SPI-EM: towards a tool for predicting CATH superfamilies in 3D-EM maps.

In this paper the theoretical framework used to build a superfamily probability in electron microscopy (SPI-EM) is presented. SPI-EM is a new tool for determining the homologous superfamily to which a protein domain belongs looking at its three-dimensional electron microscopy map. The homologous superfamily is assigned according to the domain-architecture database CATH. Our method follows a probabilistic approach applied to the results of fitting protein domains into maps of proteins and the computation of local cross-correlation coefficient measures. The method has been tested and its usefulness proven with isolated domains at a resolution of 8 A and 12 A. Results obtained with simulated and experimental data at 10 A suggest that it is also feasible to detect the correct superfamily of the domains when dealing with electron microscopy maps containing multi-domain proteins. The inherent difficulties and limitations that multi-domain proteins impose are discussed. Our procedure is complementary to other techniques existing in the field to detect structural elements in electron microscopy maps like alpha-helices and beta-sheets. Based on the proposed methodology, a database of relevant distributions is being built to serve the community.

On the orange color of Z-Trp-ONPo.

Out of all nitrophenyl esters of N(alpha)-protected alpha-amino acids Z-Trp-ONP(o) is the only one which is deep orange colored in the crystalline state. Any change in N(alpha)-protection, nature of amino acid, spatial separation between Trp and the ester-group or position of the nitro-substitutent in the aromatic ring of the ester function results in a loss of this characteristic property. We solved the molecular and crystal structure of Z-l-Trp-ONP(o) by X-ray diffraction analysis and investigated its color changes and visible (vis) and infrared (IR) absorption spectra in the solid state as a function of the amino acid derivative/KBr (w/w) ratio in the pellets. This investigation was extended to toluene solutions of different Z-Trp-ONP(o) concentrations by use of vis absorption and proton magnetic resonance spectroscopic techniques. The onset of the orange color correlates closely with the appearance of a concentration-dependent absorption band near 500 nm and concentration-dependent shifts of the urethane and indole NH proton resonances. Our observations can be explained by the formation of an intermolecular charge transfer complex involving the Trp indole and the -ONP(o) nitrophenyl as the donor and the acceptor moieties, respectively.

Bleaching-induced colour change in plastic filling materials.

The purpose of this in vitro study is to compare the colour changes of five different tooth-coloured restoratives: Ormocer (Definite/Degussa), compomer (Dyract AP/Dentsply De Tray), packable composite (Filtek P60/3M), flowable composite (Filtek Flow/3M) and hybrid composite (Filtek Z250/3M) after two different bleaching regimens [Vivastyle (10% carbamide peroxide)/Vivadent and Crest Professional Whitestrips (6.5% hydrogen peroxide strip bands)/Procter & Gamble]. Fifteen specimens of 30 x 30 x 2mm(3) size were fabricated from each material and randomly divided into three groups of five. Specimens in group one were stored in distilled water at 37 degrees C for two weeks and served as control. Group two specimens were treated with Vivastyle for two hours per day for two weeks and group three specimens were treated with Whitestrips for 30 min twice daily for two weeks. During the test period the specimens were kept at 37 C and in 100% relative humidity. At the end of the bleaching regimens colour measurements of the control and test groups were made with UV visible recording spectrophotometer. Colour changes were calculated with the use of the CIE-LAB uniform colour scale and compared by the use of Kruskall-Wallis test, followed by the Mann-Whitney U test. Control, Vivastyle and Whitestrips L*, a* and b* values differed significantly for all materials except Filtek Z250 (p < 0.05). All restorative materials demonstrated significantly higher colour change (DeltaE) with Whitestrips (p < 0.05). Dyract AP demonstrated the highest colour change both for the bleaching regimens followed by Filtek Flow, Definite, Filtek P60, and Filtek Z250 showed the smallest colour change. Colour change of plastic restorative materials during bleaching is both filling material and bleach specific.
