MOADE: a multimodal autoencoder for dissociating bulk multi-omics data.

In single cell biology, the complexity of tissues may hinder lineage cell mapping or tumor microenvironment decomposition, requiring digital dissociation of bulk tissues. Many deconvolution methods focus on transcriptomic assay, not easily applicable to other omics due to ambiguous cell markers and reference-to-target difference. Here, we present MOADE, a multimodal autoencoder pipeline linking multi-dimensional features to jointly predict personalized multi-omic profiles and cellular compositions, using pseudo-bulk data constructed by internal non-transcriptomic reference and external scRNA-seq data. MOADE is evaluated through rigorous simulation experiments and real multi-omic data from multiple tissue types, outperforming nine deconvolution pipelines with superior generalizability and fidelity.

Metagenomic analysis reveals gene taxonomic and functional diversity response to microplastics and cadmium in an agricultural soil.

Both microplastics (MPs) and heavy metals are common soil pollutants and can interact to generate combined toxicity to soil ecosystems, but their impact on soil microbial communities (e.g., archaea and viruses) remains poorly studied. Here, metagenomic analysis was used to explore the response of soil microbiome in an agricultural soil exposed to MPs [i.e., polyethylene (PE), polystyrene (PS), and polylactic acid (PLA)] and/or Cd. Results showed that MPs had more profound effects on microbial community composition, diversity, and gene abundances when compared to Cd or their combination. Metagenomic analysis indicated that the gene taxonomic diversity and functional diversity of microbial communities varied with MPs type and dose. MPs affected the relative abundance of major microbial phyla and genera, while their coexistence with Cd influenced dominant fungi and viruses. Nitrogen-transforming and pathogenic genera, which were more sensitive to MPs variations, could serve as the indicative taxa for MPs contamination. High-dose PLA treatments (10%, w/w) not only elevated nitrogen metabolism and pathogenic genes, but also enriched copiotrophic microbes from the Proteobacteria phylum. Overall, MPs and Cd showed minimal interactions on soil microbial communities. This study highlights the microbial shifts due to co-occurring MPs and Cd, providing evidence for understanding their environmental risks.

Theoretical study of Al(n) and Al(n)O (n = 2-10) clusters.

The stable structures, energies, and electronic properties of neutral, cationic, and anionic clusters of Al(n) (n = 2-10) are studied systematically at the B3LYP/6-311G(2d) level. We find that our optimized structures of Al5(+), Al9(+), Al9(-), Al10, Al10(+), and Al10(-) clusters are more stable than the corresponding ones proposed in previous literature reports. For the studied neutral aluminum clusters, our results show that the stability has an odd/even alternation phenomenon. We also find that the Al3, Al7, Al7(+), and Al7(-) structures are more stable than their neighbors according to their binding energies. For Al7(+) with a special stability, the nucleus-independent chemical shifts and resonance energies are calculated to evaluate its aromaticity. In addition, we present results on hardness, ionization potential, and electron detachment energy. On the basis of the stable structures of the neutral Al(n) (n = 2-10) clusters, the Al(n)O (n = 2-10) clusters are further investigated at the B3LYP/6-311G(2d), and the lowest-energy structures are searched. The structures show that oxygen tends to either be absorbed at the surface of the aluminum clusters or be inserted between Al atoms to form an Al(n-1)OAl motif, of which the Al(n-1) part retains the stable structure of pure aluminum clusters.

[Influence of biomateriai on focal adhesion kinase of platelet: ex vivo study].

This study was aimed to detect the biomaterial-induced phosphorylation level of platelet focal adhesion kinase, a key component of signal transduction pathways. Flat tubings, made from 5 biomaterials: organotin-PVC, PU50, PU60, PU70, and PTFE,were connected to an ex vivo flow circuit with canine femoral artery and vein. After 5 min, the adherent platelets on the inner surface of the tubing were lysed, then FAK and phospho-FAK were examined, using immunoprecipitation and Western blot. The results showed a significant increase in the FAK value on the PVC and PTFE surface, compared to the PUs; among the PUs, the FAK value decreased in the following order: PU70/PU60/PU50. The phospho-FAK value on the five groups of surface decreased in the following order: PVC/PTFE/PU70, PU60, PU50; there was no significant difference among the PUs with regard to the phospho-FAK value. In conclusion, after platelet-material interaction, biomateriais may lead to the phosphorylation of FAK of platelets;the level of phosphorylation of FAK has been positively linked to the thrombogenicity of materials; the phospho-FAK value may be a valid molecular parameter of the haemocompatibility assessment; the FAK value may supply references to the haemocompatibility assessment.

