Dihedral-angle information entropy as a gauge of secondary structure propensity.

Protein structural information can be uncovered using an information-theory-based entropy and auxiliary functions by taking advantage of high-quality correlation plots between the dihedral angles around a residue and those between sequential residues. A standard information entropy for a primary sequence has been defined using the values of the probabilities of the most likely dihedral angles along the sequence. The distribution of entropy differences relative to the standard for each protein in a reference set--a sublibrary of the Protein Data Bank at the 90% sequence redundancy level--appears to be nearly Gaussian. It gives rise to an auxiliary checking function whose value signals the extent to which the dihedral angle propensities differ from typical structures. Such deviations can arise either because of incorrect dihedral angle assignments or secondary structural propensities that are atypical of the structures in the reference set. This auxiliary checking function can be readily calculated at the public website, (http://www.d2check.gatech.edu). Its utility is demonstrated here in an analysis displaying differences between experimentally and theoretically derived structures, and in the analysis of structures derived by homology modeling. A comparison of the new measure, D(2)Check, to other checking functions based on backbone conformation-namely, PROCHECK and WHAT_CHECK--is also provided.

[An epidemiological study on domestic violence in Hunan, China].

OBJECTIVE: To investigate the prevalence of domestic violence (DV) in Hunan. METHODS: Using a multi-stage sampling strategy, 9451 households involving 32 720 persons in urban, rural and industrial areas in Hunan, China were studied. Multiform clue investigation and face-to-face interviews were combined to investigate the prevalence of DV. RESULTS: A lifetime prevalence of DV was reported by 1533 households (16.2%). A total of 1098 households (11.6%) reported at least one incident of DV in the previous year. Both lifetime and 12-month prevalence of DV varied significantly by geographic setting (P < 0.01). The lifetime prevalence abuse rates were: spousal 10.2%, child abuse 7.8%, and elder 1.5%. With regard to household structure, the lifetime prevalence of DV was highest among those remarried families (21.0%), followed by married couples with one child and extended families with several generations living together (20.1% and 20.0%, respectively). The highest rate of spousal abuse was found among remarried families (14.7%), while child and elder abuse was most prevalent among extended families (12.4% and 4.1%, respectively). CONCLUSIONS: The findings suggested that although the prevalence of DV in Hunan was modest compared to Western countries, it remained a serious public health problem affecting over 1 in 10 households. Furthermore, the prevalence of various types of DV varied by geographic setting and family structure, suggesting that diverse geographic setting and family constellations carried different risk and protective features.

Spatiotemporal networks in addressable excitable media.

Spatiotemporal networks are studied in a photosensitive Belousov-Zhabotinsky medium that allows both local and nonlocal transmission of excitation. Local transmission occurs via propagating excitation waves, while nonlocal transmission takes place by nondiffusive jumps to destination sites linked to excited sites in the medium. Static, dynamic, and domain link networks are experimentally and computationally characterized. Transitions to synchronized behavior are exhibited with increasing link density, and power-law relations are observed for first-coverage time as a function of link probability.

[Evapotranspiration of natural Quercus litaotungensis and Tilia paucicostata secondary stands in Liupan Mountains of Ningxia].

With heat dissipation probe technique and combined with microlysimeter and hydrological methods, this paper studied the evapotranspiration of secondary Quercus liaotungensis and Tilia paucicostata stands, and its relationship to forest structure from August to September 2004. The results indicated that the stem sap flux density (SFD) of Quercus liaotungensis and Tilia paucicostata changed regularly from day to night in later growth season. In relatively still period (nighttime), the SFD kept low values continuously, usually below 0.05 microl x cm(-2). min(-1), while in active period (daytime), it increased quickly, usually below 0.25 microl x cm(-2) x min(-1). The daily transpiration of whole-tree was estimated based on the calculation of daily cumulative SFD, which showed that there existed a significant difference between two tree species. The daily transpiration of Quercus liaotungensis reached 5.31 and 2.48 L x d(-1) in sunny- and cloudy-days, 2.35 and 3.75 folds as that of Tilia paucicostata, respectively. There was no significant difference in daily leaf transpiration rate between these two shrub species. During measurement periods, the average daily stand evapotranspiration was 1.45 mm x d(-1), including transpiration (0.72 mm x d(-1)), soil evaporation (0.19 mm x d(-1)), and canopy interception (0.54 mm x d(-1)), which accounted for 49.6%, 13.3% and 37.1% of the total evapotranspiration, respectively. The results showed that the difference of whole-tree transpiration between tree species contributed significantly to the difference of tree canopy transpiration, while the difference of shrub canopy transpiration was on account of the leaf amount in the canopy. The effects of vertical layers in the stand on total stand evapotranspiration also differed, with a percentage of 65.8%, 20.9% and 13.3% for tree canopy, shrub canopy and floor, respectively, which meant that the transpiration and interception of tree canopy contributed most to the total evpotranspiration, followed by shrub transpiration, soil evaporation, and grass transpiration.

