The Genomes of Oryza sativa: a history of duplications.

We report improved whole-genome shotgun sequences for the genomes of indica and japonica rice, both with multimegabase contiguity, or almost 1,000-fold improvement over the drafts of 2002. Tested against a nonredundant collection of 19,079 full-length cDNAs, 97.7% of the genes are aligned, without fragmentation, to the mapped super-scaffolds of one or the other genome. We introduce a gene identification procedure for plants that does not rely on similarity to known genes to remove erroneous predictions resulting from transposable elements. Using the available EST data to adjust for residual errors in the predictions, the estimated gene count is at least 38,000-40,000. Only 2%-3% of the genes are unique to any one subspecies, comparable to the amount of sequence that might still be missing. Despite this lack of variation in gene content, there is enormous variation in the intergenic regions. At least a quarter of the two sequences could not be aligned, and where they could be aligned, single nucleotide polymorphism (SNP) rates varied from as little as 3.0 SNP/kb in the coding regions to 27.6 SNP/kb in the transposable elements. A more inclusive new approach for analyzing duplication history is introduced here. It reveals an ancient whole-genome duplication, a recent segmental duplication on Chromosomes 11 and 12, and massive ongoing individual gene duplications. We find 18 distinct pairs of duplicated segments that cover 65.7% of the genome; 17 of these pairs date back to a common time before the divergence of the grasses. More important, ongoing individual gene duplications provide a never-ending source of raw material for gene genesis and are major contributors to the differences between members of the grass family.

Decreased cell proliferation in the dentate gyrus of rats after repeated administration of cocaine.

Cell proliferation in the dentate gyrus of hippocampus was assessed using in vivo labeling with 5-bromo-2'-deoxyuridine (BrdU) in adult rats that were administered cocaine (20 mg/kg) for 14 consecutive days. Rats showed increased stereotypy at a challenge dose of cocaine after 1 week of withdrawal, suggesting the acquisition of behavioral sensitization. Twenty-four hours after final injection of repetitive cocaine administration, a 26% decrease in BrdU-positive cells was observed, compared with control rats. However, this returned to control level within 1 week. No differences were observed in rats that received a single injection of cocaine. Differentiation of newly formed cells was not influenced. These data imply that the regulation of hippocampal cell proliferation by cocaine may be involved in the development of certain symptoms of addiction, such as cognitive impairment and acquisition of behavioral sensitization.

Isobaric vapor-liquid equilibrium for methyldichlorosilane-dimethyldichlorosilane-benzene system.

The elucidation of vapor-liquid equilibrium (VLE) of the halogenated silane was necessary for the production of silicon derivatives, especially for methylvinyldichlorosilane, due to the lack of the relevant reports. Isobaric VLE for the system methyldichlorosilane-dimethyldichlorosilane-benzene and isobaric VLE of the three binary systems were measured with a new pump-ebulliometer at the pressure of 101.325 kPa. These binary compositions of the equilibrium vapor were calculated according to the Q function of molar excess Gibbs energy by the indirect method and the resulted VLE data agreed well with the thermodynamic consistency. Moreover, the experimental data were correlated with the Wilson, NRTL, Margules and van Laar equations by means of the least-squares fit, the acquired optimal interaction parameters were fitted to experimental vapor-liquid equilibrium data for binary systems. The binary parameters of Wilson equation were also used to calculate the bubble point temperature and the vapor phase composition for the ternary mixtures without any additional adjustment. The predicted vapor-liquid equilibrium for the ternary system was in a good agreement with the experimental results. The VLE of binary and multilateral systems provided essential theory for the production of the halogenated silane.

[Influence of Candida albicans on the motility and ultrastructure of human spermatozoa in vitro].

