Healing length and bubble formation in DNA.

It has been suggested that thermally induced separations ("bubbles") of the DNA double-strand may play a role in the initiation of gene transcription, and an accurate understanding of the sequence dependence of thermal strand separation is therefore desirable. Based on the Peyrard-Bishop-Dauxois model, we show here that the bubble forming ability of DNA can be quantified in terms of a healing length L(n), defined as the length (number of base-pairs) over which a base-pair defect affects bubbles involving n consecutive base-pairs. The probability for a bubble of size n is demonstrated to be proportional to the number of adenine-thymine base-pairs found within this length. The method for calculating bubble probabilities in a given sequence derived from this notion requires several order of magnitude less numerical effort than direct evaluation.

Insulating behavior of a trapped ideal Fermi gas.

We investigate theoretically and experimentally the center-of-mass motion of an ideal Fermi gas in a combined periodic and harmonic potential. We find a crossover from a conducting to an insulating regime as the Fermi energy moves from the first Bloch band into the band gap of the lattice. The conducting regime is characterized by an oscillation of the cloud about the potential minimum, while in the insulating case the center of mass remains on one side of the potential.

Efficient and robust initialization of a qubit register with fermionic atoms.

We show that fermionic atoms have crucial advantages over bosonic atoms in terms of loading in optical lattices for use as a possible quantum computation device. After analyzing the change in the level structure of a nonuniform confining potential as a periodic potential is superimposed to it, we show how this structure combined with the Pauli principle and fermion degeneracy can be exploited to create unit occupancy of the lattice sites with very high efficiency.

Nonlinear Krönig-Penney model.

We study the nonlinear Schrödinger equation with a periodic delta-function potential. This realizes a nonlinear Krönig-Penney model, with physical applications in the context of trapped Bose-Einstein condensate alkaly gases and in the transmission of signals in optical fibers. We find analytical solutions of zero-current Bloch states. Such wave functions have the same periodicity of the potential, and, in the linear limit, reduce to the Bloch functions of the Krönig-Penney model. We also find classes of solutions having a periodicity different from that of the external potential. We calculate the chemical potential of such states and compare it with the linear excitation spectrum.

Variational approach to the modulational instability.

We study the modulational stability of the nonlinear Schrödinger equation using a time-dependent variational approach. Within this framework, we derive ordinary differential equations (ODE's) for the time evolution of the amplitude and phase of modulational perturbations. Analyzing the ensuing ODE's, we rederive the classical modulational instability criterion. The case (relevant to applications in optics and Bose-Einstein condensation) where the coefficients of the equation are time dependent, is also examined.

Irregular dynamics in a one-dimensional Bose system.

We study many-body quantum dynamics of delta-interacting bosons confined in a one-dimensional ring. Main attention is paid to the transition from the mean-field to the Tonks-Girardeau regime using an approach developed in the theory of interacting particles. We analyze, both analytically and numerically, how the Shannon entropy of the wave function and the momentum distribution depend on time for weak and strong interactions. We show that the transition from regular (quasiperiodic) to irregular ("chaotic") dynamics coincides with the onset of the Tonks-Girardeau regime. In the latter regime, the momentum distribution of the system reveals a statistical relaxation to a steady state distribution. The transition can be observed experimentally by studying the interference fringes obtained after releasing the trap and letting the boson system expand ballistically.

Discrete nonlinear Schrödinger equation with defects.

We investigate the dynamical properties of the one-dimensional discrete nonlinear Schrödinger equation (DNLS) with periodic boundary conditions and with an arbitrary distribution of on-site defects. We study the propagation of a traveling plane wave with momentum k: the dynamics in Fourier space mainly involves two localized states with momenta +/-k (corresponding to a transmitted and a reflected wave). Within a two-mode ansatz in Fourier space, the dynamics of the system maps on a nonrigid pendulum Hamiltonian. The several analytically predicted (and numerically confirmed) regimes include states with a vanishing time average of the rotational states (implying complete reflections and refocusing of the incident wave), oscillations around fixed points (corresponding to quasi-stationary states), and, above a critical value of the nonlinearity, self-trapped states (with the wave traveling almost undisturbed through the impurity). We generalize this treatment to the case of several traveling waves and time-dependent defects. The validity of the two-mode ansatz and the continuum limit of the DNLS are discussed.

Discrete nonlinear dynamics of weakly coupled Bose-Einstein condensates.

