The overall Wiener index--a new tool for characterization of molecular topology.

Recently, the concept of overall connectivity of a graph G, TC(G), was introduced as the sum of vertex degrees of all subgraphs of G. The approach of more detailed characterization of molecular topology by accounting for all substructures is extended here to the concept of overall distance OW(G) of a graph G, defined as the sum of distances in all subgraphs of G, as well as the sum of eth-order terms, (e)OW(G), with e being the number of edges in the subgraph. Analytical expressions are presented for OW(G) of several basic classes of graphs. The overall distance is analyzed as a measure of topological complexity in acyclic and cyclic structures. The potential usefulness of the components of this generalized Wiener index in QSPR/QSAR is evaluated by its correlation with a number of properties of C3-C8 alkanes and by a favorable comparison with models based on molecular connectivity indices.

The valence overall wiener index for unsaturated hydrocarbons.

By replacing the distances between pairs of vertices with the relative distances, we define a novel valence overall Wiener index (VOW); the valence overall Wiener index extends the usefulness of the Wiener index and the overall Wiener index to unsaturated hydrocarbons.

Overall connectivities/topological complexities: a new powerful tool for QSPR/QSAR

Earlier attempts to assess the complexity of molecules are analyzed and summarized in a number of definitions of general and topological complexity. A concept which specifies topological complexity as overall connectivity, and generalizes the idea of molecular connectivities of Randic, Kier, and Hall, is presented. Two overall connectivity indices, TC and TC1, are defined as the connectivity (the sum of the vertex degrees) of all connected subgraphs in the molecular graph. The contributions to TC and TC1, which originate from all subgraphs having the same number of edges e, form two sets of eth-order overall connectivities, eTC and eTC1. The total number of subgraphs K is also analyzed as a complexity measure, and the vector of its eth-order components, eK, is examined as well. The TC, TC1, and K indices match very well the increase in molecular complexity with the increase in the number of atoms and, at a constant number of atoms, with the increased degree of branching and cyclicity of the molecular skeleton, as well as with the multiplicity of bonds and the presence of heteroatoms. The potential of the three sets of eth-order complexities for applications to QSPR was tested by the modeling of 10 alkane properties (boiling point, critical temperature, critical pressure, critical volume, molar volume, molecular refraction, heat of formation, heat of vaporization, heat of atomization, and surface tension), in parallel with Kier and Hall's molecular connectivity indices (k)chi. The topological complexity indices were shown to outperform molecular connectivity indices in 44 out of the 50 pairs of models compared, including all models with four and five parameters.

Freshness assessments of Moroccan sardine (Sardina pilchardus): comparison of overall sensory changes to instrumentally determined volatiles.

Freshness of ice-stored sardine was assessed by two sensory methods, the quality index method (QIM) and the European Union freshness grading system, and by instrumental means using the method of aroma extract dilution analysis. Screening of sardine potent volatiles was carried out at three freshness stages. In the very fresh state, the plant-like fresh volatiles dominated the odor pattern, with the exception of methional. Overall odor changes in sardine throughout storage correlated with changes in the concentration of some potent volatiles: after 2 days of ice storage, (Z)-4-heptenal, (Z)-1,5-octadien-3-one, and methional imparted an overall "fishy" odor character to sardine, whereas at a lower sensory grade (B), the compounds (E)-2-nonenal and (E,Z)-2,6-nonadienal could be, in part, associated with the slightly rancid aroma top notes. Trimethylamine was detected as a highly volatile odorant using solid-phase microextraction (SPME) headspace analysis of refrigerator-stored sardine. Intensity and sensory characteristics of some SPME determined volatiles, for example, 3-methylnonane-2,4-dione, were closely related to overall odor changes. SPME headspace analysis may be useful in the characterization of off-flavors in fish.

Redox chemistry of red wine. Quantification by an oscillating reaction of the overall antioxidant power as a function of the temperature.

The redox and acid-base reactivity of red wines was studied from both the analytical and kinetic standpoint. Four homemade wines, made from Italian red grape varieties of two different vintages, were tested to study the effect of temperature (25 and 37 degrees C) on the overall antioxidant power, through the Briggs-Rauscher oscillating reaction. The reaction was monitored by potentiometry (platinum electrode) and by direct chronometric detection. A reference scale based on the response of gallic acid was also employed, so as to achieve a quantitative evaluation: the novel Briggs-Rauscher antioxidant index (BRAI) was developed to express the overall antioxidant power quantitatively versus the chosen standard molecule. Overall antioxidant power was found to be related to total polyphenol content measured using the Folin-Ciocalteu method: the older wines had a lower antioxidant ability. Total acidity was also estimated indirectly by means of coupled pH-metric/photometric titrations and visible spectrophotometric measurements; it revealed an overlap between acid-base and redox chemistry of red wine.

