Development and validation of k-nearest-neighbor QSPR models of metabolic stability of drug candidates.

Computational ADME (absorption, distribution, metabolism, and excretion) models may be used early in the drug discovery process in order to flag drug candidates with potentially problematic ADME profiles. We report the development, validation, and application of quantitative structure-property relationship (QSPR) models of metabolic turnover rate for compounds in human S9 homogenate. Biological data were obtained from uniform bioassays of 631 diverse chemicals proprietary to GlaxoSmithKline (GSK). The models were built with topological molecular descriptors such as molecular connectivity indices or atom pairs using the k-nearest neighbor variable selection optimization method developed at the University of North Carolina (Zheng, W.; Tropsha, A. A novel variable selection QSAR approach based on the k-nearest neighbor principle. J. Chem. Inf. Comput. Sci., 2000, 40, 185-194.). For the purpose of validation, the whole data set was divided into training and test sets. The training set QSPR models were characterized by high internal accuracy with leave-one-out cross-validated R(2) (q(2)) values ranging between 0.5 and 0.6. The test set compounds were correctly classified as stable or unstable in S9 assay with an accuracy above 85%. These models were additionally validated by in silico metabolic stability screening of 107 new chemicals under development in several drug discovery programs at GSK. One representative model generated with MolConnZ descriptors predicted 40 compounds to be metabolically stable (turnover rate less than 25%), and 33 of them were indeed found to be stable experimentally. This success (83% concordance) in correctly picking chemicals that are metabolically stable in the human S9 homogenate spells a rapid, computational screen for generating components of the ADME profile in a drug discovery process.

Isolation and isotope labeling of cysteine- and methionine-containing tryptic peptides: application to the study of cell surface proteolysis.

Inexpensive methods were developed for isolating and isotopically labeling tryptic peptides that contain either cysteine or methionine. After covalently capturing cysteine-containing peptides with pyridyl disulfide reactive groups on agarose beads, extensive wash steps were applied, and the attached peptides were released using a reducing agent. This approach results in less nonspecifically bound peptides and eliminates the possibility of generating avidin peptide background ions that can arise when using methods based on biotin and avidin (e.g. isotope-coded affinity tag). The thiols were alkylated using either N-ethyl- or N-D5-ethyl-iodoacetamide, both of which can be synthesized in a single step using inexpensive reagents. This isotopic labeling does not greatly increase the peptide mass, nor does it affect the peptide ion charge state in electrospray ionization. In addition, methionine-containing peptides were captured using commercially available methionine-reactive beads, and relative quantitation of peptides was achieved by isotopic labeling of amino groups using activated esters of either nicotinic acid or D4-nicotinic acid. These methods were used to study the metalloprotease-mediated shedding of cell surface proteins from a mouse monocyte cell line that had been treated with a phorbol ester and lipopolysaccharide. In addition to the identification of proteins previously determined to be inducibly shed, three new shed proteins were identified: CD18, ICOS ligand, and tumor endothelial marker 7-related protein.

Polymorphisms of the DNA repair genes XRCC1, XRCC3, XPD, interaction with environmental exposures, and bladder cancer risk in a case-control study in northern Italy.

Tobacco smoking and occupational exposures are the main known risk factors for bladder cancer, causing direct and indirect damage to DNA. Repair of DNA damage is under genetic control, and DNA repair genes may play a key role in maintaining genome integrity and preventing cancer development. Polymorphisms in DNA repair genes resulting in variation of DNA repair efficiency may therefore be associated with bladder cancer risk. A hospital-based case-control study was conducted in Brescia, Italy, to assess the relationship between polymorphisms in DNA repair genes XRCC1 (Arg(399)Gln), XRCC3 (Thr(241)Met), and XPD (Lys(751)Gln) and bladder cancer risk. A total of 201 male incident bladder cancer cases and 214 male controls with urological nonneoplastic diseases were recruited and frequency-matched on age, period, and hospital of recruitment. Detailed information was collected using a semistructured questionnaire on demographic, dietary, environmental, and occupational factors. Genotypes were determined by PCR-RFLP analysis. The XRCC3 codon 241 variant genotype exhibited a protective effect against bladder cancer [odds ratio (OR), 0.63; 95% confidence interval (CI), 0.42-0.93], which was prominent among heavy smokers (OR, 0.49; 95% CI, 0.28-0.88) but not among never and light smokers. No overall impact of the XRCC1 codon 399 polymorphism was found (OR, 0.86; 95% CI, 0.59-1.28), but a protective influence of the homozygous variant was suggested among heavy smokers (OR, 0.38; 95% CI, 0.14-1.02). XPD polymorphisms did not show an association with bladder cancer (OR, 0.92; 95% CI, 0.62-1.37). There was no statistical evidence of an interaction between these three genetic polymorphisms and either tobacco smoking or occupational exposure to polycyclic aromatic hydrocarbons and aromatic amines. The XRCC3 codon 241 polymorphism had an overall protective effect against bladder cancer that was most apparent among heavy smokers. Similarly, the XRCC1 codon 399 polymorphism also had a protective effect on bladder cancer among heavy smokers. The XPD polymorphism was not, however, associated with bladder cancer risk.

