crystal-to-CCD detector distance of 150 mm, collecting 1 degrees oscillation slices with an exposure time of 30 s per frame. A 212 degrees sweep of data (99.8% completeness) were collected from a single crystal under cryoconditions, with a maximal useful diffraction pattern to 1.8 A resolution. The crystals are shown to be monoclinic and have been assigned to space group P2(1), with unit-cell parameters a = 50.02, b = 67.26, c = 59.89 A, beta = 108.29 degrees and a scaling R(sym) of 0.076 for 34,882 unique reflections. Packing considerations indicate that there is one molecule per asymmetric unit. It is expected that in the near future the structure of p37 will be obtained using phases from traditional heavy-atom isomorphous replacement and/or halide-soak methods. Elucidation of the structure of p37 may be paramount to producing new antibody-based anticancer therapeutic agents.

Crystallization and preliminary crystallographic analysis of a new class of glutathione transferase from nematodes.

Mouse and Heligmosomoides polygyrus constitute a readily manipulated small-animal laboratory model for investigating host-nematode interactions. Two major forms of glutathione transferase (GST) are expressed in H. polygyrus adult worms following primary infection. One of these forms belongs to a new class of GST which has only been found in the nematode phylum and therefore presents a possible target for nematode control. In this study, crystals were obtained of a recombinant representative of this new GST class from H. polygyrus. These crystals belong to the triclinic space group P1, with unit-cell parameters a = 72.7, b = 74.0, c = 88.6 A, alpha = 79.1, beta = 80.1, gamma = 81.5 degrees, and are likely to contain four homodimers in the asymmetric unit. X-ray diffraction data were collected to 1.8 A resolution on station A1 at the Cornell High-Energy Synchrotron Source (CHESS).

Advanced beamline automation for biological crystallography experiments.

An automated crystal-mounting/alignment system has been developed at Lawrence Berkeley National Laboratory and has been installed on three of the protein-crystallography experimental stations at the Advanced Light Source (ALS); it is currently being implemented at synchrotron crystallography beamlines at CHESS, NSLS and the APS. The benefits to using an automounter system include (i) optimization of the use of synchrotron beam time, (ii) facilitation of advanced data-collection techniques, (iii) collection of higher quality data, (iv) reduction of the risk to crystals and (v) exploration of systematic studies of experimental protocols. Developments on the next-generation automounter with improvements in robustness, automated alignment and sample tracking are under way, with an end-to-end data-flow process being developed to allow remote data collection and monitoring.

Towards the measurement of ideal data for macromolecular crystallography using synchrotron sources.

Synchrotron radiation has been used extensively to overcome a variety of technical challenges involved in data collection from macromolecular crystals. The next generation of such sources offer a higher brilliance at much shorter wavelengths than hitherto available. Hence, the quality of X-ray diffraction data from crystals of biological macromolecules will be further improved in terms of reduced systematic and random errors, in conjunction with a very high degree of completeness of, and multiple measurements within, the data set. Real data sets should be able to approach closely the quality of ideal data sets. Tests at CHESS are described of the feasibility of recording protein crystal diffraction patterns at ultra-short wavelengths (lambda = 0.3 A) and very-short wavelengths (lambda = 0.5 A), in monochromatic rotating crystal geometry.

Crystallization and preliminary X-ray analysis of twinned crystals of a chimeric FK506 binding protein 12 and 13 complexed with FK506.

An FKBPI2/13 chimera with the 80s loop of FKBPI3 replacing the corresponding loop in FKBPI2 tightly binds the immunosuppressive agents FK506 and rapamycin and efficiently catalyzes peptidyl-prolyl cis-trans isomerization. However, the chimera's complex with FK506 does not inhibit calcineurin's phosphatase activity [Yang, Rosen & Schreiber (1993). J. Am. Chem. Soc. 115(2), 819-820]. The chimeric protein crystallizes in space group P1 and the crystals are always twinned. The twin composites are related by a twofold twinning axis parallel to the a axis. A resolution data set (1.5 A resolution) for a twinned crystal was collected at CHESS using 0.91 A X-rays and image plates. Preliminary molecular replacement using data between 15 and 3 A and the FKBPI2-FK506 crystal structure as the search model led to a clear solution with a residual of 34.2%. This 3 A resolution structure provides insight into the structural basis of twinning.

