Minimum spanning trees for gene expression data clustering.

This paper describes a new framework for microarray gene-expression data clustering. The foundation of this framework is a minimum spanning tree (MST) representation of a set of multi-dimensional gene expression data. A key property of this representation is that each cluster of the expression data corresponds to one subtree of the MST, which rigorously converts a multi-dimensional clustering problem to a tree partitioning problem. We have demonstrated that though the inter-data relationship is greatly simplified in the MST representation, no essential information is lost for the purpose of clustering. Two key advantages in representing a set of multi-dimensional data as an MST are: (1) the simple structure of a tree facilitates efficient implementations of rigorous clustering algorithms, which otherwise are highly computationally challenging; and (2) as an MST-based clustering does not depend on detailed geometric shape of a cluster, it can overcome many of the problems faced by classical clustering algorithms. Based on the MST representation, we have developed a number of rigorous and efficient clustering algorithms, including two with guaranteed global optimality. We have implemented these algorithms as a computer software EXCAVATOR. To demonstrate its effectiveness, we have tested it on two data sets, i.e., expression data from yeast Saccharomyces cerevisiae, and Arabidopsis expression data in response to chitin elicitation.

[Allogeneic peripheral blood stem cell transplantation for treatment of leukemia].

OBJECTIVE: To observe engraftment kinetics, incidence and severity of graft-versus-host disease (GVHD) and clinical outcome in 40 recipients undergoing allogeneic peripheral blood stem cell transplantation (allo-PBSCT). METHODS: 40 leukemia patients with a median age of 35 years underwent allo-PBSCT from June 1997 to May 1999. PBSC were mobilized with G-CSF at a dose of 5 microg/kg S. C. every 12 hours for 5 days. A median of 7.7 (range 2.0 to 16.8) x 10(6) CD(34)(+) cells/kg was infused into the recipients. Busulfan (BU) and cyclophosphamide (CY) were used as conditioning regimen. All patients received cyclosporine A and either methotrexate (n = 34) or methylprednisolone (n = 6) for GVHD prophylaxis. RESULTS: Engraftment of neutrophils and platelets was achieved at a median of day + 13 (9 - 28) and day +12 (7 - 60) respectively. Patients receiving >or=4 x 10(6) CD(34)(+) cells/kg or given G-CSF post transplant had significantly accelerated neutrophil and platelet engraftment. Acute GVHD occurred in 17 of the 40 patients (42.5%), with grade II-IV acute GVHD in 10 patients (25.0%); chronic GVHD developed in 21 out of the 30 evaluable patients (70.0%) with a median follow up of 480 days (range 300 - 1,000). The transplant related mortality is 20.0% and the relapse rate is 10.0%. The probability of leukemia free survival at 3 years is 70.0%. CONCLUSIONS: These results indicate that allo-PBSCT can provide rapid hematopoietic reconstitution without an increased incidence of acute GVHD, but may be associated with high risk of chronic GVHD.

[An experimental study on the regulation of the expression of Th2 cytokines by nuclear factor-kappaB and protein kinase C in asthma].

OBJECTIVE: To explore the role of nuclear factor-kappaB (NF-kappaB) in the signal pathway of protein kinase C (PKC) regulating the expression of Th2 cytokines, interleukin 4 (IL-4) and IL-5, by T lymphocyte in asthma. METHODS: 16 guinea pigs were randomly divided into 2 groups, normal control and asthmatic group. 16 asthmatic patients and 16 normal control persons also participated in the study. T lymphocytes were isolated and purified from blood of each guinea pig and each person and divided into 3 groups: cells of 1st group were control group, cells of 2nd group were stimulated with phorbol 12-myristate 13-acetate (PMA), cells of 3rd group were stimulated with PMA and pyrrolidine dithiocarbamate (PDTC). The expression of NF-kappaB were observed by immunocytochemical staining, the expression of IL-4 and IL-5 mRNA were observed by in situ hybridization staining, IL-4 and IL-5 protein in supernatants were measured by ELISA. RESULTS: The percentage of cells of active NF-kappaB, the percentage of positive cells of IL-4 and IL-5 mRNA, IL-4 and IL-5 protein in supernatants of asthmatic T lymphocyte stimulated with PMA were significantly higher than those of asthmatic T lymphocyte stimulated without PMA (q = 8.44 approximately 38.66, P < 0.01) and those of normal control T lymphocyte stimulated with PMA (q = 8.11 approximately 40.12, P < 0.01), and were significant reduced by PDTC (q = 6.50 approximately 35.63, P < 0.01). There were good positive correlation between the percentage of cells of active NF-kappaB and the percentage of positive cells of IL-4 and IL-5 mRNA (r = 0.60 approximately 0.82, P < 0.001, respectively), and also good positive correlation between the percentage of active NF-kappaB and IL-4 and IL-5 protein in supernatants (r = 0.42 approximately 0.70, P < 0.005 or < 0.001, respectively). CONCLUSIONS: The active PKC of asthmatic T lymphocyte increasing the expression of IL-4 and IL-5 may be mediated by activating NF-kappaB, the activation of PKC-NF-kappaB signal pathway of T lymphocyte NF-kappab may play an important role in the pathogenesis of asthma.