Quantitative structure-activity relationship analysis of functionalized amino acid anticonvulsant agents using k nearest neighbor and simulated annealing PLS methods.

We report the development of rigorously validated quantitative structure-activity relationship (QSAR) models for 48 chemically diverse functionalized amino acids with anticonvulsant activity. Two variable selection approaches, simulated annealing partial least squares (SA-PLS) and k nearest neighbor (kNN), were employed. Both methods utilize multiple descriptors such as molecular connectivity indices or atom pair descriptors, which are derived from two-dimensional molecular topology. QSAR models with high internal accuracy were generated, with leave-one-out cross-validated R(2) (q(2)) values ranging between 0.6 and 0.8. The q(2) values for the actual dataset were significantly higher than those obtained for the same dataset with randomly shuffled activity values, indicating that models were statistically significant. The original dataset was further divided into several training and test sets, with highly predictive models providing q(2) values greater than 0.5 for the training sets and R(2) values greater than 0.6 for the test sets. These models were capable of predicting with reasonable accuracy the activity of 13 novel compounds not included in the original dataset. The successful development of highly predictive QSAR models affords further design and discovery of novel anticonvulsant agents.

Detection of antidepressant and antipsychotic drugs in human hair.

The presence of therapeutic drugs and their metabolites in the hair of psychiatric patients was investigated using gas chromatography (GC)-mass spectroscopy (MS)-electron ionization (EI) and GC-MS-chemical ionization (CI). In hair samples tested from 35 subjects, carbamazepine, amitriptyline, doxepin, trihexyphenidyl, chlorpromazine, chlorprothixene, trifluoperazine, clozapine and haloperidol were detected, with maximal concentrations of 22.5, 57.7, 183.3, 15.6, 68.2, 30.0, 36.8, 59.2 and 20.1 ng/mg of hair sample, respectively. Chlorpromazine and clozapine concentrations in the hair were found to be dependent on the dosage used and their correlation coefficients were 0.8047 (P<0.001, n=16) and 0.7097 (P<0.001, n=16), respectively. Segmental analysis demonstrated that there was a correlation between the history of subject's drug exposure and the distribution of drug along the hair shaft. Our results also show that drug analysis in hair may provide useful information about drug treatment and the history of usage, and that drugs can be detected in normally kept hair for at least 16 months after intake.

[A case-control study on urinary calculi and dietary factors].

OBJECTIVE: To study the role of dietary and nutritional factors in the etiology of urolithiasis. METHODS: Two hundred and fourty-one pairs of urolithiasis patients and controls were selected, and matched on age and sex, and without having urinary, endocrine, metabolic, or other related diseases. Subjects were given with a standardized semi-quantitative questionnaire to inquire their demographic features and diet information. Data were analyzed according to their respective property. Conditional logistic regression were used to compute odds ratio and 95% confidence interval. RESULTS: The following variables were found to have significant in single factor logistic regression analysis: do not fond of drinking water [OR(no:yes) = 1.914 (95% CI: 1.272 - 2.881)]; drinking less purified water [OR(once:more) = 0.771 (95% CI: 0.614 - 0.967)]; drinking less liquid [OR(one cup more) = 0.273 (95% CI: 0.076 - 0.978)]; eating salted food [OR(highest:common) = 3.382 (95% CI: 2.133 - 5.362), OR(higher:common) = 1.435 (95% CI: 1.252 - 1.645)]; fond of sweet food [OR(most:no) = 4.509 (95% CI: 2.457 - 8.277), OR(more:no) = 1.562 (95% CI: 1.305 - 1.870)]; intake of animal oil [OR(yes:no) = 2.222 (95% CI: 1.012 - 4.880)]; over intake of protein, fat and phosphorus; less intake of carbohydrate, dietary fibre and vitamin C. CONCLUSION: Results indicated that dietary and nutritional factors were important risk factors to the etiology of urinary calculi.