Crystallization and preliminary X-ray analysis of tobacco ringspot virus.

Tobacco ringspot virus, a plant virus that is believed to fill an apparent niche in the evolution of picornavirus-like capsids, has been crystallized by vapor diffusion with potassium phosphate and polyethylene glycol buffered at pH 6.5 in a new crystal form. The monoclinic crystals belong to the space group C2 with unit-cell dimensions of a = 407.1, b = 399.7, c = 285.9 A and beta = 129.1 degrees and diffract synchrotron radiation to 3.3 A. One half of a virus particle constitutes the crystallographic asymmetric unit. The orientation of the virus particle in the unit cell was determined by the rotation function analysis of a partial data set that has been collected at CHESS using image plates. Development of a suitable phasing model for the high-resolution structure determination of TRSV with the real-space molecular replacement technique is now under way.

Crystallographic analysis of the dsDNA bacteriophage HK97 mature empty capsid.

HK97 is a member of the Siphovirus family of dsDNA bacteriophages. It is similar in architecture to bacteriophage lambda, the type member of this family, with an icosahedral capsid of triangulation number T = 7. No high-resolution structural information is available for the dsDNA phages, and HK97 is the only dsDNA bacteriophage capsid to produce crystals which diffract X-rays. At 650 A in diameter, the large size of the particle and resultant large unit cell create crystallographic challenges. The empty Head II (mature) particles were expressed in Escherichia coli and assembled in vitro, but they have the same morphology as the mature HK97 capsid. Previously reported Head II crystals diffracting to 3.5 A resolution are examined here in detail. Although the cell dimensions suggest an orthorhombic lattice, further analysis demonstrated that the space group was monoclinic. This has been confirmed by the present study. Images were recorded on the F1 beamline at CHESS and they were processed and scaled, resulting in a data set with a cumulative completeness of 65% and a scaling R factor of 7.7% to 7 A. The cell dimensions after post-refinement were a = 580, b = 626, c = 788 A, beta = 90.0 degrees. From the particle dimensions determined by cryo-electron microscopy (cryo-EM), there were determined to be two particles per unit cell. Systematic absences of even reflections along the 0k0 lattice line indicate that the space group is P21. The rotation function was used to determine the orientation of the particles in the unit cell and to confirm the space group. An icosahedral twofold axis is approximately, but not exactly, aligned with the crystallographic screw (b) axis. An icosahedral twofold axis orthogonal to the one approximately parallel to the b axis, is rotated 18 degrees away from the a axis. The centers of the two particles must be positioned close to the minimum-energy packing arrangement for spheres, which places one particle at ((1/4), 0, (1/4)) and the other particle at ((3/4), (1/2), (3/4)). The particle position and orientation were confirmed by calculating a Patterson function. The particles interact closely along icosahedral threefold axes, which occurs both along the crystallographic a axis and along the b axis. The particle dimensions derived from this packing arrangement agree well with those determined by cryo-EM and image reconstruction. The cryo-EM reconstruction will be used as a model to initiate phase determination; structure determination at 7 A is under way.

Too hot to handle? Synchrotron X-ray damage of lipid membranes and mesophases.

The call for brighter synchrotron X-radiation sources for use in structural biology research is barely audible as we enter the new millennium. Our brightest sources are already creating havoc when used at design specifications because of radiation damage. The time is long overdue to take stock of where we are and where we wish to go with regards to using existing sources and to designing new ones. The problem of radiation damage is particularly acute in studies involving kinetics and mechanisms where cryo-techniques are not always viable. Accordingly, we need to understand the very nature of radiation damage and to devise means of minimizing it. This is the thrust of the current report as applied to lipid membranes and mesophases. The experiments were performed at the most brilliant beamlines at CHESS, the APS and the ESRF. Two very different types of radiation damage are reported here. One involves a dramatic phase transformation and the other a disordering of lamellar stacking. How beam energy and dose rate affect damage is also discussed. The work highlights the free-radical-mediated nature of the damage process and the need for additional studies if the most efficient use is to be made of an important resource, synchrotron radiation.

