Wheat breeding during and after the "green revolution" contributed to the reduced use of elite nitrogen metabolism alleles linked to nitrogen use efficiency.

The wheat "Green Revolution (GR)" that occurred from the 1960s to the 1970s significantly enhanced the harvest index and resistance to lodging, thereby increasing grain production, but at the cost of reduced nitrogen (N) use efficiency (NUE) in wheat. The NUE of wheat is mainly regulated by N metabolism genes (NMGs). However, the evolutionary process of NMGs during GR and post-GR wheat breeding, as well as which of them affect NUE, remains unclear. Here, we collected 265 wheat varieties that were released before, during, and after the GR and investigated grain yield per plant and 24 other traits under different N supply conditions. Next, we identified the genotypes of these wheat varieties using a 100 K targeted sequencing array. Then, we systematically analyzed the signatures in the genomes of GR and post-GR released varieties compared with pre-GR released varieties through population divergence (Fst) and nucleotide diversity (π) ratio analyses, and found that 41 NMGs were located within the selective sweep regions during the GR and post-GR breeding. We further identified 118 quantitative trait loci (QTLs) involved in regulating NUE through genome-wide association studies (GWAS). Four NMGs-NRT1 AND PEPTIDE TRANSPORTER FAMILY 2.7-D (TaNPF2.7-D), TaNPF2.3-D, TaNPF2.7 L-D, and QUASIMODO2-B (TaQUA2-B)-were located within overlapping regions of selective sweeps and NUE-related QTLs. Notably, the elite haplotypes of these genes for NUE are less utilized in GR and post-GR released cultivars. Furthermore, we found that TaNPF2.7-D positively regulates nitrate exudation as well as the wheat development. Collectively, our findings uncover an important reason for the reduction in NUE in modern cultivars and provide a valuable resource for improving wheat NUE.

Hepatocyte proteome destabilization and novel targets for PFASs unveiled through combined thermal proteome profiling and deep transfer learning.

Identifying protein targets for per- and polyfluoroalkyl substances (PFASs) is essential to understand their toxicity and health risks. However, knowledge about their interacting proteins is limited since reliable identification methods are lacking. We developed an integrated approach combining thermal proteome profiling (TPP) and deep transfer learning (DTL) modeling to efficiently identify cellular targets of PFAS. TPP measured PFAS binding proteins and the affinities by nanospray liquid chromatography tandem mass spectrometry, while DTL models were constructed to predict PFAS-protein affinities using neural network algorithms. TPP results revealed that PFASs uniquely destabilized the proteome of HepG2 cells, unlike the stabilizing effects by other xenobiotics. Key protein targets for three representative PFASs (PFOA, GenX and Novec 649) were identified, which exhibited weak binding affinities (median EC50 ≈ 30 μM). The number of protein targets increased with molecular weights among the three PFASs. The DTL model achieved a higher Pearson correlation coefficient of 0.89, and reduced mean squared errors by 54 % over previous models for drug-protein interactions. Notably, TPP and DTL jointly pinpointed ribosomal proteins as novel targets of GenX, potentially linking it to cell apoptosis through disrupted protein synthesis. Biolayer interferometry validated GenX binding to RPL4 protein, driven by electrostatic interactions and halogen bonds. This integrated approach effectively uncovers novel PFASs targets, advancing insights into their adverse health effects.

NEDP1, a highly conserved cysteine protease that deNEDDylates Cullins.

The ubiquitin-like protein NEDD8 is essential for activity of SCF-like ubiquitin ligase complexes. Here we identify and characterize NEDP1, a human NEDD8-specific protease. NEDP1 is highly conserved throughout evolution and equivalent proteins are present in yeast, plants, insects, and mammals. Bacterially expressed NEDP1 is capable of processing NEDD8 in vitro to expose the diglycine motif required for conjugation and can deconjugate NEDD8 from modified substrates. NEDP1 appears to be specific for NEDD8 as neither ubiquitin nor SUMO bearing COOH-terminal extensions are utilized as substrates. Inhibition studies and mutagenesis indicate that NEDP1 is a cysteine protease with sequence similarities to SUMO-specific proteases and the class of viral proteases typified by the adenovirus protease. In vivo NEDP1 deconjugates NEDD8 from a wide variety of substrates including the cullin component of SCF-like complexes. Thus NEDP1 is likely to play an important role in ubiquitin-mediated proteolysis by controlling the activity of SCF complexes.