OBJECTIVE: To explore the influence of Candida albicans (Ca) on the motility and ultrastructure of human spermatozoa and its possible mechanism. METHODS: Semen samples obtained from 10 healthy volunteers by masturbation were prepared by the swim-up technique and sperm density to 40 x 10(6)/ml. The samples were then inoculated at 37 degrees C with different concentrations of a uropathogenic strain of Ca isolated from an outpatient, with initial fungi/spermatozoa ratios varying among 1:1 (Group A), 1:10 (Group B), 1:100 (Group C), 1:1000(Group D), and 1:10,000 (Group E). And Group F containing Ham's F-10 only was found as the negative control. Motion parameters were analysed by computer-aided sperm analyzer (CASA) at 0 hour, 1 hour, 2 hours and 4 hours respectively. Modalities of spermatozoa and possible adherence and/or agglutination were observed under the light microscope. Finally, all the samples were studied by transmission electron microscopy. RESULTS: Distinct adhesion of spermatozoa to Ca and agglutination were noticed. In all the motion parameters, progressive motility was affected most and dependent upon incubation time and bacterial concentration. Progressive motility showed a significant difference between Group A and the control (P < 0.01). With the prolongation of incubation time, other parameters were showing more and more differences. Analysis by electron microscopy revealed multiple ultrastructural damages. CONCLUSION: Ca significantly inhibits human sperm motility and decreases sperm viability in vitro. Its mechanism is possibly related to Ca's adhesion to human spermatozoa and the impairment inflicted by Ca to sperm ultrastructure.

[Distribution of attractin protein and mRNA in the testis of rat of different ages].

OBJECTIVE: Given the fact that the Attractin protein express widely in the testis of mature male rat, this paper aims at studying the distribution of the Attractin protein and Attractin mRNA in the testicular tissue of rats of different ages. METHODS: Testes and epididymides were obtained from newborn (8 hours after birth), prepubertal (5 days), pubertal (20 days), postpubertal (50 days) and mature (70 days) Wistar rats; the tissues were fixed and the Attractin protein and mRNA detected respectively by immunohistochemical and in situ hybridization techniques. RESULTS: The Attractin protein and mRNA expressed respectively within Leydig cells, primitive spermatogonia, primary spermatocytes, spermatids, Sertoli cells and peritubular myoid cells. The Attractin protein stain was mainly located on the cell membrane and cytoplasm, and Attractin mRNA distributed in the nucleus and cytoplasm. There was no immunopositive staining in spermatozoa and epididymides. CONCLUSION: The Attractin protein and Attractin mRNA are both expressed widely in the testis of rats of different ages. It suggests that the rat testis has the ability of synthesizing the Attractin protein throughout sexual development, but its physiological function and biochemical mechanism yet remain to be further studied.

[Proliferation of corneal epithelium and apoptosis of keratocytes in the rabbit cornea after treatment with 20% ethanol].

OBJECTIVE: To study the proliferation activity of corneal epithelial cells and the apoptosis of keratocytes in the rabbit cornea after treatment with 20% ethanol. The results were compared to the cornea treated with mechanical scraping of the epithelial cells. METHODS: The experimental group consisted of 42 rabbits. One of the two corneas of each rabbit was incised by 8 mm epithelial trephine using in LASEK and was exposed to 20% ethanol (in distilled water) in the trephine for 40 seconds. In the other eye, the corneal epithelium in the central area was mechanically scraped. The rabbits in the experimental group were randomly divided into seven sub-groups. Each sub-group had six rabbits and the rabbits were killed at 0, 4 hours, 1, 3, 5, 8 and 30 days after the surgery. Three rabbits without any treatment were used as blank controls. Immunohistochemical staining (Ki-67 antigen) was performed to detect the proliferation of corneal epithelial cells. Apoptotic cells were detected by TUNEL assay. Number of keratocytes in the central anterior stroma of cornea was determined by counting the total number of cells under 400 x magnification field in hematoxylin-eosin-stained corneal sections. RESULTS: In the ethanol-treated eyes, the number of Ki-67 positive cells peaked 5 days after the treatment in the central corneal epithelium and 1 day after the treatment in the peripheral corneal epithelium. TUNEL-positive cells were detected in the anterior central stromal keratocytes under the epithelial incisions and the number of TUNEL-positive cells reached a peak 4 hours after the treatment. There was no statistically significant difference in the number of central anterior stromal keratocytes between the ethanol-treated group and the controls (P = 0.68). In the mechanical scraping group, the number of Ki-67 positive cells in the peripheral corneal epithelium peaked 3 days after the treatment. The number of Ki-67 positive cells in the peripheral corneal epithelium of the scraping group was greater than that of the ethanol-treated group. TUNEL-positive cells were detected in the anterior central stromal keratocytes and reached a peak 4 hours after the scraping. The number of central anterior stromal keratocytes was decreased maximally 1 day after the scraping (P < 0.01). CONCLUSIONS: The cornea injury caused by treatment with 20% ethanol for 40 seconds is milder than that caused by mechanical scraping. The wound-healing process in the ethanol-treated cornea is faster than that of the cornea treated with scraping. Corneal epithelium treated with 20% ethanol for 40 seconds can protect the stromal keratocytes.