Crystallographic data collection using a 0.22% bandwidth multilayer.

To bridge the gap between traditional multilayer and crystal optics a high-resolution multilayer monochromator with a bandwidth of 0.22% has been designed and installed on a bending-magnet beamline (F3) at the Cornell High Energy Synchrotron Source (CHESS) to provide an unfocused monochromatic X-ray beam for protein crystallography experiments. Crystallographic data of excellent quality from a medium-sized protein, Concanavalin A, were collected and processed using standard crystallographic programs. The data were successfully used for a structure solution and refinement. The flux from the multilayer monochromator is enhanced, relative to that from a flat Si(111) monochromator, by a factor of 5; consequently, data collection is faster and/or smaller samples may be used. At the same time, the bandwidth is narrow enough to avoid streaked spots. This experiment suggests that multilayer optics may play a valuable role in satisfying the demands of the structural biology community for rapid X-ray data collection, particularly at under-utilized bending-magnet beamlines.

Adaptive silicon monochromators for high-power wigglers; design, finite-element analysis and laboratory tests.

Multipole wigglers in storage rings already produce X-ray power in the range up to a few kilowatts and planned devices at third-generation facilities promise up to 30 kW. Although the power density at the monochromator position is an order of magnitude lower than that from undulators, the thermal strain field in the beam footprint can still cause severe loss of performance in X-ray optical systems. For an optimized adaptive design, the results of finite-element analysis are compared with double-crystal rocking curves obtained with a laboratory X-ray source and, in a second paper [Quintana, Hart, Bilderback, Henderson, Richter, Setterson, White, Hausermann, Krumrey & Schulte-Schrepping (1995). J. Synchotron Rad. 2, 1-5], successful tests at wiggler sources at CHESS and ESRF and in an undulator source at HASYLAB are reported.

A system for integrated collection and analysis of crystallographic diffraction data.

A set of linked software modules has been installed at the A1 station of CHESS, the Cornell High Energy Synchrotron Source, which, with the underlying hardware, allows crystallographic users of the facility to evaluate crystals, collect diffraction images and process the images rapidly and with assurance of the quality of the resultant data, thereby making most efficient use of their beam time. The system includes a CCD detector and its controlling software, with a graphical user interface, a convenient oscillation camera featuring automated alignment with the X-ray beam, a program for optimizing crystal rotation range, and the HKL data-reduction package. Principles embodied in this system are applicable to other facilities where crystallographic data are routinely collected.

Protein crystallography using a multilayer monochromator.

A multilayer monochromator was installed on a bending-magnet beamline at the Cornell High Energy Synchrotron Source (CHESS) and was used to provide an unfocused pseudo-monochromatic X-ray beam for protein crystallography experiments. Datasets were collected from lysozyme at room temperature and human methylthioadenosine phosphorylase at 100 K. The wide energy bandpass of the multilayer allowed short exposure times, typically only a few times longer than on a focused multipole wiggler beamline. The diffraction images were processed using unmodified monochromatic data-processing software to yield datasets of good quality. These first measurements demonstrate that multilayer monochromators can be readily applied to the rapid structure determination of many typical-sized macromolecules.

Measuring progress in multirobot research with rating methods--the RoboCup example.

Rating the intelligence of artificially made systems is important for measuring progress in scientific and engineering methods. Unfortunately, there is currently no universal agreement about what is considered an intelligent system, and how to measure its intelligence. This research focus on measuring the progress in the robotic technologies deployed for the RoboCup competitions, since one of the original premises of those competitions was to advance the development of intelligent robotic systems. A method used for rating the competence of human chess players is adapted for measuring the advancement in the competence of robotic teams. The results indicate significant yearly improvements in the capabilities of the robotic teams. The same method can be used to indirectly quantify the benefits in specific technology choices.