QSPR models for physicochemical properties of polychlorinated diphenyl ethers.

Partial least squares regression together with 17 theoretical molecular structural descriptors was successfully used to develop QSPR models on sub-cooled liquid vapor pressures (P(L)), n-octanol/water partition coefficients (K(OW)) and sub-cooled liquid water solubilities (S(W,L)) of polychlorinated diphenyl ethers (PCDEs). Only a few theoretical molecular descriptors were included in the QSPR models, including average molecular polarizability, molecular weight, total energy and standard heat of formation, which implies that intermolecular dispersive forces play an important role in governing the magnitude of P(L) and K(OW). The models were tested as acceptable for prediction of P(L) and K(OW) by validation set. The consistency between observed and predicted values for P(L) is the best, followed by K(OW) and S(W,L). The Q(2)(cum) values of the PLS models obtained are higher than 0.95, indicating high robustness of the models. Since P(L), K(OW) and S(W,L) values for many PCDE congeners are not available, the developed models can be used for estimation.

Photodegradation of PCDD/Fs adsorbed on spruce (Picea abies (L.) Karst.) needles under sunlight irradiation.

Spruce (Picea abies (L.) Karst.) needles were exposed to exhaust gas containing polychlorinated dibenzo-p-dioxins and dibenzofurans (PCDD/Fs) generated by combustion of polyvinyl chloride, wood, high-density polyethylene, and styrene. Photodegradation of PCDD/Fs adsorbed on spruce needles under sunlight irradiation was studied. The photodegradation of PCDD/Fs follows pseudo-first-order reaction kinetics, with photolysis half-lives ranging between 40 and 100 h. The photolysis rates of PCDF congeners are higher than PCDD congeners with the same chlorinated substitutions. Higher chlorinated PCDD/Fs tend to photolyze slowly. The wax components in spruce needles may act as proton donors and accelerate the photolysis rate. C-Cl cleavage through the addition of protons to PCDD/F molecules may be an important route for PCDD/Fs photodegradation.

Linear free energy relationships for dechlorination of aromatic chlorides by Pd/Fe.

Reductive dechlorination rate constants for five chlorobenzenes in the presence of Pd/Fe as catalyst were determined experimentally. Linear free energy relationships (LFER) for the dechlorination rate constants of five chlorobenzenes and three chlorophenols were developed by partial least squares (PLS) regression based on quantum chemical parameters computed by PM3 Hamiltonian. The optimal LFER model obtained is logk=-1.63+1.46 x 10(-3)DeltaH(f)-7.69 x 10(-1)E(LUMO)where k stands for the dechlorination rate constants, DeltaH(f) is the standard heat of formation, and E(LUMO) is the energy of the lowest unoccupied molecular orbital. The Q(2)(cum) value of the model is 0.879, indicating good robustness and predictive power of the model.

Effects of Fe2O3, organic matter and carbonate on photocatalytic degradation of lindane in the sediment from the Liao River, China.

Fourteen sediment samples with different content of Fe2O3 were collected from the lower reaches of the Liao River in China. The photodegradation of lindane on the surfaces of these sediments was investigated to observe the effects of Fe2O3 and other photoinducable substances, such as TiO2 and organic substances, on photodegradation of lindane. A partial least-squares (PLS) analysis model was developed to find out the statistical relationship between the photodegradation and the contents of these photoinducable substances. It was concluded from the PLS analysis that inorganic carbon and organic carbon have negative effects, whereas Fe2O3 and TiO2 accelerate the photodegradation of lindane in the sediment samples when 365 nm UV light was used as light source. In all cases of the experiments, the photodegradation of lindane in the sediment samples were fitted for pseudo-first-order kinetics.