Characterization of the overall and local dynamics of a protein with intermediate rotational anisotropy: Differentiating between conformational exchange and anisotropic diffusion in the B3 domain of protein G.

Because the overall tumbling provides a major contribution to protein spectral densities measured in solution, the choice of a proper model for this motion is critical for accurate analysis of protein dynamics. Here we study the overall and backbone dynamics of the B3 domain of protein G using (15)N relaxation measurements and show that the picture of local motions is markedly dependent on the model of overall tumbling. The main difference is in the interpretation of the elevated R(2) values in the alpha-helix: the isotropic model results in conformational exchange throughout the entire helix, whereas no exchange is predicted by anisotropic models that place the longitudinal axis of diffusion tensor almost parallel to the helix axis. Due to small size (fast tumbling) of the protein, the T(1) values have low sensitivity to NH bond orientation. The diffusion tensor derived from orientation dependence of R(2)/R(1) is anisotropic (D(par)/D(perp)=1.4), with a small rhombic component. In order to distinguish the correct picture of motion, we apply model-independent methods that are sensitive to conformational exchange and do not require knowledge of protein structure or assumptions about its dynamics. A comparison of the CSA/dipolar cross-correlation rate constants with (15)N relaxation rates and the estimation of R(ex) terms from relaxation data at 9.4 and 14.1 T indicate no conformational exchange in the helix, in support of the anisotropic models. The experimentally derived diffusion tensor is in excellent agreement with theoretical predictions from hydrodynamic calculations; a detailed comparison with various hydrodynamic models revealed optimal parameters for hydrodynamic calculations.

Detection of nano-second internal motion and determination of overall tumbling times independent of the time scale of internal motion in proteins from NMR relaxation data.

The usual analysis of (15)N relaxation data of proteins is straightforward as long as the assumption can be made that the backbone of most residues only undergoes fast (ps), small amplitude internal motions. If this assumption cannot be made, as for example for proteins which undergo domain motions or for unfolded or partially folded proteins, one needs a method to establish for each residue whether it undergoes fast (ps) or slow (ns) internal motion. Even then it is impossible to determine the correct overall tumbling time, tau(m)(0), via the usual method from the ratio of the longitudinal and transverse relaxation times, if the majority of residues do not undergo fast, small amplitude internal motions. The latter problem is solved when tau(m)(0) can be determined independent of the time scale, tau(i), or the amplitude, S(2), of the internal motion. We propose a new protocol, called PINATA, for analyzing (15)N relaxation data acquired at minimally two field strengths, where no a priori assumption about time scales or amplitude of internal motions needs to be made, and overall tumbling can either be isotropic or anisotropic. The protocol involves four steps. First, for each residue, it is detected whether it undergoes ps- or ns-internal motion, via the combination of the ratio of the longitudinal relaxation time at two fields and the hetero-nuclear NOE. Second, for each residue tau(m)(0) and the exchange broadening, Rex, are iteratively determined. The accuracy of the determination of tau(m)(0) is ca. +/-0.5 ns and of Rex ca +/- 0.7 s(-1), when the relaxation data are of good quality and tau(m)(0)>5 ns, S(2)>0.3, and tau(i)< approximately 3 ns. Third, given tau(m)(0) and Rex, step 1 is repeated to iteratively improve on the internal motion and obtain better estimates of the internal parameter values. Fourth, final time scales and amplitudes for internal motions are determined via grid search based fitting and chi(2)-analysis. The protocol was successfully tested on synthetic and experimental data sets. The synthetic dataset mimics internal motions on either fast or slow time scales, or a combination of both, of either small- or large amplitude, superimposed onto anisotropic overall motion. The procedures are incorporated into MATLAB scripts, which are available on request.

Variability in selected indexes of overall diet quality.