[Dynamic release of tinidazole from the degradable PLLA-tinidazole blend gel].

OBJECTIVE: To determine the dynamic release of tinidazole from the degradable poly-lactic acid (PLLA)-tinidazole blend gel (a periodontal local drug delivery) by high-performance liquid chromatography (HPLC) in vitro and to observe the polylactic acid (as a vector of tinidazole) how to affect the release of tinidazole. METHODS: HPLC analysis was conducted. The operating conditions were C18-ODS-A column, water-methanol-acetic acid as mobile phase at a flow rate of 1.5 ml/min and a detection wavelength at 310 nm and a column temperature at 30 degrees C. RESULTS: The retention time of tinidazole was about 12 min. There was good linear relationship between the concentrations of tinidazole in blend gel and their peak areas in the ranges of 5 - 500 mg/L. The regression reaction was y = 0.836 + 8.452 2 x 10(-5) x (r = 0.998 6). RSD was 0.2%. Polylactic acid had no influence on the determination of tinidazole. The daily average release of tinidazole was 5.60%. The cumulative release of tinidazole was about 78.40% in 14 days. CONCLUSION: The in vitro drug release analysis is an useful method in evaluating the performance of local drug delivery system. HPLC analysis is a simple and accurate method with good reproducibility.

CYP2E1 mediated isoniazid-induced hepatotoxicity in rats.

AIM: To investigate the role of CYP2E1 in isoniazid (INH)-induced hepatotoxicity and the influence of rifampicin (RFP) on INH-induced liver injury. METHODS: Rats were treated with INH alone (100 mg/kg, ip) or co-administered with RFP (100 mg/kg, ig) for 10 d and 21 d. Hepatotoxicity was assayed by plasma enzymes (sALT, sAST) and histopathological examinations. Hepatic CYP2E1 activity was measured by aniline hydroxylase (ANH), and CYP2E1 mRNA expression was determined by RT-PCR. Plasma hydrazine concentration was determined by RP-HPLC. RESULTS: For a 10 d INH-treatment, hepatic CYP2E1 level was increased to 3.7-fold over the control; liver impairment appeared after 21 d treatment, while CYP2E1 and plasma hydrazine were, respectively, increased to 4.6-fold and 1.7-fold. However, in INH-RFP group for 10 d, CYP2E1 and plasma hydrazine were, respectively, decreased by 13 % and 18 % over INH group; similarly, hepatic injury is equal to INH group appeared after 21 d, and CYP2E1 was further decreased by 26 %. Correlation analysis showed that sALT had a positive correlation with plasma hydrazine and with CYP2E1 activity; CYP2E1 activity was also markedly correlated with plasma hydrazine. And compared with control, there is no difference in changes of CYP2E1 mRNA expression in INH and INH-RFP treatment for 21 d. CONCLUSION: The metabolite of INH, hydrazine, plays an important role in INH-induced hepatotoxicity in rats. The induction of CYP2E1 by hydrazine is involved in the hepatotoxicity of INH. RFP does not exacerbate INH-induced hepatotoxicity in short term, which relates to down-regulation of CYP2E1.