Quantitative structure-property relationships for octanol-air partition coefficients of polychlorinated naphthalenes, chlorobenzenes and p,p'-DDT.

The octanol-air partition coefficient (K(OA)) is a key descriptor of chemicals partitioning between the atmosphere and environmental organic phases. Quantitative structure-property relationships (QSPR) are necessary to model and predict K(OA) from molecular structures. Based on 12 quantum chemical descriptors computed by the PM3 Hamiltonian, using partial least squares (PLS) analysis, a QSPR model for logarithms of K(OA) to base 10 (logK(OA)) for polychlorinated naphthalenes (PCNs), chlorobenzenes and p,p'-DDT was obtained. The cross-validated Q(2)(cum) value of the model is 0.973, indicating a good predictive ability of the model. The main factors governing logK(OA) of the PCNs, chlorobenzenes, and p,p'-DDT are, in order of decreasing importance, molecular size and molecular ability of donating/accepting electrons to participate in intermolecular interactions. The intermolecular dispersive interactions play a leading role in governing logK(OA). The more chlorines in PCN and chlorobenzene molecules, the greater the logK(OA) values. Increasing E(LUMO) (the energy of the lowest unoccupied molecular orbital) of the molecules leads to decreasing logK(OA) values, implying possible intermolecular interactions between the molecules under study and octanol molecules.

Photolysis of polycyclic aromatic hydrocarbons adsorbed on spruce [Picea abies (L) Karst] needles under sunlight irradiation.

Photolysis of polycyclic aromatic hydrocarbons (PAHs) sorbed on surfaces of spruce [Picea abies (L.) Karst.] needles under sunlight irradiation was investigated. PAHs were produced by combustion of polyvinyl chloride (PVC), wood, high-density polyethylene (HDPE), and styrene in a stove. The factors of sunlight irradiation on the surfaces of spruce needles were taken into consideration when investigating the kinetic parameters. The photolysis of the 18 PAHs under study follows first-order kinetics. The photolysis half-lives range from 15 h for dibenzo(a,h)anthracene to 75 h for phenanthrene. Photolysis of some PAHs on surfaces of spruce needles may play an important role on the fate of PAHs in the environment.

Simultaneous removal of ethyl acetate and toluene in air streams using compost-based biofilters.

Biofitration was successfully applied to treat air streams containing a mixture of ethyl acetate and toluene. The experiment was performed by two identical bench-scale biofilters, which were acclimated by ethyl acetate and toluene, respectively. During a 3 month steady-state performance, the two biofilters showed equivalent elimination capacity (EC) for toluene (50 g/m(3) bed/h of pure toluene). However, the biofilter acclimated with ethyl acetate showed a much higher EC for ethyl acetate (400 g/m(3) bed/h of pure ethyl acetate) than that acclimated with toluene (250 g/m(3) bed/h). The concurrent biofiltration of toluene was inhibited by the presence of ethyl acetate. The results also showed that more nitrogen and phosphorus were consumed in the process of the biofiltration of toluene compared with the treatment of ethyl acetate. After the 3 month experiment, the pH of the media treating ethyl acetate dropped from 6.71 to 5.50, whereas the pH of the media treating toluene increased from 6.71 to 7.08.

Triazines in the aquatic systems of the Eastern Chinese Rivers Liao-He and Yangtse.