We examined the intra- and interindividual variability in selected measures of overall diet quality in relation to socio-demographic, lifestyle, and health-related characteristics. Three days of dietary data from the Continuing Survey of Food Intakes by Individuals (CSFII), 1989-91 (7841 respondents, 3337 men and 4504 women, aged > or = 19 years), were examined. Measures of overall diet quality were: 1. the Dietary Diversity Score (DDS), a measure of variety among the major food groups; 2. the Overall Variety Score (OVS), examined the number of nutrient-dense foods reported; and 3. the Nutrient Adequacy Score (NAS100), evaluated the number of nutrients consumed at least at the level of the RDA from a total of 11. The ratio of intra- to interindividual variance for DDS, OVS, and NAS100 was 1.66, 1.09, and 1.21, respectively, indicating higher intraindividual variability relative to interindividual variability. For each of the three scores, gender, income, education, and smoking were associated with greater intraindividual variability; however, age, and special diet status were associated with lower variability. Thus, the reliability of a given dietary assessment protocol for evaluating "usual" diet quality is likely to vary by the socio-demographic and lifestyle characteristics of the study population.

Overall job satisfaction: how good are single-item measures?

A meta-analysis of single-item measures of overall job satisfaction (28 correlations from 17 studies with 7,682 people) found an average uncorrected correlation of .63 (SD = .09) with scale measures of overall job satisfaction. The overall mean correlation (corrected only for reliability) is .67 (SD = .08), and it is moderated by the type of measurement scale used. The mean corrected correlation for the best group of scale measures (8 correlations, 1,735 people) is .72 (SD = .05). The correction for attenuation formula was used to estimate the minimum level of reliability for a single-item measure. These estimates range from .45 to .69, depending on the assumptions made.

Asian American college students as model minorities: an examination of their overall competence.

Educational success among Asian Americans has led to their being labeled the "model minority." At the University of California, Berkeley (UCB), Asian American students have higher grade point averages (GPAs) than Hispanic and African American but not White students, supporting the notion that Asian Americans are more successful compared with other racial minorities. However, success in the classroom does not implicate effective functioning in life, and nonacademic criteria ought to be considered in assessing the validity of the model minority image. Given the increasing diversification of the United States, cross-racial engagement may be an additional contributor to overall competence. This was empirically tested in a group of 642 undergraduates at UCB, including 291 Asian, 197 White, 20 African American, 67 Hispanic, and 56 multiracial students. Overall competence was operationalized by sense of coherence, that is, the extent to which the world is experienced as comprehensible, manageable, and meaningful (A. Antonovsky, 1979, 1987). As predicted, Asian Americans had significantly fewer numbers of cross-racial groups represented in their friendship network than did students of all other races. Lower cross-racial engagement and being Asian (as compared with White) were related to a lower sense of coherence, whereas lower GPA was not. Within the Asian American subsample, cross-racial engagement was again significantly associated with greater coherence, whereas GPA again was not. Thus, extending the definition of success to overall competence, these findings raise questions about the applicability of the model minority label to Asian Americans, despite their academic achievement. Future studies need to assess the reasons for their limited cross-racial engagement and lower sense of coherence and to examine means to assist the development of these strengths.

Superoxide dismutases in relation to the overall survival of colorectal cancer patients.

Reactive oxygen metabolites are implicated in the initiation and promotion of cancer. In addition, oxidant scavengers, such as manganese--(Mn-SOD) and copper/zinc--superoxide dismutase (Cu/Zn-SOD), are thought to contribute to colorectal cancer treatment response. In the present study, the prognostic significance of the Mn- and Cu/Zn-SOD antigen content of normal mucosa and carcinomas of 163 patients with colorectal cancer was evaluated in comparison with major clinicopathological parameters, with respect to the 5-year overall survival. The Mn-SOD content of carcinomas was found to be significantly higher than that of normal mucosa, whereas there was no difference in the Cu/Zn-SOD content between the normal mucosa and carcinomas. No association was demonstrable between the Mn-SOD and Cu/Zn-SOD content of the tissues and the assessed clinicopathological parameters (gender, age, localization, differentiation grade, diameter and Dukes' stage), with the exception of the Cu/Zn-SOD and the differentiation grade of the carcinomas. Univariate analysis showed that a high Mn-SOD content of carcinomas was associated with a poor 5-year overall survival of the patients with colorectal cancer. Multivariate analysis including all clinicopathological parameters revealed that this Mn-SOD parameter was prognostically independent. The Mn- and Cu/Zn-SOD content of normal mucosa and the Cu/Zn-SOD content of carcinomas were not associated with the overall survival of the patients. In conclusion, this study demonstrates that for patients with colorectal cancer the Mn-SOD content of colorectal carcinomas has a significant prognostic value that is independent from major clinicopathological parameters, including Dukes' stage.