[Primary study on establishment of namalwa 12/MTX resistant cell strain and its mechanism].

BACKGROUND & OBJECTIVE: Methotrexate has been used to treat malignant tumor for 50 years. Different mechanisms of methotrexate resistance has been known in various kinds of leukemias. Because of individualized chemotherapy according to different drug metabolism in different leukemia patients, the treatment became more reasonable and scientific and the treatment effect has been gradually improved. However, there was few report about its drug resistance mechanism in lymphoma. This study was designed to establish Burkitt's lymphoma methotrexate resistant cell strain--Namlwa 12/MTX and study its resistant mechanism. METHODS: Namlwa 12/MTX resistant cell strain was established by repeated impulsed exposure to methotrexate. The difference of the methotrexate effect on Namlwa 12/MTX and Namlwa cell strains were evaluated with MTT method. The level of dihydrofolate reductase (DHFR) mRNA expression was assayed with RT-PCR. The function of the reduced folate carrier (RFC) were tested with 3H-MTX labeling and counted with beta-liquid scintillation counter. The capacity to form the polyglutamate methotrexate (MTXPG) in these cell strains was assayed with 3H-MTX labeling and high pressure liquid chromatography (HPLC) separation. RESULTS: More than 20 times methotrexate resistance was found in Namalwa 12/MTX cell strain in comparison with the Namalwa cell strain. This resistance was not associated with the dysfunction of the RFC, but was closely associated with the amount of MTXPG formed. The amount of total MTXPG (MTXPG1-6) formed in these 2 cell strains was (1583 +/- 26) pmol/10(9) tumor cells and (4453 +/- 236) pmol/10(9) tumor cells, respectively (P < 0.05), while the amount of long chain MTXPG (MTXPG4-6) formed only accounted for 5.5% and 25.4% of the MTXPG1-6, respectively (P < 0.05). The level of DHFR mRNA expression was gradually increased with the formation of the drug resistance in Namalwa 12/MTX. CONCLUSION: Synthesizing difficulty of MTXPG and over-expression of DHFR mRNA level result in methotrexate resistance in Namalwa 12/MTX cell strain.

Rational selection of training and test sets for the development of validated QSAR models.

Quantitative Structure-Activity Relationship (QSAR) models are used increasingly to screen chemical databases and/or virtual chemical libraries for potentially bioactive molecules. These developments emphasize the importance of rigorous model validation to ensure that the models have acceptable predictive power. Using k nearest neighbors (kNN) variable selection QSAR method for the analysis of several datasets, we have demonstrated recently that the widely accepted leave-one-out (LOO) cross-validated R2 (q2) is an inadequate characteristic to assess the predictive ability of the models [Golbraikh, A., Tropsha, A. Beware of q2! J. Mol. Graphics Mod. 20, 269-276, (2002)]. Herein, we provide additional evidence that there exists no correlation between the values of q2 for the training set and accuracy of prediction (R2) for the test set and argue that this observation is a general property of any QSAR model developed with LOO cross-validation. We suggest that external validation using rationally selected training and test sets provides a means to establish a reliable QSAR model. We propose several approaches to the division of experimental datasets into training and test sets and apply them in QSAR studies of 48 functionalized amino acid anticonvulsants and a series of 157 epipodophyllotoxin derivatives with antitumor activity. We formulate a set of general criteria for the evaluation of predictive power of QSAR models.

Polymorphisms in the DNA base excision repair genes APEX1 and XRCC1 and lung cancer risk in Xuan Wei, China.

The lung cancer mortality rate in Xuan Wei is among the highest in China and has been causally attributed to high exposure to indoor smoky coal emissions, which contain high levels of PAHs and can lead to modified bases. We studied genetic polymorphisms in four DNA base excision repair genes in a population-based case-control study in Xuan Wei with 122 lung cancer cases and 122 controls. Homozygous carriers of the APEX1 148Glu variant had an increased risk (OR, 2.13; 95% CI, 0.96-4.74), whereas persons with the XRCC1 399Gln allele had a decreased risk (OR, 0.60; 95% CI, 0.35-1.02) of lung cancer compared with wild-type carriers. Subjects with both at-risk genotypes (APEX1 Glu148Glu and XRCC1 Arg399Arg) had a higher risk of lung cancer (OR: 3.34; 95% CI: 1.16-9.67). We found genetic variants in APEX1 and XRCC1 may alter the risk of lung cancer in a special population in China.
