Protein structural domain identification.

Abstract

A simple method for the definition of protein structural domains is described that requires only alpha-carbon coordinate data. The basic method, which encodes no specific aspects of protein structure, captures the essence of most domains but does not give high enough priority to the integrity of beta-sheet structure. This aspect was encouraged both by a bias toward attaining intact beta-sheets and also as an acceptance condition on the final result. The method has only one variable parameter, reflecting the granularity level of the domains, and an attempt was made to set this level automatically for each protein based on the best agreement attained between the domains predicted on the native structure and a set of smoothed coordinates. While not perfect, this feature allowed some tightly packed domains to be separated that would have remained undivided had the best fixed granularity level been used. The quality of the results was high and, when compared with a large collection of accepted domain definitions, only a few could be said to be clearly incorrect. The simplicity of the method allowed its easy extension to the simultaneous definition of domains across related structures in a way that does not involve loss of detail through averaging the structures. This was found to be a useful approach to reconciling differences among structural family members. The method is fast, taking less than 1 s per 100 residues for medium-sized proteins.

How the protein concentration affects unfolding curves of oligomers.

The position of unfolding curves of oligomeric proteins depends on the protein concentration. The extent of this dependence is analyzed here in terms of the midpoint concentration, i.e., the denaturant concentration at which the fractions of folded and unfolded protein are equal. Reexamination of published data highlights that the midpoint concentration decreases as the protein concentration becomes lower, as expected. Moreover, there are differences between urea and guanidine hydrochloride, as well as discrepancies between the linear extrapolation model and the denaturant binding model. These discrepancies could be used to choose the denaturation model that best fits experimental data. The equations used can be applied to any oligomeric system to check the validity of the two-state assumption.

Doped rare gas solids as model systems for chromophore-matrix interactions.

Molecular electronic states are extremely sensitive to changes in their environment. Therefore, by inserting probe molecules into a host material and monitoring the ensuing changes in the widths and spectral positions of the electronic absorption bands, interactions of probe and host molecules can be studied. A statistical mechanical model used to analyze these data can also be employed to extract from pressure-induced changes of the band shape information about the local environment of the probe molecule. Dye-doped solid rare gases are ideal model systems to test the basic assumptions of the statistical model, revealing its potential and limitations.

Enantioselective syntheses and sensory properties of the 3-mercapto-2-methylpentanols.

3-Mercapto-2-methylpentanol, a new powerful flavor compound, exhibits two stereocenters giving rise to two pairs of diastereomers. To determine differences in the sensory properties, all four diastereomers and enantiomers were stereo- and enantioselectively synthesized. A highly diastereoselective aldol reaction using a chiral auxiliary was one of the key steps in the synthesis. Further derivatization yielded the enantiopure compounds. Odor thresholds in air and water were determined.