[Change in vascular endothelial growth factor level in serum and urine of esophageal carcinoma patients].

OBJECTIVE: The purpose of this study was to determine the serum and urine vascular endothelial growth factor (VEGF) level in patients with esophageal carcinoma and to elucidate their significance of pre-operative VEGF levels. METHODS: Urine VEGF level was measured by sandwich ELISA in 82 esophageal carcinoma patients and 15 healthy individuals. RESULTS: The serum and urine VEGF levels (mean +/- s, ng/L) in esophageal carcinoma patients were 92.81 +/- 5.86 and 277.92 +/- 22.71 which were significantly higher than those of healthy subjects (16.01 +/- 3.46 and 15.27 +/- 4.22, P < 0.01). The pre-operatiive urine VEGF level in esophageal cancer patients were significantly higher in advanced stage of the disease (P < 0.01). As to the depth of invasion (T-factor), the urine VEGF level of T4 invasive lesions were significantly higher than those with T1-T3 invasion (P < 0.01). The same was also true in esophageal carcinoma having lymph node metastasis than that without (P < 0.05). The urine VEGF level was significantly higher than the serum VEGF level (P < 0.01). CONCLUSION: VEGF plays an important role in the growth and metastasis of esophageal cancer.

Effects of nimodipine on changes of endothelin after head injury in rabbits.

OBJECTIVE: To investigate the effects of nimodipine on changes of endothelin after head injury. METHODS: Sixty-five adult rabbits were randomized into an injury group (IG, n=30), a nimodipine-treatment group (NTG, n=30) and a control group (CG, n=5). With their heads unfixed, the animals in IG and NTG were injured in the frontal-parietal zone with BIM-II bioimpact. Blood samples and brain tissue were collected before and after injury. The endothelin level was measured with RIA. RESULTS: The endothelin level in plasma and brain tissue was significantly increased 24 hours after injury. At the 8th or/and 24th hours postinjury, the endothelin level was significantly lower in NTG than that in IG. CONCLUSIONS: Nimodipine can prevent endothelin from elevation and act as a practical endothelin antagonist after head injury clinically.

[Changes in Descemet's membrane and endothelium after photorefractive keratectomy in rabbits].

OBJECTIVE: To investigate the effects of epithelial abrasion on the corneal endothelium and Descemet's membrane and to compare the changes with those after eximer laser photoablation of the cornea. METHODS: The animal models of corneal epithelial abrasion and excimer laser photoablation of the cornea were performed on the rabbit eyes. The central epithelial abrasion, 7 mm in diameter, was created by mechanical removal of the epithelium, and the specimens were examined at 24 hours, 7 days, 14 days and 30 days by transmission and scanning electron microscopy. Corneas that were photoablated by an excimer laser and non-treated normal corneas were investigated as controls. RESULTS: (1) Corneas with the epithelium removal showed massive enlargement of the mitochondria in the endothelium and exhibited a layer of electron-dense fibrillogranular material that had migrated forward through the Descemet's membrane. These alterations were similar to the changes observed after photoablation of the cornea by an excimer laser. (2) The edema and pathologic changes of corneal endothelium in eyes with denuded epithelium alone were similar to that observed after photoablation of the cornea by an excimer laser. CONCLUSION: The extrusion of electron-dense material in the Descemet's membrane observed after excimer laser ablation destruction of the epithelial integrity.