[Effect of degradable products on degradable property of PGLA in vitro].

In order to investigate the effect of degradable products on degradable property of PGLA in vitro, two kinds of media-PBS and artificial plasma were prepared for immersing PGLA under changing or non-changing media condition. The mass loss rate of PLGA was calculated and the pH value in the non-changing media was measured before and after immersing 2 w, 3 w, 4 w, 6 w, 8 w and 10 w respectively. The results showed that there was almost no statistically significant difference of mass loss rate of PGLA immersing in two kinds of media at 2 w (P > 0.05). But from 2 w to 6 w, the degradation of PGLA immersing in both media under non-changing media group was remarkably faster than those at the same period of changing media group (P < 0.01). During the whole degradable period, the pH value in PBS kept stable around 7.0-7.4, while the pH value in artificial plasma showed gradually decreased as the degradation of PGLA from 7.5 to 5.7. The change of pH values had statistically significant difference between two degradable media (P < 0.01). It was implied that the degradable products existed in immersing media had an effect on degradable speed of PGLA itself if the media was unchanged. It could accelerate the mass loss of material. The pH value also affected the degradable property of PGLA, the lower the pH value, the slower the degradable speed.

[An exploratory discussion on biological evaluation and risks for medical devices].

Biological evaluation of medical devices before clinical usage has become one of the necessary procedure. But many of medical devices which have already passed a series of biological safety evaluation do not mean that they are absolutely safe and harmless. And there are still application risks in these medical devices, because of the deficient knowledge about the interaction of biomedical materials and human tissue, limitation of the existent technology level, the indefiniteness of the evaluation system, the imperfections of present standards and so on. This essay is trying to analyze the relationship between the biological evaluation of medical devices and their application risks, and to discuss how to make a risk analysis related to biological evaluation in order to acquire a better and exact understanding of biological evaluation for medical devices.

Protective effects of bone marrow stromal cell transplantation in injured rodent brain: synthesis of neurotrophic factors.

Several groups have suggested that transplantation of marrow stromal cells (MSCs) promotes functional recovery in animal models of brain trauma. Recent studies indicate that tissue replacement by this method may not be the main source of therapeutic benefit, as transplanted MSCs have only limited ability to replace injured central nervous system (CNS) tissue. To gain insight into the mechanisms responsible for such effects, we systematically investigated the therapeutic potential of MSCs for treatment of brain injury. Using in vitro studies, we detected the synthesis of various growth factors, including nerve growth factor (NGF), brain-derived neurotrophic factor (BDNF), glial cell line-derived neurotrophic factor (GDNF), and neurotrophin-3 (NT-3). Enzyme-linked immunosorbent assay (ELISA) demonstrated that MSCs cultured in Dulbecco's modified Eagle medium (DMEM) produced substantial amounts of NGF for at least 7 weeks, whereas the levels of BDNF, GDNF and NT-3 remained unchanged. In studies in mice, after intraventricular injection of MSCs, NGF levels were increased significantly in cerebrospinal fluid by ELISA, confirming our cell culture results. Further studies showed that treatment of traumatic brain injury with MSCs could attenuate the loss of cholinergic neuronal immunostaining in the medial septum of mice. These studies demonstrate for the first time that by increasing the brain concentration of NGF, intraventricularly transplanted MSCs might play an important role in the treatment of traumatic brain injury.

[Study on relationship of biodegradable properties of PGLA film in vivo and in vitro].

This experimental study on the biodegradable properties of poly(glycolide-co-lactide)[PGLA] film in vivo and in vitro was aimed to investigate the relationship between in vivo degradation process and in vitro degradation process. First, PGLA film was cut to 1 cm x 1 cm in size. It was put into artificial saliva and PBS solution respectively in vitro, and was implanted into subcutaneous tissue in Wistar rat in vivo. Then the mass loss rate was calculated every week not only for sample in vitro but also in vivo. The molecular weight was measured every two weeks. The results showed that the degradable speed of PGLA was faster in artificial saliva than in PBS solution. The change of molecular weight was earlier than that of mass loss rate. The degradable period in vitro was about 9-10 weeks. The degradable period in vivo was about 8 weeks. The rate of in vivo degradation was 1.33 times faster than that of in vitro. In conclusion, the degradation of PGLA in vitro was mainly a chemical degradation process achieved by hydrolysis of ester bond. The degradation of PGLA in vivo would be affected by stress and by biological factors, thus the degradation process was apparently faster in vivo, but both accorded with the degradation kinetics model of aliphatic polyester. There was some relationship of biodegradation between in vitro and in vivo.