[Purification and characterization of sanguicin--a bacteriocin produced by Streptococcus sanguis].

OBJECTIVE: Streptococcus sanguis plays an important Role in maintaining the periodontal microecological balance. Previous studies have demonstrated that sanguicin--a kind of bacteriocin produced by S. sanguis has a prominent function of inhibiting the growth of putative periodontopathic bacteria (PPB). The aim of this study was to purify sanguicin and investigate its characters. METHODS: The raw extract of sanguicin was obtained from cells of S. sanguis by ultrasonication, salting out and dialysis. Then the diethyl-aminoethyl-sepharose gradual washing was done in conjunction with glucosan gel filtration for in the purfication of sanguicin. The characters of purified sanguicin were determined and its inhibitiory effect on PPB was measured by agar diffusion test. RESULTS: The purifed sanguicin was obtained; it was heat labile and proteinaceous; and by SDS-PAGE, it showed a main band with the relative molecular mass of 65 x 10(3). The purifed sanguicin had a strong inhibitory effect on P. gingivalis, P. intermedia and F. nucleatum in vitro. CONCLUSION: Our methods are useful for the purification of sanguicin. Sanguicin has inhibitory effect on PPB obviously and will have a good prospect in periodontal ecological therapy.

[Kinetics of degradation of hexane in the gas phase by photocatalysis and combined photocatalysis and ozone].

The degradations of trace hexane under high flow rate (5 L/min-17 L/min) in the gas phase by TiO2/UV, O3/UV and O3/TiO2/UV were studied. The kinetic effects of the inlet concentration of hexane, flow rate, water concentration and ozone dosage on the conversion of hexane in the three processes were examined respectively. The experimental results showed that the addition of ozone to the photocatalysis process increased the conversion of hexane significantly. The O3/TiO2/UV process was more efficient than the TiO2/UV in decomposing hexane. The degradation rate increased with increasing the initial concentration of hexane in the processes of TiO2/UV and O3/TiO2/UV. They matched well with the Langmuir-Hinshelwood (L-H) kinetic model. In the range of flow rate studied, the degradation rate increased with an increasing flow rate in both processes of TiO2/UV and O3/TiO2/UV, while was not affected in the process of O3/UV. The degradation rate in the three processes was affected by water concentration. The degradation rate of the two processes O3/UV and O3/TiO2/UV increased almost linearly with the increase of ozone dosage.

Predicting protein secondary structure by a support vector machine based on a new coding scheme.

Protein structure prediction is one of the most important problems in modern computational biology. Protein secondary structure prediction is a key step in prediction of protein tertiary structure. There have emerged many methods based on machine learning techniques, such as neural networks (NN) and support vector machine (SVM) etc., to focus on the prediction of the secondary structures. In this paper, a new method was proposed based on SVM. Different from the existing methods, this method takes into account of the physical-chemical properties and structure properties of amino acids. When tested on the most popular dataset CB513, it achieved a Q(3) accuracy of 0.7844, which illustrates that it is one of the top range methods for protein of secondary structure prediction.

Enhanced conversion of soluble starch to trehalose by a mutant of Saccharomycopsis fibuligera sdu.

In our previous studies, it was found that Saccharomycopsis fibuligera sdu cells could accumulate 18.0% (gg(-1)) trehalose from soluble starch in SSY medium. However, the yeast strain contained high activities of acid and neutral trehalases, which were reported to mobilize trehalose accumulated by the cells during fermentation. In order to enhance the yield of trehalose, it is necessary to remove the trehalase activities from the cells. By mutagenesis of ethylmethanesulfonate, one mutant that assimilated trehalose very slowly, but grew on other carbon sources as fast as its parent strain, was isolated. In Biostat B2 2-1 fermentation, trehalose accumulation of the mutant was much higher than that of the wild type when grown in YPS medium containing starch. The activities of acid and neutral trehalases of this mutant were much lower than those of the wild type, respectively. We think the reduction of acid and neutral trehalase activities is considered to be responsible for the increased yield of trehalose accumulated by the mutant.