Sentinel node status in melanoma patients is not predictive for overall survival upon multivariate analysis.

Sentinel lymph node biopsy (SLNB) has become a widely accepted standard procedure in the staging of patients with cutaneous melanoma and absence of clinical lymph node metastases, although there is no final proof that SLNB influences overall survival in these patients. This study investigated the accuracy of SLNB and the clinical outcome of patients after a mean follow-up of 22 months. Between 1998 and 2003, SLNB was performed in 309 consecutive patients. Patients with one or more positive sentinel lymph nodes (SLNs) were subjected to selective lymphadenectomy (SL). Survival analyses were performed using the Kaplan-Meier approach. A Cox proportional-hazard analysis was used for univariate and multivariate analysis to explore the effect of variables on survival. Sentinel lymph nodes were identified in 299 of 309 patients (success rate: 96.8%). Of these, 69 (23%) had a positive SLN. The false-negative rate was 9.2%. Recurrence of disease to the regional lymph node basin (3.0%) and to the locoregional skin (2.6%) was rare in SLN-negative patients in contrast to SLN-positive patients (7.2 and 17.4%, respectively). The 3-year overall survival was 93 and 83% for SLN-negative and SLN-positive patients, respectively. Upon multivariate analysis, SLN status (P<0.001), Breslow thickness (P<0.02) and ulceration (P<0.026) were all found to be independent prognostic factors with respect to disease-free survival, whereas Breslow thickness proved to be the only significant factor with respect to overall survival.

The impact of partial T cell depletion on overall transplant-related toxicity, graft function and survival after HLA-identical allogeneic bone marrow transplantation in standard risk adult patients with leukemia.

In this single-center study, a consecutive cohort of 59 adult patients transplanted with HLA-identical bone marrow and receiving graft-versus-host disease (GVHD) prophylaxis with either standard cyclosporine/methotrexate (n = 33) or partial T cell depletion (E-rosetting) (TCD, n = 26 were analyzed). Only patients with chronic myeloid leukemia in first chronic phase or acute leukemia/myelodysplasia in first or second remission were included. Except for age (median 28 vs 42 years), both groups were comparable in terms of diagnosis, conditioning regimen and growth factor support. TCD significantly reduced >grade II acute GVHD (0 vs 24%, P = 0.02), chronic GVHD (8.5 vs 45%, P = 0.007) and other major bone marrow transplant (BMT)-related complications (4 vs 36%, P = 0.005). TCD decreased overall transplant-related mortality (11.5 vs 36%, P = 0.04). In the TCD group faster neutrophil (13 vs 22 days, P = 0.02) and platelet recoveries (18 vs 26 days, P < 0.001) were noted. The relapse risk was higher after TCD (57.5 vs 21.5%, P = 0.04). Overall survival probability at 10 years was identical in both groups (54 vs 53.5%, P = 0.33). We found a relationship between the number of T cells in the graft and the occurrence of major complications (P < 0.001) and relapse (P = 0.03). This comparative analysis shows that graft-derived T cells have a major role in overall BMT-related toxicity and that partial TCD is an acceptable approach in terms of survival for patients between 40 and 50 years of age.

The G(-248)A polymorphism in the promoter region of the Bax gene does not correlate with prognostic markers or overall survival in chronic lymphocytic leukemia.

The G(-248)A polymorphism in the promoter region of the Bax gene was recently associated with low Bax expression, more advanced stage, treatment resistance and short overall survival in B-cell chronic lymphocytic leukemia (CLL), the latter particularly in treated patients. To investigate this further, we analyzed 463 CLL patients regarding the presence or absence of the G(-248)A polymorphism and correlated with overall survival, treatment status and known prognostic factors, for example, Binet stage, VH mutation status and genomic aberrations. In this material, similar allele and genotype frequencies of the Bax polymorphism were demonstrated in CLL patients and controls (n=207), where 19 and 21% carried this polymorphism, respectively, and no skewed distribution of the polymorphism was evident between different Binet stages and VH mutated and unmutated CLLs. Furthermore, no difference in overall survival was shown between patients displaying the G(-248)A polymorphism or not (median survival 85 and 102 months, respectively, P=0.21), and the polymorphism did not influence outcome specifically in treated CLL. Neither did the polymorphism affect outcome in prognostic subsets defined by VH mutation status or genomic aberrations. In conclusion, the pathogenic role and clinical impact of the Bax polymorphism is limited in CLL.