Modulation of the folding energy landscape of cytochrome C with salt.

The folding reaction of acid-unfolded cytochrome c in the presence of various amounts of KCl was investigated with Trp fluorescence and resonance Raman spectroscopies. It was found that the too-early-too-much polypeptide chain collapse induced by KCl yields some stable folding intermediates, which need to overcome a higher energy barrier to fold into their native conformation. We propose that the charge distribution on the polypeptide chain is part of the folding codon encoded in the linear amino acid sequence. The charge screening effect introduced by KCl alters the shape of the energy landscape by raising the slope of the upper rim and introduces a rugged energy surface toward the bottom of the folding funnel.

The intestinal fatty acid binding protein: the role of turns in fast and slow folding processes.

The intestinal fatty acid binding protein is one of a family of proteins that are composed of two beta-sheets surrounding a large interior cavity into which the ligand binds. Glycine residues occur in many of the turns between adjacent antiparallel beta-strands. In previous work, the effect of replacing these glycine residues with valine has been examined with stopped flow instrumentation using intrinsic tryptophan fluorescence spectroscopy [Kim and Frieden (1998) Protein Sci. 7, 1821-1828]. To resolve the burst phase missing in the stopped flow measurements, these valine mutants have been reexamined with sub-millisecond continuous flow instrumentation. Some of the glycine residues have also been replaced with proline, and the folding reactions of these proline mutants have been compared with those of their valine counterparts. In all cases, the stability of the protein is decreased, but some turns appear to be more critical for final structure stabilization than others. Surprisingly, the rate constants observed for all the mutants measured by sub-millisecond continuous flow methods are quite similar (1400-3000 s(-1)), and in all the mutants, there is a shift in the fluorescence emission maximum from that of the unfolded protein to lower wavelengths, suggesting some collapse of the unfolded state within 200 micros. In contrast to the rate constants observed for the initial folding events measured by the sub-millisecond continuous flow method, the rate constants for the slower phase observed in the stopped flow instrument vary widely for the different mutants. The latter step appears to be related to side chain stabilization rather than secondary structure formation. It is also shown that the ligand binds tightly only to the native protein and not to any intermediate forms.

Efficient streaming text clustering.

Clustering data streams has been a new research topic, recently emerged from many real data mining applications, and has attracted a lot of research attention. However, there is little work on clustering high-dimensional streaming text data. This paper combines an efficient online spherical k-means (OSKM) algorithm with an existing scalable clustering strategy to achieve fast and adaptive clustering of text streams. The OSKM algorithm modifies the spherical k-means (SPKM) algorithm, using online update (for cluster centroids) based on the well-known Winner-Take-All competitive learning. It has been shown to be as efficient as SPKM, but much superior in clustering quality. The scalable clustering strategy was previously developed to deal with very large databases that cannot fit into a limited memory and that are too expensive to read/scan multiple times. Using the strategy, one keeps only sufficient statistics for history data to retain (part of) the contribution of history data and to accommodate the limited memory. To make the proposed clustering algorithm adaptive to data streams, we introduce a forgetting factor that applies exponential decay to the importance of history data. The older a set of text documents, the less weight they carry. Our experimental results demonstrate the efficiency of the proposed algorithm and reveal an intuitive and an interesting fact for clustering text streams-one needs to forget to be adaptive.