[Effects of hypoxia on the expression of protein kinase C mRNA in pulmonary artery smooth muscle and endothelial cell].

OBJECTIVE: To investigate the effects of hypoxia on the expression of PKC mRNA in pulmonary artery smooth muscle cells (PASMC) and endothelial cells. METHODS: In situ hybridization technique was used to detect the expression of PKC mRNA in different segments of pulmonary artery smooth muscle and endothelial cell (EC) in rats, and the effect of hypoxia on the expression of PKC alpha mRNA in pulmonary artery smooth muscle and endothelial cells in vivo and in vitro. RESULTS: PKC alpha mRNA was expressed in normal PASMC and EC in rats. The expression of PKC alpha mRNA was higher in the PASMC of intra-acinar pulmonary arteriole than that of muscular arteriole (P < 0.01). In 14 and 28 days of hypoxia, the expression of PKC alpha mRNA was higher both in EC of intraacinar pulmonary arteriole and muscular arteriole and PASMC of intra-acinar pulmonary arteriole (P < 0.01). After 14 days of hypoxia, the expression of PKC alpha mRNA was not significantly changed. But by 28 days, it became significantly higher (P < 0.01). PKC alpha mRNA was expressed in normal PASMC and EC in pigs in vitro. After 1 h of hypoxia, no change was detected, but PKC alpha mRNA expression was significantly higher after 48 h and 72 h of hypoxia in PASMC and EC in vitro (P < 0.01). CONCLUSIONS: Hypoxia can promote expression of PKC alpha m RNA in PASMC and EC, especially in the PASMC of intra-acinar pulmonary arterioles. PKC alpha may play an important role in the development of hypoxia pulmonary hypertension.

[The mutation of anti-CD3 antibody (HIT3a) gene and its expression].

OBJECTIVE: To improve the expression of anti-CD(3) single chain Fv (scFv) by site mutation and identify its biological activity. METHODS: Anti-CD(3) scFv gene was mutated by PCR, the target clones were screened by both the fingerprints of DNA restriction endonuclease digestion and Western blot, the antigen-binding activity of scFv was examined by FACS, competitive inhibition was performed with (125)I-labeled HIT3a and the cytotoxic effect mediated by the anti-CD(3) scFv-activated T lymphocytes was analyzed by (51)Cr-released assays. RESULTS: The DNA sequencing showed that the 6th amino acid of the anti-CD(3) antibody (HIT3a) heavy chain gene was mutated from E (GAG) to Q (CAG). The expression of mutated anti-CD(3) scFv (m2) was increased by 100 times higher than that of the parent scFv, and there was no difference in the Jurkat cell (CD(3)(+))-binding activity between the (m2) and parent scFv. The preliminary results of competitive assays showed that m2 could partially block the sites of CD(3)(+) Jurkat cells where the parent antibody bound to. Cytotoxicity assays demonstrated that CD(3)AK cells induced by IL-2 and m2 showed stronger cytotoxic effect than that of LAK cells induced by IL-2 alone in vitro. CONCLUSION: By site mutation, a high expression fragment m2 of anti-CD(3) scFv antibody was obtained. The results of some experiments indicated that m2 could bind to CD(3)(+) Jurkat cells, furthermore, by co-stimulated with IL-2, it could activate peripheral T lymphocytes and induce CD(3)AK cytotoxic effect.

[Study of specific targeting cytotoxicity mediated by anti-CD(3)/anti-CD(20) Diabody].

OBJECTIVE: To study the specific targeting cytotoxicity mediated by an anti-CD(3)/anti-CD(20) diabody. METHODS: The diabody was purified by affinity chromatography and identified by Western blot assay, size exclusion chromatography, FACS and rosetting assay; the effect of the anti-CD(3)/anti-CD(20) diabody mediated lysis of CD(20)-expressing tumor cells was assayed by (51)Cr release assay in vitro and by human B cell tumor nude mice xenograft model in vivo. RESULTS: The anti-CD(3)/anti-CD(20) diabody could bind both Jurkat cells (CD(3)(+)) and Daudi cells (CD(20)(+)) and appeared to be potent in targeting activated peripheral blood mononuclear cell (PBMC) to lyse Daudi cells in vitro. Furthermore, it inhibited tumor growth and prolonged the survival of mice bearing xenografted Raji cells. CONCLUSION: The diabody proved to be a potent agent for targeting peripheral blood lymphocytes to lyse CD(20) antigen expressing tumor cells in vitro and in vivo.