[Influence of different contact ways and extracting conditions on the hemolytic effect of biomaterials].

This assay was aimed to evaluate the influence of different contact ways and extracting conditions on the hemolytic effect of biomaterials. Using direct contact method and extract contact method, we assessed the hemolytic effect of PDLLA and PVC. The extracting conditions included: 37 degrees C 24 h, 37 degrees C 72 h, 37 degrees C 120 h, 50 degrees C 72 h, and 70 degrees C 24 h. After the material or extract had been in contact with the diluted blood of rabbit for certain times, the hemolysis rate was calculated. The results for PDLLA showed there were some differences between direct contact and extract contact at 37 degrees C for different extraction time (P < 0.05), but the hemolysis rates, lower than 5%, were in accord with the requirements of medical devices. However, under the condition of 50 degrees C and 70 degrees C, there were significant differences when extract contact method was compared with direct method (P < 0.01). For PVC, there was no statistically significant difference under all conditions (P > 0.05). Our conclusions: (1) Under the extracting condition of 37 degrees C from 24 h to 120 h, the soluble part of PDLLA and PVC that might influence erythrocyte did not dissolve considerably. (2) Under the extracting condition of 50 degrees C and 70 degrees C, the hemolysis rate may remarkably vary with the chemical characteristics of tested materials; (3) As to an unknown material, it is advisable to adopt two methods at the same time, one for direct contact and the other for extracontact. Thus the hemolytic effect of biomaterials can be evaluated from physical and chemical angles. (4) In case that the chemical property of the sample can endure the test, the extracting condition at 50 degrees C and 70 degrees C may be of benefit to assessing the hemolytic effect of biomaterials. (5) The extract contact method as a supplemental test of direct contact method is of realistic significance.

[Extractible properties of PDLLA under different extraction conditions].

This assay was made to investigate the extractible properties of PDLLA under different extraction conditions. The ratio of test sample to extraction medium was 0.2 g to 1 ml. The distilled water, artificial saliva, Eagle's MEM and hexane were selected respectively as the extraction medium. The samples were extracted under 37 degrees C 24 h, 72 h, 1 w, 2 w and 3 w; 50 degrees C 72 h; 70 degrees C 24 h and 72 h; 121 degrees C 1 h. By use of gas chromatography, the ethyl alcohol, xylene and ethyl acetate content were measured. The results showed the ethyl alcohol content < 1.998 ug/ml, xylene contents was < 53.39 ug/ml and ethyl acetate content < 3.647 ug/m of PDLLA in distilled water, artificial saliva and Eagle's MEM under the condition of 37 degrees C from 24 h to 3 w. The ethyl alcohol content and xylene content in hexane were higher than those in the other three aqueous solutions. When the extracted temperature was increased, the contents of above three components were kept at the original level. There was almost no difference in the extractible properties of PDLLA among distilled water, artificial saliva and Eagle's MEM. The results did not change even if the extraction time and temperature were increased. It is a new concept to evaluate the safety of biomaterials by combining chemical and biological extraction tests, which will be significance in narrowing the gap between physical-chemical tests and biological tests for medical devices.

[Study on cyto-compatibility of PGLA film for periodontal guided tissue regeneration].

This study was aimed to evaluate the cyto-compatibility of PGLA film for periodontal guided tissue regeneration (GTR) and their degradable products. Different extraction temperature, time and ratio were used to assess the cell relative growth rate (RGR) for PGLA. The degradable solution were brought into contact with cultured cells in vitro to observe the effects of cytotoxicity at 2, 4, 6, 8 and 10 weeks. The results showed when the extraction ratio was 0.1 g/ml, the extraction time has no effects on cytotoxicity at 37 degrees C. When the ratio was 0.1 cm2/ml, slight cytotoxic reaction appeared with the increase of extraction temperature (50 degrees C or 70 degrees C). When the extraction ratio was 0.5 cm2/ml in contract with the degradable solution at 37 degrees C for 72 h, the cell growth rate decreased. When the ratio was 6 cm2/ml, the cytotoxicity existed in some degree even if the temperature was at 37 degrees C for 24 h. After 2-4 w, the degradable solution had no obvious toxic effects on cells. However, the RGR gradually decreased as the degradation period increased. In conclusion, the effects of the extraction temperature, time, ratio and the degradation products accumulating in solution on RGR may exist. PGLA film has a good cytocompatibility.