The dynamics of a Bose-Einstein condensate trapped in a periodic potential is governed by a discrete nonlinear equation. The interplay/competition between discreteness (introduced by the lattice) and nonlinearity (due to the interatomic interaction) manifests itself on nontrivial dynamical regimes which disappear in the continuum (translationally invariant) limit, and have been recently observed experimentally. We review some recent efforts on this highly interdisciplinary field, with the goal of stimulating interexchanges among the communities of condensed matter, quantum optics, and nonlinear physics.

Dynamical superfluid-insulator transition in a chain of weakly coupled bose-Einstein condensates.

We predict a dynamical classical superfluid-insulator transition in a Bose-Einstein condensate trapped in an optical and a magnetic potential. In the tight-binding limit, this system realizes an array of weakly coupled condensates driven by an external harmonic field. For small displacements of the parabolic trap about the equilibrium position, the condensates coherently oscillate in the array. For large displacements, the condensates remain localized on the side of the harmonic trap with a randomization of the relative phases. The superfluid-insulator transition is due to a discrete modulational instability, occurring when the condensate center of mass velocity is larger than a critical value.

Superfluidity versus disorder in the discrete nonlinear Schrödinger equation.

We study the discrete nonlinear Schrödinger equation (DNLS) in an annular geometry with on-site defects. The dynamics of a traveling plane-wave maps onto an effective nonrigid pendulum Hamiltonian. The different regimes include the complete reflection and refocusing of the initial wave, solitonic structures, and a superfluid state. In the superfluid regime, which occurs above a critical value of nonlinearity, a plane wave travels coherently through the randomly distributed defects. This superfluidity criterion for the DNLS is analogous to (yet very different from) the Landau superfluidity criteria in translationally invariant systems. Experimental implications for the physics of Bose-Einstein condensate gases trapped in optical potentials and of arrays of optical fibers are discussed.

Dynamics of quantum phase transition in an array of Josephson junctions.

We study the dynamics of the Mott insulator-superfluid quantum phase transition in a periodic 1D array of Josephson junctions. We show that crossing the critical point at a finite rate with a quench time tau(Q) induces finite quantum fluctuations of the current around the loop proportional to tau(-1/6)(Q). This scaling could be experimentally verified with an array of weakly coupled Bose-Einstein condensates or superconducting grains.

Quantum instability of a Bose-Einstein condensate with attractive interaction.

We study the quantum and the mean-field Gross-Pitaevskii (GP) dynamics of a Bose-Einstein condensate gas confined in a toroidal trap. According to GP, if the interatomic interaction is attractive, the rotational states of the system can be dynamically stable or unstable depending on the strength of the mean-field energy. The full quantum analysis, however, reveals that the condensate is always unstable. Quantum fluctuations are particularly important close to the GP stability borderline, even for systems with a relatively large number of condensate atoms.

Josephson junction arrays with Bose-Einstein condensates.

We report on the direct observation of an oscillating atomic current in a one-dimensional array of Josephson junctions realized with an atomic Bose-Einstein condensate. The array is created by a laser standing wave, with the condensates trapped in the valleys of the periodic potential and weakly coupled by the interwell barriers. The coherence of multiple tunneling between adjacent wells is continuously probed by atomic interference. The square of the small-amplitude oscillation frequency is proportional to the microscopic tunneling rate of each condensate through the barriers and provides a direct measurement of the Josephson critical current as a function of the intermediate barrier heights. Our superfluid array may allow investigation of phenomena so far inaccessible to superconducting Josephson junctions and lays a bridge between the condensate dynamics and the physics of discrete nonlinear media.

Discrete solitons and breathers with dilute Bose-Einstein condensates.

We study the dynamical phase diagram of a dilute Bose-Einstein condensate (BEC) trapped in a periodic potential. The dynamics is governed by a discrete nonlinear Schrödinger equation: intrinsically localized excitations, including discrete solitons and breathers, can be created even if the BEC's interatomic potential is repulsive. Furthermore, we analyze the Anderson-Kasevich experiment [Science 282, 1686 (1998)], pointing out that mean field effects lead to a coherent destruction of the interwell Bloch oscillations.

Josephson effects in dilute bose-einstein condensates

We propose an experiment that would demonstrate the dc and ac Josephson effects in two weakly linked Bose-Einstein condensates. We consider a time-dependent barrier, moving adiabatically across the trapping potential. The phase dynamics are governed by a "driven-pendulum" equation, as in current-driven superconducting Josephson junctions. At a critical velocity of the barrier (proportional to the critical tunneling current), there is a sharp transition between the dc and ac regimes. The signature is a sudden jump of a large fraction of the relative condensate population. Analytical results are compared with a numerical integration of the Gross-Pitaevskii equation, in an experimentally realistic situation.