[Zhu Xi's influence on development of ancient traditional Chinese medicine].

As an ancient famous philosopher and a figure of encyclopedic pattern, Zhi Xi was conversant with traditional Chinese medicine (TCM) and the art of healthcare in addition to the knowledge of philosophical knowledge and its implication, with special understanding on medical classics and its recipes, pulse taking and drug application. He exerted significant influence on the development of ancient medicine, especially in methodology which can be summarized into 3 points. 1. Advocating seeking truth by suspicious attitude; 2. Emphasizing the combined use of simplicity and erudition and from erudition to simplicity; 3. Nature and natural law, manifesting rather high rational dialectical level. These ideas improved the medical development of later generation.

[The relationship among plasma soluble vascular cell adhesion molecule-1 level, airway responsiveness and blood eosinophil cationic protein in asthmatics with remission at least 3 years].

OBJECTIVE: To study the mechanism of asthma remission. The plasma soluble vascular cell adhesion molecule-1 (sVCAM-1), airway responsiveness (PC20) and other relative factors were measured in asthmatics with remission at least 3 years and compared with healthy controls. METHODS: Group I (asthmatics with remission at puberty): 20 cases including 11 males and 9 females, mean age of 21 years. All of the patients were definitely diagnosed as asthmatics in childhood and got natural remission for at least 3 years(with median duration of 6 years). Group II (normal controls): 21 healthy college students including 10 males and 11 females, mean age of 22.5 years, had no history of asthma or other allergic diseases. The intravenous blood was taken from all subjects with EDTA as anticoagulant for study. The airway responsiveness were measured by methacholine bronchial provocation test(PC20). The sVCAM-1 was measured with ELISA, according to the manual of the kit. Methacholine was atomized by Wright atomizer [Devilbiss AP-50, USA, driven by air compressor, with a constant atomizing volume of (0.13 +/- 0.02) ml/min, diameter of atomizes particles 1.3-3.0 microns]. Its concentration was redoubled from 0.03 to 128 g/L until a certain dose as PC20 value triggering forced expiratory volume in one second (FEV1) decreased by 20% reached. The eosinophil cationic protein (ECP) levels were measured with enzyme-linked immuno-CAP system. Blood eosinophils(> 330/mm3 as being above normal) and basophils (> 33/mm3 as abnormally increased) were counted using Acian blue dyeing. RESULTS: (1) The mean value of sVCAM-1 of group I (63.7 +/- 31.7) micrograms/L was significantly higher than that of group II (41.9 +/- 11.7) micrograms/L. (2) The percentage of the cases with increased eosinophils in group I was 15.0% (3/20), had no significant difference compared with that in group II (4.8%, 1/21). The percentage of the cases with increased basophils of group I was 45.0%(9/20), significantly higher than that of group II, 4.8%(1/21), P < 0.01. (3) The blood ECP level of group I was (2.7 +/- 1.3) micrograms/L, simillar to that of group II (2.18 +/- 0.5) micrograms/L. (4) The PC20 value of group I (M = 2.6 g/L) was significantly lower than that of group II (M = 128 g/L). (5) The basophil count negatively correlated with the PC20(r = -0.66), however, the sVCAM-1 did not have significant correlation with the basophil count or with the PC20. CONCLUSION: The quantity and activity of eosinophils in asthmatics with remission at least 3 years are droped to the normal level, but the expression of VCAM-1, quantity of basophils were still higher than normal. The airway responsiveness had negative correlation with the basophil count.

[Enhanced continent mechanism of the tapered ileum in continent urinary reservoir].

