The solution structure of a 3'-phenazinium (Pzn) tethered DNA-RNA duplex with a dangling adenosine: r(5'G-AUUGAA3'):d(5'TCAATC3'-Pzn).

The 3'-Pzn group tethered to an oligo-DNA stabilizes a DNA-RNA hybrid duplex structure by 13 degrees C compared to the natural counterpart. This report constitutes the first full study of the conformational features of a hybrid DNA-RNA duplex, which has been possible because of the unique stabilization of this rather small duplex by the tethered 3'-Pzn moiety (Tm approximately 40 degrees C from NMR). In this study, a total of 252 inter- and intra-strand torsional and distance constraints along with the full NOE relaxation matrix, taking into account the exchange process of imino and amino protons with water, have been used. The 3'-Pzn-promoted stabilization of the DNA-RNA hybrid duplex results in detailed local conformational characteristics such as the torsion angles of the backbone and sugar moieties that are close to the features of the other natural DNA-RNA hybrids (i.e. sugars of the RNA strand are 3'-endo, but the sugars of the DNA strand are intermediate between A- and B-forms of DNA, 72 degrees < P < 180 degrees; note however, that the sugars of our DNA strand have a C1-exo conformation: 131 degrees < P < 154 degrees). This study suggests that 3'-Pzn-tethered smaller oligo-DNA should serve the same purpose as a larger oligo-DNA as a antisense inhibitor of the viral mRNA. Additionally, these types of tethered oligos have been found to be relatively more resistant to the cellular nuclease. Moreover, they are taken up quite readily through the cellular membrane (14) compared to the natural counterparts.

Comparison of interactions of 5'-derivatives of deoxyoctathymidylate with human DNA polymerize alpha and HIV reverse transcriptase.

Km and Vmax values for d(pT8) and its derivatives containing various 5'-end groups were estimated in the reaction of DNA polymerization alpha catalyzed by DNA polymerase alpha and HIV-RT. The effect of 5'-end modification of primer is more pronounced in the case of HIV-RT. Strong influence is observed for an intercalating (ethidium) group. The affinity of EtpT8 is 200-fold higher than that of d(pT8). Attachment of Phn-, Dnm- and Hem-groups results in the increase of affinity of modified primer from 10 up to 20 times. For DNA polymerase alpha the influence of modifiers on primer affinity is much weaker. The effect of 5'-end residues on the Vmax values is also more pronounced for HIV RT. The way to improve selective interaction of oligonucleotide derivatives with the primer site of HIV RT is suggested.

[Affinity modification of proteins, binding nucleic acids in mammalian cells, by alkylating derivatives of oligonucleotides].

Using the 32P-labelled alkylating oligonucleotide derivative (pT)16, the oligonucleotide interaction with mammalian cells has been studied. The majority of fibroblastoid cell lines tested in this study (COS-1, vero, L-671, Ag 17-1, CHO, B7) as well as mouse hepatocytes were found to contain proteins specifically interacting with oligonucleotides. Cells of Ag 17-1 and COS-1, apart from the 79 kDa protein specific for all fibroblast lines, contained also a protein with a molecular mass of 83 kDa. In BALB/c mouse hepatocytes the 83 kDa protein is the major oligonucleotide binding protein. Analysis of concentration dependencies of specific modification of receptor proteins in liver cells has made it possible to determine the values of constants for the oligonucleotide derivatives binding to the protein. The binding constant for the alkylating oligonucleotide derivative pT16 and the corresponding phosphothioate oligonucleotide has been found to be equal to 5 x 10(6) M-1.

[Synthesis of oligodeoxyribothymidylate derivatives containing alkylating groups and residues of biotin, for directed modification of chromatin].

An oligodeoxythymidylate derivative bearing an alkylating group at the 5'-end and biotin at the 3'-end (RCl-(pdT)16-bio) was synthesized. This reagent alkylates polyA-tracts of DNA in HeLa nuclei specifically via complementary complexes with single-stranded segments of DNA and by the preliminary treatment of chromatin with S1-nuclease, since the reaction is inhibited by an excess of the corresponding free oligothymidylate. The reagent will be used to study the distribution of local unwinded parts of polyA-repeats of DNA in human chromatin by the electron microscopy.

[Porphyrin derivatives of oligonucleotides. I. Synthesis of oligonucleotide derivatives bearing 2,4-di(alpha-(2-hydroxyethoxy)ethyl)- deuteroporphyrin IX or a metal complex of it and study of the oxidative modification of DNA by these derivatives].

A method for coupling 2,4-di[alpha-(2-hydroxyethoxy)ethyl] deuteroporphyrin dimethyl ether (IX), DDPOH and its complexes with metals to the 5'- or 3'-end of oligonucleotides was elaborated. In the presence of an oxidizing agent (H2O2), Fe(III)DDP-derivatives of oligonucleotides modified single-stranded DNA. The reaction was strictly site-specific and occurred at two neighbouring guanosine residues. A few types of modification were observed: cross-linking, modification leading to DNA cleavage upon piperidine treatment, and direct chain scission. The total modification yield reached 90%. Covalent attachment of Fe(III)DDP-group to oligonucleotides increased the efficiency of their uptake and the melting temperature of their complementary complexes.

[Distribution of oligonucleotide derivatives and their stability in murine tissues].