KASER: Knowledge Amplification by Structured Expert Randomization.

In this paper and attached video, we present a third-generation expert system named Knowledge Amplification by Structured Expert Randomization (KASER) for which a patent has been filed by the U.S. Navy's SPAWAR Systems Center, San Diego, CA (SSC SD). KASER is a creative expert system. It is capable of deductive, inductive, and mixed derivations. Its qualitative creativity is realized by using a tree-search mechanism. The system achieves creative reasoning by using a declarative representation of knowledge consisting of object trees and inheritance. KASER computes with words and phrases. It possesses a capability for metaphor-based explanations. This capability is useful in explaining its creative suggestions and serves to augment the capabilities provided by the explanation subsystems of conventional expert systems. KASER also exhibits an accelerated capability to learn. However, this capability depends on the particulars of the selected application domain. For example, application domains such as the game of chess exhibit a high degree of geometric symmetry. Conversely, application domains such as the game of craps played with two dice exhibit no predictable pattern, unless the dice are loaded. More generally, we say that domains whose informative content can be compressed to a significant degree without loss (or with relatively little loss) are symmetric. Incompressible domains are said to be asymmetric or random. The measure of symmetry plus the measure of randomness must always sum to unity.

Convergence among assessments of temperament in the first month.

This study was designed to assess the potential convergence of 3 approaches to the description of temperament in the first month of life and to identify which aspects of early temperament are most meaningful to mothers. 48 newborns were tested with the Brazelton Neonatal Behavioral Assessment Scale (NBAS). 2 weeks later, mothers responded to the Rothbart Infant Behavior Questionnaire (IBQ). 2 weeks thereafter, mothers were interviewed in accordance with the Thomas, Chess, and Birch New York Longitudinal Study (NYLS) clinical guidelines while the NBAS was again administered to their infants. A number of significant and/or marginally significant correlations were established among the 3 instruments, suggesting that early measures of infant behavior may implicitly or explicitly reflect aspects of functioning associated with the construct of temperament. The findings argue for an increased emphasis on temperament research in the first postpartum months, for the development of more age-appropriate assessments, for the simultaneous use of multiple measures in such research, and for the continued inclusion of mothers as credible observers of infant behavior.

Psychosomatic rehabilitation of elderly persons.

The psychosomatic rehabilitation of the elderly is an important task from both social and economic viewpoints. For psychic rehabilitation, moderate activity and the playing of games (such as chess, dominoes or cards) are recommended. Based on experiences with a group of 50 persons of the 70-90 age group., bridge playing is an especially desirable form of recreation. For somatic rehabilitation, physical exercise is a valuable aid, based on experiences with 338 partially disabled patients of the 51-81plus age group

The effect of two models of supervision on selected outcomes.

PURPOSE: To evaluate the effect of training in two different supervisory models on the supervision itself, the quality of care, and job satisfaction of nurses in different service settings in a district health service (DHS) in South Africa. DESIGN: As part of a larger health systems study, the results of supervision training were evaluated. The quantitative study was done in three health districts in South Africa. METHODS: The modified matrix (MM) model of supervision was taught and implemented in District A, the Centre for Health and Social Studies (CHESS) model in District B, and the control was District C. Checklists based on direct observation and record reviews were used to measure quality of care (quality of hand-over between shifts, nursing records, management of chronic diseases, and implementation of universal precautions). Questionnaires were used to measure perception of supervision and patient satisfaction. Chi-square analysis was done. FINDINGS AND CONCLUSIONS: Supervision ratings before and after the interventions differed significantly in the total sample, but not by district. In the district with the MM model, care for people with chronic diseases improved significantly, but other measures did not. The supervision training had some influence, but more measures of effectiveness of supervision training are needed.