OBJECTIVE: To construct a reliable continent tube that is easy to catheterize and is surgically simple. METHODS: From October 1999 through March 2001, 20 patients underwent a procedure in which ileal segment was tapered as an efferent tube and the partial efferent tube was placed between the back surface of the rectus muscle and the wall of the ileal pouch. The internal orifice of the tapered ileum was anastomosed to the ileal pouch and its external orifice of the tapered ileum was anastomosed to the umbilicus. Urodynamic study of the efferent tubes and pouch was done 1.5 to 3 months and 6 to 17 months after operation. RESULTS: The stoma was easily catheterized with a 16 F catheter in all patients. One patient died of heart disease 55 days after the operation, while 18 of the remaining 19 were completely continent day and night. At 1.5 to 3 months, the urodynamic study of the efferent tubes showed the maximum close pressure with a full pouch of 46-124 cmH2O(91.53 +/- 17.21), and when the pouch was empty it was 34-84 cmH2O(66.68 +/- 11.60). The difference in the mean maximum closure pressure in full and empty pouches was statistically significant (t = 10.59, P < 0.01). At 6 to 17 months, urodynamic study was performed in 12 patients, the maximum closure pressure in the efferent tube was 77 to 154 cmH2O (100.92 +/- 20.88) when the pouch was filled with saline. When the pouch was empty, it was 56 to 115 cmH2O (74.08 +/- 14.59). The difference in the mean maximum closure pressure in full and empty pouches was statistically significant (t = 8.54, P < 0.01). Reservoir capacity was 360 to 750 ml (455 +/- 110.74). When it was filled to the maximum, the reservoir pressure was 16 to 35 cmH2O (23.17 +/- 5.82). There was no contractive wave in filling in any patient. CONCLUSIONS: This study indicates that the continent mechanism of the tapered ileum can be greatly enhanced by fixing it between the abdominal and pouch walls. This maneuver also provides easy catheterization and surgical simplicity.

Functional characterization of the promoter region of the human mu opioid receptor (hMOR) gene: identification of activating and inhibitory regions.

The mu opioid receptor (MOR) is thought to mediate a variety of morphine's effects, including analgesia and addiction. The expression of opioid receptors can be up and down regulated, but little is known about molecular processes that regulate expression of the MOR gene. To study the regulatory elements that control expression of the human MOR (hMOR) gene, 2325 bp of the 5'-regulatory sequence of the hMOR gene were cloned and sequenced. A transcription initiation site (TIS) was mapped 252 (-252) nucleotides upstream from the translation start site (+1) by primer extension experiments using human thalamus poly(A)+ mRNA. In addition, several putative distal TISs were also identified; the most distal site was mapped 663 bp upstream of the translation start site. A series of 5'-deleted hMOR promoter-luciferase constructs were made and transiently transfected into a MOR expressing neuroblastoma cell line, SK-N-SH, and a non-expressing cell line, HeLa. These transient transfection studies indicated that the region from -563 to -292 contained a strong enhancer element(s), while the region from -776 to -564 possessed a repressor element(s). A similar transfection pattern was observed with SK-N-SH and HeLa cells, suggesting that there is not a tissue-specific element in the region from -2325 to -252.

[Regulatory effect of Bcl-2 on the cortical neurons of primary cultured mice with HSV-1 infection].

OBJECTIVE: To study the effect of Bcl-2 on the cortical neurons of primary cultured mice with HSV-1 infection. METHODS: Analysis of the expression of Bcl-2 on the cortical neurons of primary cultured fetal mice in vitro infected with HSV-1 for 11 hours or exposed to sorbitol for 5 hours was made by flow cytometry and Western blotting. RESULTS: The Bcl-2 of the cultured neurons undergoing HSV-1 infection expressed upregulating compared with the mock untreated neurons. The Bcl-2 protein of HSV-1 infected and exposed to sorbitol neurons expressed upregulating compared with the control group. The Bcl-2 protein of the primary cultured 3 day cells expressed higher than that of the primary cultured 7 day cells. The higher neurovirulence, the higher expression of Bcl-2. CONCLUSIONS: Bcl-2 might protect the primary cultured cortical neurons of fetal mice from apoptosis where infected with HSV-1, and thereby the lifespan of host cells may be prolonged.

[Long-term efficacy of vaccination against hepatitis B in newborns: 13 years' follow-up].

OBJECTIVE: To evaluate long-term efficacy of hepatitis B vaccination in newborns. METHODS: In the past 13 years we followed up the children who had been immunized with hepatitis B vaccine at birth in 1986 every other year. At each follow-up visit, every child was tested for HBsAg, anti-HBs and anti-HBc. RESULTS: HBsAg positive rate of these birth cohort was low (range between 0.46% and 0.98%) during 13 years' follow-up. Long-term efficacy of the vaccination in preventing HBsAg carriage was confirmed. CONCLUSIONS: Thirteen years later no booster was after needed.