The results of a one-year monitoring program on the two Eastern Chinese River systems, i.e. the Liao-He and the Yangtse, with special emphasis on the presence of triazine herbicides are presented. Sediment, suspended solids and water samples from both rivers were analyzed. Additionally, recovery experiments on the SPE-in-field-enrichment procedure and the extraction methods were performed. The samples were measured by gas chromatography coupled with mass spectrometry, electron capture detection and a newly developed mu-plasma atomic emission detector. A typical result of a one-year monitoring was obtained in case of the Liao-He: During winter, at low water period, low triazine values were found. A similar situation was found in early spring. Highest concentrations of atrazine up to 1600 ng/l were found in late spring in the water samples. Maximum concentrations of atrazine, simazine, propazine, simetryn and prometryn were observed in this season as a result of the actual use of triazines. Finally, after the high water period in autumn the triazine concentrations decreased. Additionally, atrazine adsorbed on sediment (up to 2.8 ng/g) and suspended solids was determined (up to 8 ng/l) during late spring sampling. Therefore, the logarithm of the organic carbon based sorption coefficient of atrazine could be calculated. Low levels of atrazine were measured in the water of Yangtse (up to 18.3 ng/l). The concentrations from all sampling points and sampling stations of a particular sampling date were similar, which indicates a homogeneous distribution of this herbicide. Due to the high discharge rate of up to 79,000 m3/s in case of the Yangtse a considerable mass transport of up to 57.5 kg per day atrazine may take place, even at concentrations below the European drinking water limit of 100 ng/l.

Quantitative structure-property relationships for octanol-air partition coefficients of polychlorinated biphenyls.

Based on nine quantum chemical descriptors computed by PM3 Hamiltonian, using partial least squares analysis, a significant quantitative structure-property relationship for the logarithm of octanol-air partition coefficients (logK(OA)) of polychlorinated biphenyls (PCBs) was obtained. The cross-validated Q2cum value of the model is 0.962, indicating a good predictive ability. The intermolecular dispersive interactions and thus the size of the PCB molecules play a key role in governing log K(OA). The greater the size of PCB molecules, the greater the logK(OA) values. Increasing ELUMO (the energy of the lowest unoccupied molecular orbital) values of the PCBs leads to decreasing logK(OA) values, indicating possible interactions between PCB and octanol molecules. Increasing Q(Cl)+, (the most positive net atomic charges on a chlorine atom) and Q(C)- (the largest negative net atomic charge on a carbon atom) values of PCBs results in decreasing lg K(OA) values, implying possible intermolecular electrostatic interactions between octanol and PCB molecules.

[Effect of Fe2O3 on photodegradation of gamma-666 in surface soils with low amount of organic substance].

The photodegradation of gamma-666 on surface soils with low amount of organic substance was studied. The results showed that photodegradation rate of gamma-666 was fitted for pseudo one-order kinetics. The constants of photodegradation rates increased from 0.0052 h-1 to 0.0340 h-1 with the increase of Fe2O3 contents between 0.40% and 5.40% in soils. These results showed that Fe2O3 in soils with low amount of organic substance had remarkable catalysis on photodegradation of gamma-666.

[The effects of organic matter and hydrous metal oxides on the anaerobic degradation of gamma-666, p,p'-DDT in Liaohe River sediments].

Effects of organic matter and active Fe, Al, Mn oxides on the anaerobic degradation of gamma-666, p,p'-DDT were investigated by means of removing organic matter and hydrous metal oxides in Liaohe River sediments sequentially. The results showed that the anaerobic degradation of gamma-666, p,p'-DDT followed pseudo-first-order kinetics in different sediments; but, the extents and rates of degradation were different, even the other conditions remained same. Anaerobic degradation rates of gamma-666, p,p'-DDT were 0.020 d-1, 0.009 d-1 respectively for the sediments without additional carbon resources. However, with additional carbon resources, the anaerobic degradation rates of gamma-666, p,p'-DDT were 0.071 d-1 and 0.054 d-1 in the original sediments respectively. After removing organic matter, the rates were decreased to 0.047 d-1, 0.037 d-1. In the sediments removed organic matter and hydrous metal oxides, the rates were increased to 0.067 d-1, 0.059 d-1. This results indicated that organic matter in the sediments accelerated the anaerobic degradation of gamma-666, p,p'-DDT; the hydrous metal oxides inhibited the anaerobic degradation of gamma-666 and p,p'-DDT.