Distribution and stability of benzyl-[5'-32P] phosphoramides of oligonucleotides and their phosphorothioate analogs were investigated. Oligonucleotide derivatives are distributed among all murine organs, the maximal concentration being observed in the liver and kidney, and minimal in the brain. Intravenous and intraperitoneal injections resulted in a faster distribution of oligonucleotides among the tissues than subcutaneous injections. Hydrolysis rate varied from tissue to tissue, and in 30 min after injection 5 to 50% of intact oligonucleotides were found. Hydrolysis did not depend on the injected dose in the range of 0.15-150 nmol per mouse. The 3'-terminal cholesterol groups protected the oligonucleotides considerably. In the blood stream and pancreas phosphorothioate oligonucleotides showed much higher stability than their phosphodiester counterparts. A protein interacting specifically with the oligonucleotides was discovered in the liver, kidney and pancreas.

Interaction of cholesterol-conjugated alkylating oligonucleotide derivatives with cellular biopolymers.

Interactions of oligonucleotide derivatives with mammalian cells and cellular biopolymers have been investigated. The derivatives were oligonucleotides bearing an alkylating 2-chloroethylamino group at the 3'-end and a cholesterol residue at the 5'-terminal phosphate. These compounds are readily taken up by cells and react with cellular DNA, RNA and some proteins which may play a role in delivery of the compounds into cells.

[Study of the spatial structure of the duplex (Phn-NH(CH2)NH)pd(CCAAACA).pd(TGTTTGGC) with covalently bound 10-(2-hydroxyethyl)phenazine by in aqueous solution by 2D-(1)H-NMR and by limited molecular mechanics].

Detailed investigation of the spatial structure of duplex (Phn-NH(CH2)2NH) x pd(CCAAACA).pd(TGTTTGGC) having a covalently linked N-(2-hydroxyethyl)-phenazine in aqueous solution was continued by means of one- and two-dimensional 1H-NMR spectroscopy. Distances between the protons of the oligonucleotides as well as distances between the phenazinium and the nearest nucleotide groups protons were determined from the series of one-dimensional NOE experiments. The effective correlation time tau c determined for some proton pairs shows the phenazinium fragment to have greater internal motion than the heterocyclic bases. The deoxyribose protons coupling constants show the sugars to be in 2'-endo-conformation. The restrained molecular mechanics have yielded a possible structure of duplex in the aqueous solution fitting the experimental set of interproton distances.

[Study of the structure of the duplex (Phn-NH(CH2)2NH)pd(CCAAACA) .pd(TGTTTGGC) with covalently bound 10-(2-hydroxyethyl)phenazine in an aqueous solution by 2D-1H-NMR spectroscopy].

The spatial structure of duplex (Phn-NH(CH2)2NH)pd(CCAAACA).pd(TGTTTGGC) having a N-(2-oxyethyl)-phenazinium residue covalently linked with the 5'-terminal phosphate of the heptanucleotide was studied by means of one- and two-dimensional 1H-NMR spectroscopy. The resonances of phenazinium protons, ethylenediamine linker protons, as well as, oligonucleotide H5/H6/H8/CH3 base protons and H1',H2'a, H2'b, H3', H4' deoxyribose protons have been assigned by means of 1H-COSY, 1H-NOESY and 1H-13C-COSY. The presence of the phenazine residue in duplex causes an additional imino proton signal of the terminal (G-7).(C-1) base pair, suggesting a higher stability of the duplex (Phn-NH(CH2)2NH)pd(CCAAACA).pd(TGTTTGGC) as compared to the unmodified duplex pd(CCAAACA).pd(TGTTTGGC). Analysis of NOE interactions between protons of the dye and the oligonucleotides show the phenazinium polycyclic system to intercalate between G-7 and C-8 residues of the octanucleotide.

5'-derivatives of oligonucleotides as primers of DNA polymerization catalyzed by AMV reverse transcriptase and Klenow fragment of DNA polymerase 1.

The Km and Vmax values for d(pT)8 and its derivatives containing various 5'-end groups were estimated in the reaction of polymerization catalyzed with AMV-RT and FK. The change in affinity of modified primers was more pronounced in the case of AMV-RT than in the case of FK. Introducing in d(pT)8 of intercalators such as phenazinium, ethidium and daunomycin residues results in 2.7-, 8.7- and 11-fold increases in the primer affinity to AMV-RT, respectively. However, in the case of hemin and cholesterol derivatives the Km values were 3 and 5 times higher than those for d(pT)8. Compared to d(pT)8, the affinity of FK to all the above analogs was 2.3-3.6 times higher with the exception of cholesterol derivative to which it was 2.4-fold lower. The effect of the 5'-end residues on the Vmax values of d(pT)8 was small and ranged from 44% to 120% of that for d(pT)8. Therefore such reactive derivatives of oligonucleotides can be used as effective primers of AMV-RT and FK. Possible reasons for various effects of the 5'-end residues of the primer on its interaction with FK or AMV-RT in the presence of poly(A) are discussed.

[Chromatin proteins in rat liver cells, interacting with reactive oligothymidylate derivatives].

Upon alkylation of the rat liver chromatin with a hexadecadeoxyribothymidylate derivative bearing 4-(N-2-chloroethyl-N-methylamino)benzylamine residue on the 5'-terminal phosphate two nonhistone proteins were modified under conditions of the reagent's forming complementary complexes with poly(A) sequences in DNA. The sequence-specific nature of the reaction is proved by the competition experiments: free oligothymidylate prevented the proteins from alkylation whereas arbitrary oligonucleotide did not. Modification with the reactive oligonucleotide derivatives can be used for the identification of proteins located in the vicinity of the specific open DNA regions in chromatin.