[Relationship between intrahepatic HCV-specific CTL activity and response to interferon therapy in chronic hepatitis C].

BACKGROUND: To study the relationship between intrahepatic hepatitis C virus-specific cytotoxic T lymphocyte (HCV-CTL) activity and response to interferon (IFN) therapy in chronic hepatitis C. METHODS: 45 patients with chronic hepatitis C who received IFN-alpha therapy were evaluated for HCV-specific CTL in the liver before treatment with standard chromium release assay. The relationship between treatment response and HCV-CTL activity was analyzed. RESULTS: HCV-CTL activity was detected in 20 (44.4%) of the 45 IFN-treated patients. Of the 42 patients who completed a 6-month course therapy, 19 had detectable HCV-CTL activity, 23 had no detectable HCV-CTL activity. After 6 months of IFN therapy, 18 of 42 (42.9%) patients received an end-of-treatment complete response (ETR). After 6-12 months of follow-up, 10 patients (23.8%) had a sustained response (SR). Of the 19 patients with detectable HCV-CTL activity, 15 (78.9%) developed an ETR. In contrast, only 3 of the 23 patients with no detectable HCV-CTL activity developed an ETR to IFN (P <0.01). All the 10 patients who got a sustained response were those with detectable HCV-CTL activity. Conclusion The host immune response, particularly that mediated by CD8+ HCV-CTL, may be very important in determining the outcome of IFN therapy for the patients with chronic hepatitis C.

[Study on the content of serum HDL subclasses in obese subjects].

OBJECTIVE: To investigate the change of the contents of serum HDL subclasses in obese subjects. METHODS: Contents of serum HDL subclasses in healthy controls(n = 64) and obese subjects(n = 58) were determined by two-dimensional gel electrophoresis associated with immunodetection method. RESULTS: The pre-beta 1 HDL, HDL3c and HDL3b contents increased significantly (P < 0.001) and the HDL2b content decreased significantly (P < 0.001) in obese subjects as compared with those in healthy controls. In male obese subjects, the pre-beta 1 HDL and HDL3c levels were significantly higher(P < 0.01 and P < 0.05, respectively) and HDL2b level was significantly lower(P < 0.05), compared with those in female obese subjects. In male control subjects, the level of pre-beta 1 HDL was significantly higher than that in female subjects. In obese subjects, the concentrations of BMI and serum TG had positive correlation with those of pre-beta 1 HDL(r = 0.382, P < 0.001), HDL3c(r = 0.232, P < 0.05) and HDL3b(r = 0.294, P < 0.01) and negative correlation with that of HDL2b(r = -0.304, P < 0.01). CONCLUSION: The particle size of HDL in obese subjects showed a general shift toward smaller size, which indicated that the maturation of HDL could be abnormal in obese subjects. The particle size of HDL was found to be smaller in both obese and control male subjects than in female subjects, suggesting that sex seems to be related to the contents of serum HDL subclasses.

[Clinical effects of metronidazole-ofloxacin gel as an adjunct to conventional therapy for periodontitis].

OBJECTIVE: This study was designed to evaluate the clinical effects of metronidazole ofloxacin gel (MO gel) as an adjunct to conventional therapy for periodontitis. METHODS: 13 patients with adult periodontitis were selected and each of them had two or more sites with probing depth > or = 4 mm, so totally 35 teeth were included in this study. After conventional therapy, the subjects were randomly divided into three groups: (1) experimental group application with MO gel, (2) standard group application with metronidazole stitus, and (3) control group application with placebo gel. Local application was performed once a week for 12 weeks. Clinical parameters including PD, PAL, GI, BOP, PLI was recorded after 6 weeks and 12 weeks respectively. RESULTS: All clinical parameters from group of gel and group of metronidazole stilus were better than that from control group, while no significant difference was observed between MO gel group and metronidazole stilus group. CONCLUSION: It indicates local application with MO gel treatment as an adjunct to conventional therapy may lead to a more advantageous outcome for periodontitis.