Conventional induction treatments do not influence overall survival in multiple myeloma.

A retrospective analysis was performed on two subsequent myeloma patient series treated with the same conventional induction treatments, melphalan and prednisone or alternating VMCP/VBAP: 273 were enrolled in the multicentre M83 trial (M83 trial group) from 1983 to 1986; 160 were referred to a single institution (Haemat. To group) from 1986 to 1994. Response to treatment was very similar in the two groups (53% v 50.3%). Remission duration curves merely overlapped (median 20 v 21 months). However, overall survival was significantly longer in the Haemat. To group (43.2 v 33 months, P < 0.04). This difference was due to a prolonged period from relapse or progression to death (21 v 8 months, P < 0.01; 20.8 v 7 months, P < 0.009). Prolonged survival was also observed in poor-prognosis patients with a serum beta2-microglobulin level > 3 mg/l, in the Haemat. To group (31.8 v 24.2 months, P < 0.04). The same induction treatments produced almost identical response rate and remission duration in both groups, but overall survival was 10 months longer for one group. However, it could be argued that treatment salvage modalities and support therapies have been improved in a decade. Lastly, induction treatments did not influence overall survival.

The high degree of internal flexibility observed for an oligomannose oligosaccharide does not alter the overall topology of the molecule.

The conformational properties of oligosaccharides are important in determining their biological properties, such as recognition by proteins. The structural and dynamic properties of many oligosaccharides are poorly understood both because of a lack of experimental data (usually obtained from solution NMR parameters) and because of gross approximations frequently invoked in theoretical models. To characterise the oligomannose oligosaccharide Man,GlcNAc2 we have acquired a more extensive NMR data set and performed the first unrestrained molecular dynamics (MD) simulation in water of this large oligosaccharide (employing the GLYCAM_93 parameter set with the AMBER force field). Good agreement is seen between the computed dynamics data and the results of both an isolated spin pair (ISPA) analysis of short mixing time NOE data and NOE build-up curves for mixing times from 100 to 2000 ms. The number of experimental conformational constraints obtained in this study are in principle sufficient to fully define a rigid structure. The fact that this could not be done indicates a high degree of internal flexibility and/or the presence of multiple conformations about the glycosidic linkages. Independently, the same conclusions are reached from an analysis of the MD results. In addition, the theoretical results allow the overall topology of the molecule and its intra-molecular and solvent-mediated hydrogen bonding pattern to be defined. Extensive re-organisation of solvent and inter-residue hydrogen bonds is shown to be required for significant conformational changes to occur, resulting in relatively long life-times for distinct glycosidic linkage conformations, despite the high local flexibility of the glycosidic linkages. This factor is also seen in the overall topology of the molecule, where the considerable internal flexibility is not translated into gross changes in structure. The control exerted by the solvent over both the flexibility and overall topology of an oligosaccharide has important implications for recognition processes and for the conformational properties of glycans attached to glycoproteins.

Perivalvular abscesses associated with endocarditis; clinical features and prognostic factors of overall survival in a series of 233 cases. Perivalvular Abscesses French Multicentre Study.

AIMS: The purposes of this study were to determine the clinical features and to identify prognostic factors of abscesses associated with infective endocarditis. METHODS AND RESULTS: During a 5-year period from January 1989, 233 patients with perivalvular abscesses associated with infective endocarditis were enrolled in a retrospective multicentre study. Of the patients, 213 received medical surgical therapy and 20 medical therapy alone. No causative microorganism could be identified in 31% of cases. Sensitivity for the detection of abscesses was 36 and 80%, respectively using transthoracic and transoesophageal echocardiography. Surgical treatment consisted of primary suture of the abscess (38%), insertion of a felt aortic or mitral ring using Teflon or pericardium (42%), or debridment of the abscess cavity (20%). The 1 month operative mortality was 16%. Actuarial rates for overall survival at 3 and 27 months in operated patients were 75 +/- 10% and 59 +/- 11%, respectively. Increasing patient age, staphylococcal infection, and fistulization of the abscess were found to be independent risk factors in both 1 month and overall operative mortality. Renal failure was a risk factor predictive of operative mortality at 1 month, whereas uncontrolled infection and circumferential abscess were regarded as risk factors predictive of overall operative mortality. CONCLUSION: The data determined prognostic factors of abscesses associated with infective endocarditis.
